Project description:We have performed LC-MS based plasma proteomics of twenty febrile patients coming in at Peijas Hospital, Helsinki University Hospital (Vantaa, Finland). At the same time, blood culture was performed to classify the patients to blood culture positive and negative for bloodstream infections. Blood culture negative patients served as controls for the positive ones and these two groups were used for identifying protein profile changes occurring in positive patients. We have subsequently performed various statistical analyses such as principal component analysis as well as pathway analysis by two different methods. We show, in the current study, proteins significantly differing in these two groups as well as dysregulated pathways. These changes seem not to depend on bacterial species as different patients had different blood stream infections. Further, we statistically analyzed the proteomic dataset to find the potential biomarkers which can classify the two classes of patients.

Project description:Scarcely understood defects lead to asthenozoospermia which results in poor fertility outcomes. Incomplete knowledge of these defects hinders the development of new therapies and reliance on interventional therapies, such as in vitro fertilization, increases. Sperm cells, being transcriptionally and translationally silent, necessitate the proteomic approach to study the sperm funnction. We have performed a differential proteomics analysis of human sperm and seminal fluid and identified over 1,700 proteins. We have included 667 proteins in sperm and 430 proteins in seminal plasma dataset for further analysis. Statistical and mathematical analysis combined with pathway analysis and self organizing maps clustering and correlation was performed on the dataset. It was found that sperm proteomic signature combined with statistical analysis as opposed to the seminal plasma proteomic signature can differentiate the normozoospermic versus the asthenozoospermic sperm samples.

Project description:Age-standardized incidence rates for pancreatic cancer (PC) in men have increased by 25% from 1957 to 2011 in Finland. The average age of diagnosis for PC is 69 years in Nordic males, whereas the average age of diagnosis of chronic pancreatitis (CP) is 40-50 years, but the cases overlap in age. By radiology the evaluation of a pancreatic mass, i.e. the differential diagnosis between CP and PC is often difficult. Preoperative needle biopsies are difficult to obtain and are demanding to interpret. New blood based biomarkers are needed. The accuracy of the only established biomarker for PC, CA 19-9 is rather poor in differentiating between benign and malignant mass of the pancreas. In this study, we have performed mass spectrometry HDMSE analysis of serum samples from patients with chronic pancreatitis and pancreatic cancer. We have quantified 652 proteins and performed detailed statistical analysis such as principal component analysis, orthogonal partial least square discriminant analysis and receiver operating curve analysis.

Project description:Colorectal cancer (CRC) is the third most common cancer worldwide. Increased levels of C-reactive protein (CRP), which occur during local and systemic inflammation, have been linked to poor prognosis in CRC patients. on the other hand there are no biomarkers associated with 5 year survival of CRC patients. We divided the serum samples into either high (>30 mg/L) or low CRP (<30 mg/L) or long and short 5-year survival. In this study, we have quantified 256 proteins with two or more unique peptides. Data were further analyzed by ANOVA, principal component analysis (PCA), Orthogonal Projections to Latent Structures Discriminant Analysis (OPLS-DA)-modeling and OPLS-DA-associated S-plot. Pathway analysis was performed using Integrated Molecular Pathway Level Analysis (IMPaLa) and Ingenuity Pathway Analysis (IPA). We propose several proteins associated with prognosis and survival in patients with CRC.

Project description:IPMN tumors are considered precancerous and starting from low grade dysplasia some of them develop IPMN associated or concomitant pancreatic cancer. The prognosis of IPMN is good if the tumor is operated before malignant transformation occurs. On the other hand, not nearly all IPMNs undergo malignant transformation during the patient’s life time. differences in proteins found in serum samples could provide a way to differentiate IPMNs with different states of dysplasia. The aim of our study was to compare the serum protein profiles in sera of patients with IPMN with low or high grade dysplasia, IPMN associated carcinoma and healthy controls. We have quantified 436 serum proteins with two or more unique peptides from 55 serum samples including 11 healthy controls. These proteomic dataset was analyzed with advanced multivariate statistical data analysis techniques to find the protein features which could be used as potential biomarkers of various grades of dysplasia as well as to differentiate dysplasia samples from pancreatic carcinoma.

Project description:Breast milk is a complex liquid that enriched in immunological components and affect the development of the infant immune system. Exosomes, the membranous vesicles of endocytic origin, are ubiquitously in various body fluids which can mediate intercellular communication. MicroRNAs (miRNAs), a well-defined group of non-coding small RNAs, in human breast milk are packaged inside exosomes. Here, we present the identification of miRNAs in human breast milk exosomes using deep sequencing technology. We found that the immune-related miRNAs are enriched in breast milk exosomes, and are resistant to the general harsh conditions. Four small RNA libraries in human breast milk exosomes from four healthy women (30 +/- 0.9 years old, primiparity) when the infant were aged at 60 days were sequenced.

Project description:The study design involves the proteomics characterization of primary skin fibroblast cell lines derived from skin biopsies from patients affected by either amyotrophic lateral sclerosis (ALS) or frontotemporal dementia (FTD). Project description:Breast milk is the primary source of nutrition for newborns, and rich in immunological components. microRNAs (miRNAs), a well-defined group of non-coding small RNAs, are present in various body fluids (such as breast milk), which are selectively packaged inside the exosomes, a type of membrane vesicles, secreted by most cell types. These exosomal miRNAs could be actively delivered into recipient cells, and regulate target gene expression and recipient cell function. We present the lactation-related miRNA expression profiles in porcine milk exosomes across entire lactation period in pig industry (newborn to 28 days after birth) using deep sequencing technology. We found that the immune-related miRNAs are presented and enriched in breast milk exosomes, and generally resistant to relatively harsh conditions. Notably, these exosomal miRNAs exhibited the higher abundances in the colostrum (newborn to 3 days after birth) than that in the mature milk (7 to 28 days after birth), as well as in the serum of colostrum-feeding piglets compared with the only mature milk-feeding piglets. These immune-related miRNAs-loaded exosomes in breast milk may be transferred into the infant body via the digestive tract. These observations are prelude to the in-depth investigations of the essential roles of the breast milk in the development of the infant’s immune system. Eight small RNA libraries in porcine breast milk exosomes of six lactigenous stages (0, 3, 7, 14, 21 and 28 days after birth) from three female pigs were sequenced.

Project description:High-fat diet (HFD) decreases insulin sensitivity. How high-fat diet causes insulin resistance is largely unknown. Here, we show that lean mice become insulin resistant after being administered exosomes isolated from the feces of obese mice fed a high-fat diet (HFD) or from human type II diabetic patients with diabetes. HFD altered the lipid composition of exosomes from predominantly PE in exosomes from lean animals (L-Exo) to PC in exosomes from obese animals (H-Exo). Mechanistically, we show that intestinal H-Exo is taken up by macrophages and hepatocytes, leading to inhibition of the insulin signaling pathway. Moreover, exosome-derived PC binds to and activates AhR, leading to inhibition of the expression of genes essential for activation of the insulin signaling pathway, including IRS-2, and its downstream genes PI3K and Akt. Together, our results reveal HFD-induced exosomes as potential contributors to the development of insulin resistance. Intestinal exosomes thus have potential as broad therapeutic targets.
