Quantitative Proteome-level Analysis of Paulownia Witches’ Broom Disease with Methyl Methane Sulfonate Assistance Reveals Diverse Metabolic Changes During the Infection and Recovery Processes

ABSTRACT: A total of 2358 proteins were identified. We investigated the proteins profiles in PF vs. PFI (infected process) and PFI-20 vs. PFI-60 (recovered process), and further found that many of the MMS-response proteins mapped to “photosynthesis” and “ribosome” pathways. Based on our comparison scheme, 36 PaWB-related proteins were revealed.

Transcriptional profiling of the Candida albicans response to the DNA damage stressing agent methyl methanesulfonate

Project description:We explored the global transcription profile in response to MMS in C. albicans through RNAseq assay. Here, we identified 407 genes (log2 fold cut off 1.0, P<0.05) whose levels of transcription were significantly affected under the MMS treatment condition; 207 genes were upregulated, and 200 genes were down-regulated. GO term analysis revealed that a small portion of changed genes showed direct roles in DNA repair progress, but a large number of induced genes are involved in antioxidant responses, and some down-regulated genes are involved in nucleosome packing and nitrogen utilization. In addition, the changed transcription of some DNA repair genes, as well as antioxidants genes, are blocked by deleting RAD53. Taken together, treatment of the DNA damage agent MMS induces a global transcriptional change in C. albicans, but not only DNA damage response genes.

RNA-Seq analysis of Candida glabrata wild-type and Cghhf1Δhhf2Δ mutant in the presence and absence of methyl methanesulfonate (MMS).

Project description:To determine the effect of lack of two Histone H4 genes, CgHHF1 and CgHHF2, on global transcriptional profile, and on transcriptional response towards MMS exposure, RNA-Seq analysis was conducted on log-phase grown Candida glabrata wild-type and Cghhf1∆2∆ cells in the presence and absence of MMS. Comparative transcriptome analysis of wild-type and Cghhf1∆2∆ cells displayed deregulation of 303 genes due to the loss of CgHHF1 and CgHHF2 genes. C. glabrata responded to MMS by upregulating genes involved in transmembrane transport and invasive growth in response to glucose limitation, and by downregulating the aerobic respiration and ergosterol biosynthetic process genes.

We conducted RNA-seq of OPI1 knockout and wild-type yeast cells in conditions with or without treatment with 0.1% MMS for 1 hour to investigate the role of Opi1 in the response to genotoxic stress.

RNA-Seq analysis of Candida glabrata wild-type, Δckb1 and Δckb2 mutant in the presence and absence of methyl methanesulfonate (MMS).

Project description:To obtain a better understanding of molecular mechanisms underlying the DNA damage response in Δckb1 and Δckb2 mutants, transcriptome analyses were performed between WT, Δckb1, and Δckb2 strains. Comparative transcriptome analysis of Δckb1 and Δckb2 mutants showed similar transcriptional profiles in the presence and absence of MMS. The data also indicated that compared with WT, about 200 genes were up or downregulated in Δckb1 and Δckb2 strains with or without treatment with 0.01% MMS. GO analysis highlighted that the differentially expressed genes in Δckb1 and Δckb2 were significantly enriched in the processes related to the programmed formation of DNA double-strand breaks (DSBs), recombination, and DNA repair coordination of the meiotic cell cycle.
