Geoduck (Panopea generosa) gonad LC-MS/MS DIA

ABSTRACT: Geoduck clams (Panopea generosa) were collected from Puget Sound, WA in November, 2014. Male and female geoduck gonads were sampled at three reproductive stages over the course of three months: early, middle, and late. Early stage indicates that the gonad cells are just beginning to differentiate and late stage indicates that the geoduck are ready to spawn. The goal of this study was to identify biomarkers of the geoduck reproductive cycle. Due to the restriction of our current data model we can not add multiple names as Lab Head. However, this Project has been equally led by Steven B. Roberts and Brook L. Nunn.

Geoduck clams (Panopea generosa) are an increasingly important fishery and aquaculture product along the eastern Pacific coast from Baja California, Mexico, to Alaska. These long-lived clams are highly fecund, although sustainable hatchery production of genetically diverse larvae is hindered by the lack of sexual dimorphism, resulting in asynchronous spawning of broodstock, unequal sex ratios, and low numbers of breeders. Detection of Low Abundance Ocean Bacterial Peptides DIA

Project description:Bacteria transform nutrients and degrade organic matter, making them an essential part of healthy ecosystems. By assaying bacterial physiology within a complex system, the status of the whole ecosystem can be investigated. Proteins are the dynamic molecules that control essential bacterial physiological responses and those of every organism; characterizing an organism's proteome can therefore provide information on its interaction with the environment. Data dependen proteomic analysis (DDA) is a global approach to assay the entire proteome, but sample complexity and the stochastic nature of mass spectrometry can make it difficult to detect low abundance proteins. We explored the development of targeted proteomic (selected reaction monitoring, SRM) assays in complex ocean samples in order to detect specific bacterial proteins of interest and to assess new tools for mixed community metaproteomic exploration. A mixed community was created from a dilution series of isolated culture of bacteria (Ruegeria pomoeroyi) and phytoplankton (Thalassiosira pseudonana). Using SRM, we were able to detect bacterial peptides from the community that were undetectable with the standard DDA approach. We demonstrate benefits and drawbacks of different proteomic approaches that can be used to probe for and resolve nuances of bacterial physiological processes in complex environmental systems.

PROTEOMIC RESPONSE OF EARLY JUVENILE PACIFIC OYSTERS TO TEMPERATURE

Project description:The shellfish aquaculture industry provides a sustainable food source and jobs for a growing population. Oysters are the primary aquaculture species produced in the United States and account for a significant portion of seafood exports. Shellfish hatcheries have been experiencing frequent mass mortality events over the last couple of decades that occur approximately 10-14 days after oyster settlement. Settlement is a process that shellfish such as oysters undergo in which they transform from a free-swimming pelagic larvae to a sessile juvenile oyster. In order for this energy-intensive process to be successful, the oyster has to undergo behavioral and morphological changes. This is a vulnerable period in the oyster life cycle and conditions need to be such that they aren’t creating added stress. However, due to the oysters’ vulnerability, this is often a time when bacterial infections can occur, which when occurring with environmental conditions that are unfavorable, can prove to be fatal. In order to help oysters survive this process, scientists at the Taylor Shellfish Hatchery in Quilcene, WA has experimented with altering abiotic and biotic factors such as algal diet densities, pH, water flow rate, among others. At this hatchery, Pacific oysters are typically reared at 23˚C, however preliminary research results have suggested that oysters may have a higher survival rate when held at 29˚C during the settlement period. This pilot experiment attempts to identify differences in protein expression between oyster seed held at 23˚C and 29˚C during the settlement period using novel proteomic technology. Our proteomic results, paired with survival data, suggest that holding oyster seed at 29˚C during the settlement period results in higher survival rates.

Quantitative proteome and phosphoproteome datasets of DNA replication and mitosis in Saccharomyces cerevisiae

Project description:Cell division is a highly regulated process that secures the generation of healthy progeny in all organisms, from yeast to human. Dysregulation of this process can lead to uncontrolled cell proliferation and genomic instability, both which are hallmarks of cancer. Cell cycle progression is dictated by a complex network of kinases and phosphatases. These enzymes act on their substrates in a highly specific temporal manner ensuring that the process of cell division is unidirectional and irreversible. Key events of the cell cycle, such as duplication of genetic material and its redistribution to daughter cells, occur in S-phase and mitosis, respectively. Deciphering the dynamics of phosphorylation/dephosphorylation events during these cell cycle phases is important. Here we showcase a quantitative proteomic and phosphoproteomic mass spectrometry dataset that profiles both early and late phosphorylation events and associated proteome alterations that occur during S-phase and mitotic arrest in the model organism S. cerevisiae. This dataset is of broad interest as the molecular mechanisms governing cell cycle progression are conserved throughout evolution.

Germination of Leafy Spurge (Euphorbia esula) Seeds under Constant and Alternating Temperature

Project description:Transcriptome changes were investigated for Euphorbia esula (leafy spurge) seeds with a focus on the effect of constant and diurnal fluctuating temperature on dormancy and germination. Leafy spurge seeds do not germinate when incubated for 21 days at 20°C constant temperatures, but nearly 30% germinate after 21 days under fluctuating temperatures 20:30°C (16:8 h). Incubation at 20°C for 21 followed by 20:30°C resulted in approximately 63% germination in about 10 days. A cDNA microarray representing approximately 22,000 unique sequences was used to profile transcriptome changes. Labeled cDNA was prepared from total RNA using the Alexa Fluor cDNA labeling kit (Invitrogen, Carlsbad, CA) according to manufacture's protocols. Labeled cDNAs were hybridized to a custom made 23 K element microarray that contained 19,808 unigenes from the leafy spurge EST database and an additional 4,129 unigenes from a cassava EST database. A rolling circle dye swap hybridization scheme was used to compare gene expression between samples. There were three biological and two technical replications for each treatment. Microarray hybridization was visualized using a GenPix 4000B scanner (Axon Instruments/Molecular Devices Corp., Sunnyvale, CA) and spot intensities and background was quantified using GenPix Pro software. Hybridization intensities were log2 transformed, and arrays were centered and normalized against each other.

The Brassica Mature Pollen and Stigma Proteomes: Preparing to Meet

Project description:Successful pollination brings together the mature pollen grain and stigma papilla to initiate an intricate series of molecular processes meant to eventually enable sperm cell delivery for fertilization and reproduction. At maturity, the pollen and stigma cells have acquired proteomes comprising the primary molecular effectors required upon their meeting. In Brassica species, knowledge of the roles and global composition of these proteomes is largely lacking. To address this gap, gel-free shotgun proteomics was performed on the mature pollen and stigma of Brassica carinata, a representative of the Brassica family and its many crop species (e.g. B. napus, B. oleracea, B. rapa), which holds considerable potential as a bio-industrial crop. 5608 and 7703 B. carinata mature pollen and stigma proteins were identified, respectively. The pollen and stigma proteomes were found to reflect not only their many common functional and developmental objectives, but also important differences underlying their cellular specialization. Isobaric tag for relative and absolute quantification (iTRAQ) was exploited in the first analysis of a developing Brassicaceae stigma, and uncovered 251 B. carinata proteins that were differentially abundant during stigma maturation, providing insight into proteins involved in the initial phases of pollination.

The Triticale Mature Pollen and Stigma Proteomes – Assembling the Proteins for a Productive Encounter

Project description:Triticeae crops are major contributors to global food production and ensuring their capacity to reproduce and generate seeds is critical. However, despite their importance our knowledge of the proteins underlying Triticeae reproduction is severely lacking and this is not only true of pollen and stigma development, but also of their pivotal interaction. When the pollen grain and stigma are brought together they have each accumulated the proteins required for their intended meeting and accordingly studying their mature proteomes is bound to reveal proteins involved in their diverse and complex interactions. Using triticale as a Triticeae representative, gel-free shotgun proteomics was used to identify 11533 and 2977 mature stigma and pollen proteins respectively. These datasets, by far the largest to date, provide unprecedented insights into the proteins participating in Triticeae pollen and stigma development and interactions. The study of the Triticeae stigma has been particularly neglected and to begin filling this knowledge gap, a developmental iTRAQ analysis was performed revealing 647 proteins displaying differential abundance as the stigma matures in preparation for pollination. An in-depth comparison to an equivalent Brassicaceae analysis divulged both conservation and diversification in the makeup and function of proteins involved in the pollen and stigma encounter.

A Comparative Proteomic Analysis of Whey Protein from Early, Mid and Late Lactation Stages of Indian Indigenous Breed, MalnadGidda (Bosindicus)

Project description:Different lactation stages have marked influence on milk yield, milk constituents and nourishment of the neonates. However, the differential gene expression during different lactation stages in Bosindicus has not been investigated so far. In this study, we carried out high-resolution mass spectrometry-based quantitative proteomics of bovine whey at early, mid and late lactation stages of MalnadGidda (Bosindicus) cows. Using TMT-based quantitative proteomics, we compared the bovine whey proteins on progressive lactation stages of Indian breed, MalnadGidda(Bosindicus). LC-MS/MS analysis of whey peptides from early, mid and late lactation stages resulted in the generation of 420,092 MS/MS spectra and 50,800 peptide spectrum matches, which led to the identification of 4,450 peptides corresponding to 725 proteins. Out of which, 440 proteins were differentially expressed (≥1.5-fold). Gene Ontology studies showed that proteins that regulatemilk composition and mammary growth associated proteins are abundantly expressed during peak lactation stages. Whereas, proteins related to pregnancy and mammary involution are expressed high in late and mid lactation stages indicating the physiological changes in the maternal system of bovine during drying period. Detection of progestagen associated endometrial protein; an immune protein seen in the fetomaternal interface and other pregnancy associated proteins at mid lactation suggest a candidate biomarker for the early pregnancy diagnosis. These results are overlapping with the previous findings addressed in milk from exotic breeds. We strongly believe that this preliminary investigation on differential proteome in milk whey over the course of lactation of indigenous cattle could answer many unsolved questions in lactation biology.

Pacific oyster phagosome LC-MSMS

Project description:Phagosomes are task-force organelles of innate immune systems responsible for the recognition, processing, and ultimately destruction of invading microorganisms. Among invertebrate and vertebrate species, evolutionary diversity and continuity abound in the protein machinery executing this coordinately regulated process, though its dynamics and full scope of regulators remain incompletely understood. In order to clarify molecular mechanisms underlying phagocytosis, we studied phagocyte response to beads and Vibrio species, using hemocytes of the Pacific oysters (Crassostrea gigas) as a marine invertebrate model. Phagosomes from different stages of phagocytosis were isolated by density-gradient centrifugation, and more than 400 phagosome-associated proteins were subsequently identified via high-throughput quantitative proteomics. In modeling key networks of phagosomal protein-protein interactions, our results support the essential roles of several processes driving phagosome formation and maturation, including actin cytoskeleton remodeling, and signal transduction by myosin and Rab proteins. In further quantitative proteomic analysis, trends of both upregulation and downregulation of protein expression were observed proteins during phagosome formation and maturation. Notably, the signal transducers CgRhoGDI and CgPI4K were implicated. In addition, six Rab proteins including Rab1, Rab2, Rab7, Rab11, RaB21, and Rab33 were also identified as active regulators or mediators in hemocyte phagocytosis. Our current work illustrates the diversity and dynamic interplay of phagosomal proteins, providing a framework for better understanding host-microbe interactions during phagosome formation and maturation in under-examined invertebrate species.
