The chitinolytic machinery of Serratia marcescens BJL200 has been studied in detail over the last couple of decades, however, the proteome secreted by this Gram-negative bacterium during growth on chitin has not been studied in depth. Project description:The marine bacterium Aliivibriosalmonicida (formerly Vibrio salmonicida) is the causative agent of cold water vibriosis, a disease that led to severe losses in Norwegian aquaculture during the 1980s. Genes encoding a glycoside hydrolase family 18 (GH18) chitinase and two lytic polysaccharide monooxygenases (LPMOs) containing chitin binding domains are encoded in the genome of this bacterium, indicating a chitin degrading capability. However, due to extensive gene decay, some parts of the chitinolytic pathways are believed to be dysfunctional. To investigate the chitinolytic abilities of the bacterium, we combined microbiological and biochemical experiments with proteomic analysis. The family GH18 chitinase was able to depolymerize - and -chitin, but its activity was up to 50-fold lower compared to other well-studied chitinases from Serratia marcescens and Cellvibrio japonicus. The two LPMOs showed activity on chitin, cleaving the substrate chains by oxidation. Cultivation experiments showed that Al. salmonicida was able to grow on and utilize the soluble building blocks of chitin; N-acetyl-D-glucosamine (GlcNAc) and chitobiose (GlcNAc2). Furthermore, cultivation and gene deletion studies revealed that the bacterium was able to degrade insoluble chitin, albeit at a slow rate, and that growth on this substrate was dependent on the GH18 chitinase, but to a lesser extent the LPMOs. Finally, expression of the GH18 chitinase and both LPMOs was detected by proteomic analysis of Al. salmonicida cultivated on chitin as the sole carbon source. In conclusion, our results show that Al. salmonicida LFI1238 can utilize chitin as source of nutrients and its ability depends on the GH18 chitinase.

Genomic and proteomic study of Andreprevotia ripae isolated from an anthill reveals an extensive repertoire of chitinolytic enzymes

Project description:Chitin is an abundant natural polysaccharide that is hard to degrade because of its crystalline nature and because it is often found embedded in robust co-polymeric materials containing other polysaccharides, proteins and minerals. Thus, it is of interest to study the enzymatic machineries of highly specialized microbes found in chitin-rich environments. We describe a genomic and proteomic analysis of the chitinolytic machinery of Andreprevotia ripae, a Gram-negative bacterium that was isolated from an anthill. The genome of A. ripae encodes four secreted family GH19 chitinases of which two were detected, both being upregulated during growth on chitin. In addition, the genome encodes 25 secreted GH18 chitinases, of which 17 were detected and 12 were upregulated during growth on chitin. Finally, the single lytic polysaccharide monooxygenase (LPMO) of A. ripae, predicted to be chitin-active based on sequence characteristics and the presence of chitin-binding domains, was strongly upregulated during growth on chitin. Whereas 66 % of the 29 secreted chitinases contained two carbo¬hydrate-binding modules (CBMs) known for binding to chitin, this fraction was 93 % (13 out of 14) for the chitinases that were upregulated during growth on chitin, suggesting an important role for these CBMs. Next to demonstrating an unprecedentedly large multiplicity of upregulated chitinases, the present study also revealed several chitin-induced proteins that contain chitin-binding domains but lack a known catalytic function. These proteins are interesting targets for discovery of enzymes used by Nature to convert chitin-rich biomass.

Carbon Source Induced Gene Expression

Project description:Investigation of whole genome gene expression level changes in Streptomyces sp. SirexAA-E (ActE) when grown on different carbon sources. The results of this study demonstrate that ActE upregulates a small number of genes specific for the utilization of the avaliable carbon source. Cellulolytic Streptomyces sp. SirexAA-E (ActE), isolated from the pinewood-boring wasp Sirex noctilio, has a genome enriched for biomass utilization. The secreted proteomes obtained from growth on pure polysaccharides catalyzed hydrolysis of cellulose, mannan, and xylan with specific activities comparable to Spezyme CP, a commercial cellulase preparation. During reaction of an ActE secretome with cellulose, reducing sugar release was markedly stimulated in the presence of O2. ActE also expresses and secretes an expanded repertoire of enzymes during growth on natural and pre-treated biomass. These results indicate a new microbial contribution to biomass utilization that is widely distributed in natural environments by insects Streptomyces sp. ActE was grown in minimal medium supplimented with 0.5% carbon source (glucose, sigmacell-20, xylan, chitin, cellobiose, or AFEX). Cells were grown for 7 days and total RNA was extracted from the cell pellet. At least 3 biological replicates were performed for each carbon source (glucose, 3; sigmacell, 3; xylan, 5; chitin, 3; cellobiose 3; AFEX 3). Each biological replicate contained 3 technical replicates. The complete dataset were RMA Background Corrected, quantile normalized, the RMA algorithm was utilized by DNAStar ArrayStar.

Transcriptional analysis of wild-type and delta_dasR mutant of Streptomyces coelicolor grown in soil amended with chitin

Project description:Genome-wide microarray analysis was performed using RNA extracted from soil cultures of Streptomyces coelicolor A3(2) in the presence or absence of chitin. The vast majority of genes in chitin and amino sugar metabolism, as well as many other genes for carbon and energy, nitrogen and sulfur metabolism, were differentially expressed in response to addition of chitin. Moreover, the gene expressions of eight gene clusters for secondary metabolites were also significantly up-regulated in the chitin amended soil. To reveal the role of a pleiotropic transcriptional regulator, DasR, which has been reported to be involved in regulation of chitin metabolism, antibiotic production and morphological differentiation, the gene expression patterns of wild type and dasR mutant in soil amended with chitin were compared by microarray analysis. The dasR mutation resulted in up-regulation of four antibiotic gene clusters and down-regulation of chitin metabolism. A study using total RNA extracted from soil cultures of Streptomyces ceolicolor A3(2). A whole genome microarray of S. coelicolor (NimbleGen Custom Prokaryotic Gene Expression 72K 4-plex Arrays) was designed and manufactured by Roche (Roche NimbleGen, Madison, WI). Each array contained four sets of 8 sequence-specific 60-mer probes per gene corresponding to 7825 genes from the S. coelicolor A3(2) genome.
