Remodeling of Brown and White Adipose Tissue by NT-PGC-1α-Mediated Gene Regulation

Project description:The β-adrenergic receptor signaling pathway is a major component of adaptive thermogenesis in brown and white adipose tissue during cold acclimation. The β-AR activation highly induces transcriptional coactivator PGC-1α and its splice variant N-terminal (NT)-PGC-1α, promoting the transcription program of mitochondrial biogenesis and thermogenesis. In the present study, we evaluated the role of NT-PGC-1α in brown adipocyte energy metabolism by genome-wide profiling of NT-PGC-1α-responsive genes. Canonical pathway analysis revealed that a number of genes upregulated by NT-PGC-1α are highly enriched in mitochondrial pathways including fatty acid transport and β-oxidation, TCA cycle and electron transport system, thus reinforcing the crucial role of NT-PGC-1α in the enhancement of mitochondrial function. Moreover, gene expression profiling of NT-PGC-1α revealed activation of distinct metabolic pathways such as glucose, lipid and nucleotide metabolism and of signaling pathways such as RAR and PPAR-γ/RXRα activation in brown adipocytes. Together, our data strengthen our previous findings that NT-PGC-1α is a key regulator of mitochondrial oxidative metabolism and thermogenesis in brown adipocytes and further suggest that NT-PGC-1α influences a broader spectrum of thermogenic processes to meet cellular needs for adaptive thermogenesis. Two samples from two groups: NT-PGC-1α overexpression and empty vector. There are technical replicates (A and B) for each group. Two RNA samples were pooled for each group.

Evaluation of a New High-Dimensional miRNA Profiling Platform

Project description:We evaluated a new miRNA profiling platform that utilizes Illuminaâs existing robust DASL chemistry as the basis for the assay. Using total RNA from five colon cancer patients and four cell lines, we evaluated the reproducibility of miRNA expression levels across replicates and with varying amounts of input RNA. The beta test version was comprised of 735 miRNA targets of Illuminaâs miRNA profiling application. The study used four SAMs to assess variability due to separate total RNA extractions, technical replicates of each extraction and varying total RNA input. Total RNA extracted from five patient samples (IDs 45, 165, 565, 919, 133) and RNA from four cell lines (HeLa, PC3, 293 and MCF-7) supplied by Illumina, was evaluated on each of 4 SAMs. SAM 1 was hybridized in week one, SAMs 2 and 3 were hybridized in week two and SAM 4 (with cell line RNA only) was hybridized in week three of the study. Sample allocation on SAM 1 was designed to assess reproducibility between two separate total RNA extractions, between duplicate samples (technical replicates) and between two input RNA amounts. Sample allocation on SAM 2 was designed to assess technical reproducibility and the effect of six input levels of total RNA. Sample allocation on SAM 3 was designed to assess technical replication. The four cell lines, but none of the 5 patient RNA, were run on a fourth SAM . Reproducibility across all four SAMs was also assessed.

Comparative analysis of gene expression in HAT4-nulls and wild type cells in Leishmania donovani

Project description:Histone acetylations are known to impact gene transcription. Here, we have attempted to examine the role of Leishmania donovani histone acetyltransferase HAT4 in regulating global gene expression. The transcriptome of HAT4-null promastigotes (Samples 2A, 2B) have been compared with the transcriptome of wild-type Leishmania promastigotes (Samples 1A, 1B) and fold change in gene expression with respect to the control wild-type has been determined. DNA microarray analysis was carried out with biological replicates, using RNA isolated from logarithmically growing promastigotes in two separate experiments. Bioanalyzer profiles of the isolated RNA samples were used to assess purity and integrity of the isolated RNA. Sample 1A and sample 1B are analyses carried out using RNA isolated from wild-type Leishmania donovani promastigotes. Sample 2A and sample 2B are analyses carried out using RNA isolated from HAT4-null promastigotes.

Transcription profiling of Aspergillus fumigatus Af293 after temperature shifting

Project description:Experimental factor: Time after the temperature shift from 30C to 37C or 30C to 48C. Conidia (5x106 /ml) from Aspergillus fumigatus Af293 were incubated in the CM medium for germination (~ 17 hrs) at 30C. The culture was transferred to a water bath of 37C or 48C for continued growth. Samples were taken after the defined time (i.e. 0, 15, 30, 60, 120, and 180 min.).

Effect of single MgSO4 injection on brain transcripts in naive and ishemic 5 day-old mice

Project description:MgSO4 is given to prevent preterms neurological deficits. We have investigated proper effects and hypoxia-ischemia interfering effects of MgSO4 on transcription in neonate mice at day 5 (a brain development stage mimicking preterm maturity), at neuroprotection dose (600 mg/kg). Pools of RNA from 6 forebrains (3 males and 3 females) were used for total RNA extraction at 5 times post single MgSO4 injection (1.5H, 3H, 6H, 12H, 24H). Separately, MgSO4 effects were assessed post hypoxia-ischemia (3H and 12H). Co-hybridization of MgSO4-treated mRNA (labelled Cy5) and control tissues mRNA (labelled Cy3) were performed on Agilent (design 026655) micro-arrays in 4-7 replicates. Co-hybridization of saline injected (Labelled Cy3) or MgSO4 injected (Labelled Cy5) hypoxia-ischemia (according to Rice Vannucci (RV) procedure) exposed mice brains were performed on Aglient (design 026655) microarrays in triplicates.

Crosslinking-Mass Spectrometry data for structural analysis of Doublecortin-Microtubule interaction

Project description:Doublecortin (DCX) is a microtubule (MT) associated protein that regulates MT structure and function during neuronal development and mutations in DCX lead to a spectrum of neurological disorders. The structural properties of MT-bound DCX remain poorly resolved. Here, we describe the molecular architecture of the DCX-MT complex through an integrative modeling approach that combines data from X-ray crystallography, cryo-EM and a high-fidelity chemical crosslinking method. We demonstrate that DCX interacts with MTs through its N-terminal domain and induces a lattice-dependent self-association involving both the C-terminal structured domain and the C-tails, in a conformation that favors an open, domain-swapped state. The networked state is shown to accommodate multiple different attachment points on the MT lattice, all of which orient the C-tails away from the lattice. As numerous disease mutations cluster in the C-terminus and regulatory phosphorylations cluster in the C-tail, our study shows that lattice-driven self-assembly is an important property of DCX.

Glucose catabolism via a partially cyclic pentose phosphate pathway in Gluconobacter oxydans 621H: a combined fluxomics and transcriptomics analysis

Project description:In this study, the distribution and regulation of periplasmic and cytoplasmic carbon fluxes in Gluconobacter oxydans 621H with glucose were studied by 13C-based metabolic flux analysis (13C-MFA) in combination with transcriptomics and enzyme assays. For 13C-MFA, cells were cultivated with specifically 13C-labeled glucose and intracellular metabolites were analyzed for their labeling pattern by LC-MS. In growth phase I, 90% of the glucose was oxidized periplasmatically to gluconate and partially further oxidized to 2-ketogluconate. Of the glucose taken up by the cells, 9% was phosphorylated to glucose 6-phosphate, whereas 91% was oxidized by cytoplasmic glucose dehydrogenase to gluconate. Additional gluconate was taken up into the cells by transport. Of the cytoplasmic gluconate, 70% was oxidized to 5-ketogluconate and 30% was phosphorylated to 6-phosphogluconate. In growth phase II, 87% of gluconate was oxidized to 2-ketogluconate in the periplasm and 13% was taken up by the cells and almost completely converted to 6-phosphogluconate. Since G. oxydans lacks phosphofructokinase, glucose 6-phosphate can only be metabolized via the oxidative pentose phosphate pathway (PPP) or the Entner-Doudoroff pathway (EDP). 13C-MFA showed that 6-phosphogluconate is catabolized primarily via the oxidative PPP in both phase I and II (62% and 93%) and demonstrated a cyclic carbon flux through the oxidative PPP. The transcriptome comparison revealed an increased expression of PPP genes in growth phase II, which was supported by enzyme activity measurements and correlated with the increased PPP flux in phase II. Moreover, genes possibly related to a general stress response displayed increased expression in growth phase II.

Comparison of gene expression profiles of E. coli W3110 normal colonies vs. L-form colonies

Project description:Expression data comparing typical E.coli colonies grown on BHI and BHI+Sucrose+MgSO4 to L-form colonies grown on BHI+Sucrose+MgSO4+Penicillin G. Keywords: one time point DNA microarray analysis of E.coli colonies grown on BHI and BHI+Sucrose+MgSO4 (controls) with L-form colonies grown on BHI+Sucrose+MgSO4+Penicillin G (experimental). An isolated colony of fresh W3110 was grown for 5hrs to log phase, dilutions of the inoculmn were spread onto three media: BHI, BHI+Sucrose+MgSO4, and BHI+Sucrose+MgSO4+Penicillin G to yield isolated colonies. Isolated control colonies which grow overnight were harvested the next day while isolated L-form colonies which do not grow until 48-72 hrs were harvested after 72hrs. All colonies were harvest with a PBS moistened sterile swab and dipped into a sterile microcentrifuge tube containing 500ul of PBS. RNA was isolated from pelleted cells using MasterPure RNA Purification Kit and reverse transcribed for making probes for array hybridization on E.coli Genome 2.0 Affymetrix microarrays.
