TMT10-TAILS investigation of the proteolytic landscape in B cell activation

ABSTRACT: The N-terminome in EBV-B cells from a human patient homozygous for an W580S mutation in MALT1 were analyzed by TMT10-plex TAILS and compared to EBV-B cells from heterozygous subjects under resting and PMA/ionomycin stimulation for 2 and 4 h.

Quantitative N-terminome of N-end rule mutant in Arabidopsis

Project description:According to the /N-end rule pathway, proteins with basic N-termini are targeted for degradation by the Arabidopsis thaliana E3 ligase, PROTEOLYSIS6 (PRT6). Here, we undertook a quantitative proteomics study of N-end rule mutant prt6, to investigate the impact of this pathway on the etiolated seedling. Isolation of N-terminal peptides using terminal amine isotope labelling of samples (TAILS) combined with Tandem mass tag (TMT) identified over 3000 unique N-termini. Trypsin and GluC have advantage of identification of Acetylated or neo-peptides respectively. Seed storage proteins and Cysteine proteins actives are differentially regulated in abundance in the prt6 mutants, which are represent downstream targets of transcription factors known to be N-end rule substrates.

Murine CD4 T cells were isolated and used to identify changes in gene expression in the presence of PMA/ionomycin (activated) for five hours with and without 10-7 M VIP. Balanced-block design, 6 biological replicates. PMA/ionomycin (activated) mouse CD4 T spleenocytes with VIP ligand (sample) vs. PMA/ionomycin (activated) mouse CD4 T spleenocytes without VIP ligand (control), dye-swaps.

Identification of c-Rel and RelA binding regions in stimulated EL4 cells

Project description:c-Rel and RelA are members of the NF-kappaB family of transcription factors. They both have important roles in T cell activation. To discover where in the genome c-Rel and RelA bind and hence which genes they may directly target, we used ChIP-chip with EL4 cells stimulated with phorbol ester (PMA) and Ionomycin. We have identified regions in EL4 cells (background strain: C57BL/6N) activated for 2h or 8h by PMA and Ionomycin, that bind the transcription factors c-Rel and RelA.

N-terminomics/TAILS profiling of proteases and their substrates in ulcerative colitis

Project description:Dysregulated protease activity is often implicated in the initiation of inflammation and immune cell recruitment in gastrointestinal inflammatory diseases. Using N-terminomics/TAILS (terminal amine isotopic labeling of substrates), we compared proteases, along with their substrates and inhibitors, between colonic mucosal biopsies of healthy patients and those with ulcerative colitis (UC). Among the 1,642 N-termini enriched using TAILS, increased endogenous processing of proteins was identified in UC compared to healthy patients. Changes in the reactome pathways for proteins associated with metabolism, adherens junction proteins (E-cadherin, liver-intestinal cadherin, catenin alpha-1 and catenin delta-1) and neutrophil degranulation were identified between the two groups. Increased neutrophil infiltration and distinct proteases observed in ulcerative colitis may result in extensive break down, altered processing or increased remodeling of adherens junctions and other cellular functions. Analysis of the proteolytic preferred cleavage sites indicated that the majority of proteolytic activity and processing comes from host proteases, but that key microbial proteases may also play a role in maintaining homeostasis. Thus, the identification of distinct proteases and processing of their substrates improves the understanding of dysregulated proteolysis in normal intestinal physiology and ulcerative colitis.
