Project description:The dry period in cow are critical to mammary health and the success of the next lactation. The expression of proteins the dry period progresses need to be characterized to provide information on involution and immune functions during the dry period. Total protein and lactoferrin concentrations rose significantly by days 10 and 21 after cessation of lactation. Using the day 21 dry secretions we examined their ability to inhibit bacterial growth. Bacterial growth inhibition was not correlated with lactoferrin for 4 coliforms tested nor for all 7 mastitis pathogens. Label free mass spectroscopy was used to quantify changes in whey proteins from milk/dry secretions collected on days 0, 3,10, and 21 of the dry period. 776 proteins were identified. 109 proteins were upregulated at one or more times in the dry period. The most significate enriched GO functional terms for the up-regulated proteins were immune function and stress related. 68 proteins were down regulated in the dry period. The most significant enriched GO functional terms for the down-regulated proteins were stress and immune function related. 12 proteins were significantly correlated with coliform growth. The dry secretion composition changes we found provide information for understanding the dry period. The sample code for the MS raw files is as follows. The 3 technical replicates are denoted as a letter A, B and C. The number following is the cow identification number for 11 cows used. The final two-digit number after the underscore is the day sampled where _01 = day 1, _03 = day 3, _10 = day 10 and _21 = day 21 of dry period. For example, A1313_01 is technical replicate A for cow 1313 collected on day 1. B1313_03 is technical replicate B for cow 1313 collected on day 3.

Project description:Extracellular vesicles (EVs) are biomolecule carriers for intercellular communication in health and disease. Nef is a human immunodeficiency virus (HIV) virulence factor that is released from cells within EVs and is present in plasma EVs of HIV-1 infected individuals. We performed a quantitative proteomic analysis to fully characterize the Nef-induced changes in protein composition of T cell-derived EVs and identify novel host targets of HIV. Several proteins with well-described roles in infection or not previously associated with HIV pathogenesis were specifically modulated by Nef in EVs. Among the downregulated proteins are the interferon-induced transmembrane 1, 2 and 3 proteins (IFITM1-3), broad-spectrum antiviral factors known to be cell-to-cell transferable by EVs. Our data establish Nef as a modulator of EVs' global protein content and as an HIV factor that antagonizes IFITMs.

Project description:Genetic studies in Aspergillus nidulans identified a family of protein kinases (NIMA- Never in mitosis gene A) crucial for cell cycle progression in fungus. Highly conserved in mammals, various members of NEKs (Nima-related kinases) cross-function in signaling networks depicted in at least one of the following main biological processes: mitotic events, DNA damage repair and response and in cilliagenesis. Recent studies have shown new functions for NEK1, 2, 4 and 5 in mitochondria respiration, apoptosis and protein complexes. NEK10 is the least studied member of the Neks, nevertheless NEK10 has been reported in Neks recurrent functions: G2/M control, centrosomes and cilliagenesis. Besides, the downregulation of Nek10 was associated with poor prognosis and aggressive breast tumors. Given that Neks function relies on protein signaling networks, we investigated Nek10 protein interacting partners and Nek10´s biological roles through IP-MS/MS. Our mass spectrometry data identified new interactions for Nek10 proteomics including mitochondria functional genes: SIRT3, ATAD3A, ATAD3B and OAT. The number of mitochondrial partners was augmented more than 3-fold after zeocin treatment: FKBP4, TXN, PFDN2, ATAD3B, MRPL12, ATP5J, DUT, YWHAE, CS, SIRT3, HSPA9, PDHB, GLUD1, DDX3X, and APEX1. We focused on exerting Nek10 function on the mitochondria and we first confirmed Nek10 localization in the mitochondria and its interaction with mitochondria proteins. To extend our understanding in Nek10 roles, we depleted Nek10 in mammalian cell lines further denoting mitochondria-related phenotypes such as inhibition of mitochondrial respiration, loss of mtDNA amplification and defects on mitochondria morphology. Our proteomics and functional data contributes to the first evidences of Nek10 role in mitochondria and our overall work drive Nek10 unknown roads towards the avenues of modulating mechanisms of diseases.

Project description:Modulated electro-hyperthermia (mEHT) is a selective cancer treatment used in human oncology complementing other therapies. During mEHT, a focused electromagnetic field (EMF) is generated within the tumor, by elevated oxidative glycolysis (Warburg effect) and conductivity of the tumor. The EMF induce cell death by thermal and non-thermal effects. Here we investigated an aggressive, therapy resistant triple negative breast cancer (TNBC) model. 4T1/4T07 isografts inoculated orthotopically into female BALB/c mice were treated with mEHT 3-5 times. mEHT induced the upregulation of the stress related Hsp70 and cleaved caspase-3 proteins, resulting in effective inhibition of tumor growth and proliferation.

Project description:Strigomonas culicis is a kinetoplastid parasite of insects that maintains a mutualistic association with an intracellular symbiotic bacterium, that is highly integrated into the protozoa metabolism: it furnishes essential compounds and divides in synchrony with the nuclear host. The protozoa, conversely, can be rid of the endosymbiont, producing a cured cell line, which presents a diminished ability to colonize the insect host. This obligatory association can represent an intermediate step of the evolution towards the formation of a organelle, therefore representing an interesting model to understand the symbiogenesis theory. Here, we used shotgun proteomics to compare the S. culicis endosymbiont-containing and aposymbiotic strains, revealing a total of 11,305 peptides, and up to 2,213 proteins (2,029 and 1,452 for wild and aposymbiotic, respectively). Gene ontology associated to comparative analysis between both strains revealed that the biological processes most affected by the elimination of the symbiont were the amino acid metabolism, as well as protein synthesis and folding. This large-scale comparison of the protein expression in S. culicis marks a step forward in the comprehension of the role of endosymbiotic bacterium in monoxenic trypanosomatid biology, particularly because these organisms have a polycistronic open reading frame organization and post-transcriptional gene regulation.

Project description:Human saliva has been commonly used as protein source in in vitro microbiological and biological assays to mimic the protein pellicle formation, termed acquired salivary pellicle, that precedes microbial and cell adhesion on surfaces exposed to the oral environment. However, saliva requires previous processing to remove food debris, microorganisms, and other molecules prior its use in microbiological and biological in vitro assays. For this purpose, 0.22 μm filtration, 0.45 μm filtration, and pasteurization methods have been commonly used, but the effect of these processing methods on the proteomic profile of saliva has not been tested experimentally. Stimulated human saliva was collected from 8 healthy volunteers and submitted to the following processes: non-processing (control), 0.22 μm filtration, 0.45 μm filtration, and pasteurization. The proteomic profile of non-processed saliva was compared with 0.22 μm filtered-, 0.45 μm filtered-, and pasteurized-saliva by liquid chromatography-mass spectrometry. The effect of processed saliva in microbial adhesion was tested using bacterial and fungus species, and in biological cell behavior using HaCaT immortalized human keratinocytes. Two hundred seventy-eight proteins were identified in non-processed saliva, 54 proteins (≈19%) were exclusive. Saliva processing reduced identified proteins to 222 (≈80%) for the 0.22 μm filtered saliva, 219 (≈79%) for the 0.45 μm filtered saliva, and 201 (≈72%) for the pasteurized saliva, compared to non-processed saliva. Although there were slight differences in the protein composition, the proteomic profile showed similar molecular functions and biological processes. The different saliva processing methods did not alter microbial adhesion (ANOVA, p>0.05). Interestingly, pasteurized saliva reduced keratinocytes cell viability. Saliva processing methods tested reduced the proteomic profile diversity of saliva, but maintained similar molecular functions and biological processes mediated by remaining proteins, not interfering on microbial adhesion and cell viability, except for pasteurization, which reduced cell viability.

Project description:Over the last 20 years, the advances in sequencing technologies highlighted the unique composition of the salivary glands of blood-feeding arthropods. Further biochemical and structural data demonstrated that salivary proteins can disrupt host hemostasis, inflammation and immune response in addition to favor pathogen transmission. Previously, a Sanger-based sialome of the adult Ochlerotatus. triseriatus female salivary glands was published based on 731 ESTs. Here we revisited O. triseriatus salivary glands contents using an Illumina-sequencing approach of both male and female tissues. In the current data set we report 10,317 coding DNA sequences classified into several functional classes. The translated transcripts also served as reference database for the proteomic analysis of O. triseriatus female saliva, in which unique peptides of 101 proteins were found. Finally, comparison of male and female libraries allowed the identification of female-enriched transcripts that are potentially related to blood acquisition and virus transmission.

Project description:Florida’s coral reefs are currently experiencing a multi-year disease-related mortality event, that has resulted in massive die-offs in multiple coral species. Approximately 21 species of coral, including both Endangered Species Act-listed and the primary reef-building species, have displayed tissue loss lesions which often result in whole colony mortality [Stony Coral Tissue Loss Disease (SCTLD)]. Determining the causative agent(s) of coral disease relies on a multidisciplinary approach since the causation may be a combination of abiotic, microbial or viral agents. Metaproteomics was used to survey changes in the molecular landscape in the coral holobiont with the goal of providing useful information not only in diagnosis, but for prediction and prognosis. Specifically, in the case of SCTLD, defining molecular changes in the coral holobiont will help define disease progression and aid in identifying the causative agent by clearly defining traits of disease progression shared across affected species. Using samples from nine coral species (46 samples total; those appearing healthy, n = 23, and diseased, n = 23), analysis of the coral and its associated microbiome were performed using bottom-up proteomics. Ongoing analysis (including improving coral holobiont genome-based search space) will demonstrate the utility of this approach and help define improved future experiments.

Project description:We analysed gene expression in normal breast blood vessels and breast invasive ductal carinoma blood vessels. Normal breast sections and IDC breast sections were immunostained for endothelial-specific CD31. Vessels were dissected and captured with laser capture microscopy, and RNA was extracted and analysed on an Affymetrx array chip. In total, gene expression in blood vessels from 3 normal breast and 3 IDC breast was analysed.

Project description:Opisthorchis felineus is one of the three most medically important species belonging to the family of fish-borne zoonotic trematodes known as Opisthorchiidae. O. felineus is endemic to the river plains of Western Siberia and Eastern Europe and it is estimated that more than 1.6 million people could be infected with this parasite. To aid in the development of better control and diagnosis strategies for opisthorchiasis, we set out to deduce the secreted proteome of O. felineus. Adult flukes were collected from experimentally infected hamsters and cultured in vitro in serum-free media. We extracted proteins from different compartments of the O. felineus secretome, including (i) soluble excretory/secretory (ES) products; (ii) secreted microvesicles (MVs); and (iii) tegument. The tegument was further separated into three fractions of varying solubility via sequential extraction.
