PROCAL: A set of 40 peptide standards for retention time indexing, column performance monitoring and collision energy calibration

ABSTRACT: We describe PROCAL (ProteomeTools Standard), a set of 40 synthetic peptides that span the entire hydrophobicity range of tryptic digests, enabling not only accurate determination of retention time indices but also monitoring of chromatographic separation performance over time. The fragmentation characteristics of the peptides can also be used to calibrate and compare collision energies between mass spectrometers. The sequences of all selected peptides do not occur in any natural protein, thus eliminating the need for stable isotope labeling and allowing straightforward integration into standard peptide identification strategies employing database searching or spectral library matching.

Beyond specific applications, such as the relative or absolute quantification of peptides in targeted proteomic experiments, synthetic spike-in peptides are not yet systematically used as internal standards in bottom-up proteomics. Partial covariance two-dimensional mass spectrometry for bio-molecular primary structure

Project description:A new kind of two-dimensional mass spectrometry is described and applied to peptides, proteins and oligonucleotides. Partial covariance two-dimensional mass spectrometry (pC-2DMS) detects intrinsic statistical correlations between bio-molecular fragments originating from the same or consecutive decomposition events. This enables the identification of pairs of ions sharing a common origin across the entire fragment mass spectrum. The fragment-fragment correlations revealed by pC-2DMS are much more specific to the bio-molecular primary structure and its modifications than the individual fragment mass-to-charge ratios on which standard one-dimensional mass spectrometry (MS) is based. We illustrate the analytical power of pC-2DMS by demonstrating the identification of mixtures of combinatorial post-translational modification patterns inaccessible to standard MS.

Absolute Quantification of Yeast Proteins Using Synthetic Peptide Standards and TMT labeling

Project description:The absolute protein amounts for the selected yeast ribosomal proteins (RPs) were determined using the standard peptides and TMT labelling. The range of the standard tryptic peptides were selected and synthesized based on the preliminary data-dependent experiments. The synthetic peptides were mixed and four aliquots containing different amounts of the peptides were labelled each with a different TMT labelling reagent. The yeast cell lysate was digested and labelled in parallel. The labelled cellular and standard samples were combined, and the absolute peptide amounts in the lysate were calculated by comparison to the known amounts in the standard TMT channels.

Quantification of H3K27 methylation using heavy peptides as standards

Project description:To demonstrate the usability of our SIL peptides (JPT GmbH)on an MS application, 4 standard peptides were synthesized at 95% purity and each spiked at an amount 133 fmol into protein extracts of wild type HEK cells and EZH2-knockout cells, respectively. The spiked peptides in this experiment are histone H3 K27-containing heavy-arginine versions of the peptide ARKSAPATGGVKKPH-R, where K27 was synthetically modified to carry either no methylation, or one or two or three (me3) methyl groups, respectively. Previously to trypsination, the HEK samples were spiked with the 4 SIL peptides. Because the standards have 10 Da greater mass given by the heavy R*, they can be distinguished from their light natural versions in the MS1 spectra. Furthermore, the standards were each spiked at a concentration of 133 fmol and thus, their MS intensities were used to normalize the intensities of the endogenous peptides and quantify them in absolute terms.

A Novel Two-Stage Tandem Mass Spectrometry Approach and Scoring Scheme for the Identification of O-GlcNAc Modified Peptides

Project description:The modification of serine and threonine residues in proteins by a single N-acetylglucosamine (O-GlcNAc) residue is an emerging post-translational modification (PTM) with broad biological implications. However, the systematic or large-scale analysis of this PTM is hampered by several factors, including low stoichiometry and the lability of the O-glycosidic bond during tandem mass spectrometry. Using a library of 72 synthetic glycopeptides, we developed a two-stage tandem MS approach consisting of pulsed Q dissociation (PQD) for O-GlcNAc peptide detection and electron transfer dissociation (ETD) for identification and site localization. Based on a set of O-GlcNAc specific fragment ions, we further developed a score (OScore) that discriminates O-GlcNAc peptide spectra from spectra of unmodified peptides with 95% sensitivity and >99% specificity. Integrating the OScore into the two-stage LC-MS/MS approach detected O-GlcNAc peptides in the low fmol range and at 10-fold better sensitivity than a single data-dependent ETD tandem MS experiment.

FastCAT accelerates absolute quantification of proteins by using multiple short non-purified chimeric standards

Project description:Absolute (molar) quantification of proteins provides the analytical rationale for system-level modelling of diverse molecular mechanisms. FastCAT method employs multiple short (<50 kDa) stable-isotope labeled chimeric proteins (CPs) composed of concatenated quantotypic (Q-) peptides representing the quantified proteins. Each CP also comprises scrambled sequences of reference (R-) peptides that relate its abundance to a single protein standard (BSA). FastCAT not only alleviates the need in purifying CP or using SDS-PAGE, but also improves the accuracy, precision and dynamic range of the absolute quantifications by grouping Q-peptides according to the expected abundance of target proteins. We benchmarked FastCAT against the reference method of MS Western and tested it in the direct molar quantifications of neurological markers in human cerebrospinal fluid at the low ng/mL level.

Chemical phosphoproteomic approaches reveal substrate specificity of phosphoprotein phosphatases-1 and -2

Project description:The phosphatases PP1 and PP2A are responsible for the majority of dephosphorylation reactions on phosphoserine (pSer) and â€“threonine (pThr), and are involved in basically all cellular processes and many related diseases. They are thought to have no appreciable intrinsic substrate specificity, but to gain specificity only in their holoenzyme forms. Through the development of a peptide library approach and application of a complementary phosphoproteomics assay, we uncover that PP1 and PP2A show intrinsic specificity towards pThr over pSer, as well as toward the sequence context surrounding the phospho-site. Our data reveal that PP1 is a key phosphatase of the 14-3-3 protein binding motif. This result enabled us to establish a previously unknown role for PP1 as regulator of the GRB-associated-binding-protein 2 (Gab2)/14-3-3 complex, exemplifying predictive potential of the data. Thus, our work should serve as a rich resource for (de)phosphorylation studies covering multiple cellular processes and phosphoproteins.

Project description:<p>This study of three metastatic melanoma patients utilized exome sequencing and RNA sequencing to help identify putative neoantigen peptides that could be further validated by standard immunological assays before design of a personalized vaccine. For each set of neoantigens identified and verified by standard assays, we designed GMP peptides that correspond to the top neoantigens, then used these to condition dendritic cell isolates from each patient. The conditioned dendritic cells were used as the vaccine in three rounds of vaccination, followed by monitoring for T cell memory response to each of the neoantigens.</p>

Standard Pressure LC-MS/MS Using 1.9um C18 Particles Column at Room Temperature

Project description:Although the benefits of reduction of the size of reversed phase particles are established to provide increased sequencing depth and improved chromatography in LCMS experiments, the wide-scale adoption of optimally sized small particles in reversed-phase columns has been hampered by the necessity for specialized equipment such as ultra-high pressure liquid chromatography or a customized column heating apparatus. Here, we introduce a new strategy to routinely fabricate a 50 cm-long, 1.9 µm particle C18 column and extensively characterize the performance of this column. This column was packed under 100 Bar and routinely utilized on a standard quarternary HPLC at pressures below 300 Bar. Expanding the depth of sequencing of peptides that show a statistically significant quantitative change arising from a biological stimulation is critical. Compared with traditional C18 columns packed with 3 µm particles, the column with the 1.9 µm particles operated with a standard HPLC could detect 330% more peptides with statistically significant changes from differentially stimulated T cells. This improved column fabrication methodology provides an inexpensive improvement for single-run LC-MS/MS analysis to optimize sequencing depth, dynamic range, sensitivity, and reproducibility. This study also highlights the importance of the statistical analysis of quantitative proteomic data instead of a sole focus on peptide spectrum match yields.
