Tapered-tip Capillary Electrophoresis Nano-electrospray Ionization Mass Spectrometry for Ultrasensitive Proteomics: The Mouse Cortex

ABSTRACT: We have enabled ultrasensitive proteomics of limited protein digests by developing a tapered-tip nanoelectrospray ionization (nanoESI) interface for microanalytical capillary electrophoresis (CE) high resolution mass spectrometry (HRMS). CE-nanoESI-HRMS allowed us to detect 260 zmol angiotensin II (lower limit of detection) and identify 1 pg of bovine serum albumin and cytochrome c. A 1 ng protein digest from the mouse posterior cortex yielded 217 nonredundant protein groups, including many gene products that are used as classical neuronal markers.

Project description:This project employed ultrasensitive proteomics in the discovery setting utilizing microanalytical capillary electrophoresis electrospray ionization (CE-ESI) and trapped ion mobility high-resolution mass spectrometry (TimsTOF HRMS) to quantify proteomic changes during development in the suprachiasmatic nucleus (SCN), before and after the onset of photoreceptor-dependent visual function. Results from this work highlight the maturation of oligodendrocyte myelination as well as extracellular matrix proteins with implications for critical-period plasticity. This work marks the first integration of ultrasensitive proteomics by CE-ESI TimsTOF HRMS with super-resolution STORM microscopy provide, expanding analytical resources to help better understand the brain and vision.

Cell-Lineage Guided Mass Spectrometry Proteomics in the Developing (Frog) Embryo

Project description:We provide a protocol to enable the mass spectrometry-based characterization of proteins in identified cell lineages in Xenopus laevis (frog) embryos. The experimental workflow leverages reproducible cell-fate maps and established technologies from developmental biology to identify, fluorescently label, track, and analyze cells and their progenies from this important biological model of vertebrate development. Proteins are identified and quantified via bottom-up proteomics. Microanalytical capillary electrophoresis or nanoflow liquid chromatography (nanoLC) are used to separate peptides, and electrospray ionization (ESI) high-resolution mass spectrometry (HRMS) are employed for detection.

Capillary electrophoresis coupled to electrospray ionization tandem mass spectrometry (CE-MS/MS) for ultra-sensitive proteomic analysis of limited sample

Project description:In this work, we developed an ultra-sensitive CE-MS/MS method for bottom-up proteomics analysis of limited samples, down to sub-nanogram levels of total protein. Analysis of 880 pg and 88 pg of HeLa protein digest standard by CE-MS/MS yielded ~1,100±46 and ~160±59 proteins, respectively, demonstrating higher protein and peptide identifications than the current state-of-the-art CE-MS/MS-based proteomic analyses with similar amounts of sample. To demonstrate potential applications of our ultra-sensitive CE-MS/MS method for analysis of limited biological samples, we digested 500 and 1,000 HeLa cells using a miniaturized in-solution digestion workflow. From 1-, 5-, and 10-cell equivalents injected from the resulted digests, we identified 744±127, 1,139±24, and 1,271±6 proteins and 3,353±719, 5,709±513, and 8,527±114 peptide groups, respectively. Furthermore, we performed a comparative assessment of CE-MS/MS and two reversed-phased nano-liquid chromatography (RP-nLC-MS/MS) methods (monolithic and packed columns) for the analysis of a ~10 ng HeLa protein digest standard. Our results demonstrate complementarity in the protein-, and especially peptide-level identifications of the evaluated CE-MS- and RP-nLC-MS-based methods. The techniques were further assessed to detect post-translational modifications and highlight the strengths of the CE-MS/MS approach in identifying potentially important and biologically relevant modified peptides. With a migration window of ~60 min, CE-MS/MS identified ~2,000±53 proteins on average from a single injection of ~8.8 ng HeLa protein digest standard. Additionally, an average of 232±10 phosphopeptides and 377±14 N-terminal acetylated peptides were identified in CE-MS/MS analyses at this sample amount corresponding to 2- and 1.5-fold more identifications for each respective modification found by nLC-MS/MS methods.

Targeted Microchip Capillary Electrophoresis-Orbitrap Mass Spectrometry Metabolomics to Monitor Ovarian Cancer Progression. (Ovarian cancer mouse data)

Project description:The lack of effective screening strategies for high-grade serous carcinoma (HGSC), a subtype of ovarian cancer (OC) responsible for 80% of OC related deaths, emphasizes the need for new diagnostic markers and a better understanding of disease pathogenesis. Capillary electrophoresis (CE) coupled with high-resolution mass spectrometry (HRMS) offers high selectivity and sensitivity, thereby increasing metabolite coverage and consequently enhancing biomarker discovery. Recent advances in CE-MS include small, chip-based CE systems coupled with nanoelectrospray ionization (nanoESI) to provide rapid, high-resolution analysis of biological specimens. Here, we describe the development of a targeted microchip (µ) CE-HRMS method to analyze 40 target metabolites in serum samples from a triple-mutant (TKO) mouse model of HGSC, with an acquisition time of only 3 min. Extracted ion electropherograms showed sharp, highly resolved peak shapes, even for structural isomers such as leucine and isoleucine. All analytes maintained good linearity with an average R2 of 0.994, while detection limits were in the nM range. Thirty metabolites were detected in mice serum, with recoveries ranging from 78 to 120 %, indicating minimal ionization suppression and good accuracy. We applied the µCE-HRMS method to sequentially-collected serum samples from TKO and TKO-control mice. Time-resolved analysis revealed characteristic temporal trends for amino acids, nucleosides, and amino acids derivatives associated with HGSC progression. Comparison of the µCE-HRMS dataset with non-targeted ultra-high performance liquid chromatography (UHPLC) – MS results revealed identical temporal trends for the 5 metabolites detected on both platforms, indicating the µCE-HRMS method performed satisfactorily in terms of capturing metabolic reprogramming due to HGSC progression, while reducing the total analysis time 3-fold.

Constitutive expression of Medicago truncatula NRT1 PTR FAMILY 1.7 enhances growth in Arabidopsis thaliana

Project description:To gain insight into the molecular mechanisms underlying the increased growth of Col-0:MtNPF1.7 CE plants compared to WT, leaves from plants grown for 21 days on defined media were subjected to transcript profiling using the Affymetrix Arabidopsis ATH1 microarray. We tested gene expression from plants grown at 0.1 mM nitrate and at 10 mM nitrate. The 0.1 mM nitrate concentration is below MtNPF1.7’s Km and at that nitrate concentration, large growth differences between Col-0:MtNPF1.7 CE and wild-type Col-0 plants were observed, while 10 mM nitrate is well above MtNPF1.7’s Km, where fewer differences in growth were seen. Three independent biological replicates were collected.

Capillary Electrophoresis Mass Spectrometry for Scalable Single-Cell Proteomics

Project description:This project used a custom-built capillary electrophoresis (CE) mass spectrometry (MS) platform to demonstrate the scalable analysis of proteins from single cells of varying sizes and protein content in different vertebrate biological models. Neural tissue fated giant cells were identified in cleavage-stage Xenopus laevis (frog) embryos, and 18 ng from its protein content was analyzed. From cultured primary neurons from the mouse, diluted samples containing ~125 pg of protein digest was measured, estimating to a portion of the somal protein content. Compared to traditional nano-flow liquid chromatography (nanoLC) MS, CE-MS provided higher sensitivity and faster analysis. CE-ESI-HRMS offers a viable approach for scalable single-cell proteomics.

Seeking genes responsible for developmental origins of health and disease (DOHaD) from the fetal mouse brain following maternal food deprivation (FD) and food restriction (FR) using OMICS approach

Project description:A non-optimal fetal environment is known to cause low birth weight, which has been epidemiologically associated with a greater risk of adult diseases. Maternal undernutrition in animal models has also revealed the increased risks for adult diseases in the offspring. In this study, pregnant mice underwent overnight food deprivation at gestation day (GD)17 or 50% food restriction (FR) from GD10 to GD17, and the fetal brains were examined for global changes in gene expression by DNA microarray analysis utilizing the dye-swap approach. We present here a list of candidate genes from the fetal brain that might be responsible for developmental origins of health and disease. For food deprivation (FD), the pregnant mice were deprived of the food for overnight before lights were turned off on GD17. For food restriction (FR), pregnant mice were exposed to 50% food restriction (FR) from GD 10 to 17 and caesarean section was performed between 10:00-12:00 AM on GD18. Amount of CE-2 chow supplied to FR group was calculated as 50% of CE-2 consumed by control group each gestation day. Control group was supplied with chow ad libitum. Pregnant mice were sacrificed by cervical dislocation, and the fetuses were taken out and anesthetized on ice cold phosphate-buffered saline. The fetuses were dissected under a dissection microscope, and fetal tissues are carefully removed avoiding any other tissues contamination. The brain was collected from control (n=5) and FD (n=5) or FR (n=5) fetuses, and immediately frozen by immersion in liquid nitrogen. For DNA microarray analyses, the total RNA was extracted, quality and quantity determined, and total RNA from each sample (control and treatment) in each group was pooled, followed by established protocols for genome wide expression changes for both FD and FR samples using a 60-mer probes (4 x 44K (41,090 gene probes), mouse whole genome, Agilent) DNA chip by the dye-swap approach.
