Colistin resistance in Acinetobacter baumannii MDR-ZJ06 revealed by a multiomics approach

ABSTRACT: To explore how multiple drug-resistant A. baumannii response to colistin resistance, we compared the genomic, transcriptional and proteomic profile of A. baumannii MDR-ZJ06 to that of induced colistin resistant strain ZJ06-200P5-1.

Retention time as an extra dimension for proteome-wide cross-link identification

Project description:Chemical crosslinking methods have not been successfully applied to protein-protein interaction discovery mainly due to the computation complexity (O (n2)) issue. In a previous report, we proposed a decision tree searching strategy which can reduce complexity by orders of magnitude. In this study, we found that the mono-linked peptides carry out the information of the retention time of the cross-linked pairs, therefore the retention time of cross-linked peptide pairs can be predicted accurately. By utilizing the obtained retention time information, the false positive rate can be reduced by around 86% with a sensitivity loss of 12%. The method was successfully applied to the identification of inter cross-links obtained from E. coli cell lysate crosslinked by a newly synthesized enrichable crosslinker.

Proteomics profiling of the honeybee parasite Tropilaelpas mercedesae across post-embryonic development

Project description:All T. mercedesae samples were collected from capped brood cells using a soft paintbrush and soft tweezers. Reproductive mites (Rep) were collected from brood cells containing white-eyed pupae. Protonymphs (Pro) and one deutonymphs (Deu) were sampled from brood cells containing purple-eyed pupae. Adult T. mercedesae (Adu) were collected from cells close to emerge (about one day before adult bees emerge). For each group (protonymphs, deutonymphs, adults, and reproductive mites), collected mites from all 12 colonies were randomly allocated to one of three replicates (50 mg for each replicate). All samples were rinsed with PBS and air-dried to remove many contaminates that may have been attached to the cuticle, flash-frozen using liquid nitrogen, and stored at -80°C for further processing.

Understanding the physiological role of asparaginyl endopeptidase (AEP)/Legumain

Project description:Understanding the regulation of lysosomal proteolytic/hidrolytic capacity has been recently advanced in a huge manner by the discovery of the lysosome-mTOR-TFEB pathway connecting nutrient sensing, autophagy and de novo lysosome generation. But, how lysosomes can adjust their proteolytic/hidrolytic capacity to meet varying conditions (more or less substrate) under normal fed conditions is not known. We have used AEP as a proxy to understand how lysosomes can compensate the lack of a key lysosomal protease to meet the requirements under physiological, fed conditions. To do this, we did compare cytoplasmic, membrane and nuclear fractions of WT and AEP MEFs that were expanded in SILAC media. AEP knock-out mice show pale kidney, with abnormal proliferation of the epithelial proximal tubular cells. In an attempt to understand the role of AEP in the kidney, we did compare kidney obtained from WT and AEP mice using kidneys from WT mice that were fed with SILAC food. Also, in an attempt to reproduce the changes observed in the absence of AEP in kidney and MEFs, we treated WT MEFs grown in SILAC media with MVO26630, specific inhibitor of AEP, for 12 and 48 hours.

Phosphoproteomic analysis of three exercise modalities in human skeletal muscle

Project description:To characterize phosphorylation-based signaling events across different exercise modalities we subjected eight healthy young men (age, 26.3±1.3 years; BMI, 23.5±0.7 kg/m2; maximal oxygen uptake (VO2 max), 42.6±1.5 ml/kg/min) that did not perform regular physical activity apart from local bicycling to an acute bout of endurance (90 min ~60% of VO2 max), sprint (3 x 30-s all-out cycling), or resistance exercise (6 sets of 10 RM knee extensions) in the fasting state. All participants completed the three types of exercise in a randomized crossover design with 14 days washout between each exercise bout.

Proteomic and phosphoproteomic of C18ORF25 KO skeletal muscle following electrical contraction

Project description:We recently identified C18ORF25 as a new exercise-regulated phophoprotein. To investigate potential in vivo functions of C18ORF25, we used CRISPR/Cas9 to generate a whole-body knock-out (KO) mouse model on a C57BL/6J background. Proteomic analysis was performed to identify potental changes in the proteome. To gain further insights into the possible signalling pathways regulated by C18ORF25, Soleus muscles from WT and KO mice (n=4) were isolated, and the muscle from one leg was maintained at resting tension with no stimulation as a control while the muscle from the contralateral leg was subject to electrical stimulation ex vivo. Muscles were quickly snap frozen and subject to single-shot label-free phosphoproteomic analysis to compare the signalling responses between the genotypes.
