Project description:Mammalian STE20-like protein kinases 3 and 4 (MST3/4) have recently emerged as crucial regulators of several key cellular processes such as proliferation, migration, and polarity. However, the downstream target pathways which are regulated by the kinase activity of MST3/4 remain poorly characterised. To assess downstream targets of MST3/4 kinases in an unbiased manner, we transiently co-depleted MST3 and MST4 in HeLa cells by siRNA and quantified the change in their phospho-proteome using SILAC.

Project description:To analyse protein-protein interactions on a global scale, we devised a methodology termed COLA, which uses subcellular fractionation combined with quantitative proteomics to generate multivariate subcellular localisation signatures for cellular proteins. Bootstrapped clustering was then used to match proteins with significant similarity in their localisation signatures. We utilised SILAC labeled human Retinal Pigment Epithelial-1 (RPE1) cells. Heavy and light labelled cells were fractionated using 4 parallel subcellular fractionation procedures, resulting in a total of 12 fractions. The majority of fractions come from two procedures, one using serial solubilisation (resulting in fractions for cytosol, total membrane, nuclear lumen,chromatin-bound nuclear, as well as two cytoskeletal fractions) and the other using centrifugation coupled with aqueous biphasic extraction (resulting in a total nuclear fraction, intracellular membranes fraction, plasma-membrane fraction, and a cytosol + microsomes fraction). The third fractionation procedure separated cellular protrusions using porous transwell membranes, and finally the fourth procedure separated the extracellular compartment by collecting conditioned media. Fractions from each SILAC label were then mixed with equal amounts of total cell lysate from the oposite label to generate fraction/lysate SILAC SILAC mixes. Two repicrocally labelled biological replicate experiments were performed. In addition to untreated RPE1 cells, we also analysed RPE1 cells pre-teated with the Myosin-II inhibitor Blebbistatin for 4 hours prior to fractionation to reveal changes in the protein localisation profiles upon Myosin-II inhibition, as Myosin-II is a key regulator of the cytoskeleton as well as intra-cellular trafficking (Note that the blebbistatin set is not included in the associated manuscript).

Project description:We identified FAM65A as a novel interactor of RHOA. To reveal other binding partners of FAM65A, we carried out a quantitative IP-MS, using SILAC labelled HeLa cells ectopically expressing GFP-FAM65A or GFP alone as control. Experiments were performed in duplicate with switched labelling and specific interactors of FAM65A were revealed from background binders using the heavy to light SILAC enrichments.

Project description:Next to genetic alterations, it is being recognized that the cellular environment also acts as a major determinant in onset and progression of disease. In cases where different cell types contribute to the final disease outcome, this imposes environmental challenges as different cell types likely differ in their extracellular dependencies. A number of skin diseases, including psoriasis is characterized by a combination of keratinocyte hyperproliferation and immune cell activation. Activation of immune cells involves increased glucose consumption thereby intrinsicly limiting glucose availability for other cell types. Thus, these type of skin diseases require metabolic adaptations that enable coexistence between hyperproliferative keratinocytes and activated immune cells in a nutrient-limited environment. Hsa-microRNA-31-5p (miR-31) is highly expressed in keratinocytes within the psoriatic skin. Here we show that miR-31 expression in keratinocytes is induced by limited glucose availability and enables increased survival of keratinocytes under limiting glucose conditions, by increasing glutamine metabolism. In addition, miR-31 induced glutamine metabolism results in secretion of specific metabolites (aspartate and glutamate) but also secretion of immuno-modulatory factors. We show that this miR-31-induced secretory phenotype is sufficient to induce Th17 cell differentiation, a hallmark of psoriasis. Inhibition of glutaminase (GLS) using CB-839 impedes miR31-induced metabolic rewiring and secretion of immuno-modulatory factors. Concordantly, pharmacological targeting of GLS alleviated psoriasis pathology in a mouse model of psoriasis. Together our data illustrate an emerging concept of metabolic interaction across cell compartments that characterizes disease development, which can be employed to design effective treatment options for disease, as shown here for psoriasis.

Project description:RHO subfamily of small GTPases comprise highly conserved family members RHOA, RHOB, and RHOC which cycle between GTP-bound 'active' and GDP-bound 'inactive' states. In the active form, RHO proteins interact with a variety of downstream effector proteins, controlling their activity and function. Many of the RHO subfamily effector proteins such as ROCK, PKN, and mDIA, are key regulators of actin cytoskeleton and cell motility. To identify novel effector proteins for RHOA,we carried out a GST-pulldown from heavy or light SILAC labelled HeLa cells using GST tagged GTP-bound RHOA, or GST alone control, as bait. Pulldowns were performed in duplicates with switched labellings. Specific interactors were destinguished from the background on the basis of SILAC Heavy to Light ratios between GST-RHOA and GST alone pulldowns.

Project description:Alternative splicing (AS) is a fundamental mechanism for the regulation of gene expression. It affects more than 90% of human genes but its role in the regulation of pancreatic beta cells, the producers of insulin, remains unknown. Our recently published data indicated that the M-bM-^@M-^\neuron specificM-bM-^@M-^] Nova1 splicing factor is expressed in pancreatic beta cells. We have presently coupled specific knockdown (KD) of Nova1 with RNA-sequencing to determine all splice variants and downstream pathways regulated by this protein in beta cells. Nova1 KD altered the splicing of nearly 5000 transcripts. Pathway analysis indicated that these genes are involved in exocytosis, apoptosis, insulin receptor signalling, splicing and transcription. In line with these findings, Nova1 silencing inhibited insulin secretion and induced apoptosis basally and after cytokine treatment in rodent and human beta cells. Project description:Identification and semi-quantitation of phosphorylation sites on Schizosaccharomyces pombe DNA-binding protein Rap1. A Rap1 construct was cultured in homozygous diploid temperature-sensitive pat1-114 mutant strain of S. pombe cells (time points: 3.5 h and 4.5h), and was purified by anti-PK immunoprecipitation. The resulting samples were run into a 1D SDS-PAGE gel with the target band excised, tryptically digested and analysed by LC-MS/MS using a Velos Orbitrap mass spectrometer.

Project description:We report that knockdown of EJC core proteins, eIF4A3, Y14, Magoh, causes a transcript-wide changes in alternative splicing, as well as some transcriptional changes. These changes are specific to EJC core proteins, and KD of UPF1 protein caused different sets of alterantive splicing changes. These changes are linked to the rate of transcription. Examination of 4 different knockdown, as well as GFP knockdown in HeLa cells, 2 replicates each condition.

Project description:The experimental strategy adopted to map this profile involved isolation of replication products from HeLa cells synchronized at the G1-S boundary by thymidine-aphidicolin double block. Cells released from the block were labeled with BrdU at every two-hour interval of the 10 hours of S-phase and DNA was isolated from them. The heavy-light(H/L) DNA representing the pool of DNA replicated during each two-hour labeling period was separated from the unlabeled DNA by double cesium chloride density gradient centrifugation. The purified heavy-light DNA was then hybridized to a high-density genome-tiling Affymetrix array comprised of all unique probes within the ENCODE regions.
