N-linked glycosylation of recombinant Porcine Delta Coronavirus spike protein ectodomain from drosophila S2 cells

ABSTRACT: Recombinant PDCoV spike glycoprotein was produced from Drosophile S2 cells for structural characterization by cryo electron microscopy and mass spectrometry. MS was used to assess the N-linked glycosylation profile of the purified material. We used a multiple protease digestion in combination with RP-LC-MS/MS, EThcD fragmentation on Orbitrap Fusion to characterize intact glycopeptides.

Project description:Coronaviruses (CoVs) encompass many human pathogens such as HKU-1, OC43, NL63, SARS, MERS and, most recently, nCoV-2019. The spike (S) protein of CoVs has received much attention for its role in host tropism and immunity, but it is becoming increasingly clear that the haemagglutinin esterase (HE) also plays an important role in host adaptation by determining host receptor (sialic acid) specificity. We determined the structure of HKU1 HE by cryo electron microscopy and mapped site-specific N-linked glycosylation by LC-MS/MS of glycopeptides using electron transfer high-energy collision dissociation.

Small angle X-ray scattering of engineered antigen-binding fragments: the case of glycosylated Fab from the Mannitou IgM antibody

Project description:The antigen binding fragment (Fab) of Mannitou IgM was recombinantly produced in HEK293 FreeStyle cells and purified over a cobalt-affinity chromatography followed by size exclusion chromatography (SEC). Besides the presence of the monomeric Mannitou Fab assembly, existing of the light chain (VL-CL) and heavy chain (VH-Cμ1), higher order oligomers have also been observed. In this work, we critically analysed the content of the monomeric Fab and of a multimer with the molecular mass of a dimer, using SEC-MALS, SEC-SAXS, mass spectrometry and synchrotron radiation circular dichroism (SRCD). Monomeric Mannitou Fab was found to be glycosylated on Asn168 of the heavy chain, with an N-linked complex glycan with the composition HexNAc(5)Hex(6)Fuc(2). Addition of the glycan to the AlphaFold3 model, using GlycoSHIELD, significantly improved the fitting to the SAXS data and the best fitting glycan conformation was revealed. Glycosylation improved the stability of the Fab model and abolished fitting towards multi-state models of the Fab monomer. SRCD indicated that when the Mannitou Fab monomer heat denatured, it obtained secondary structure elements close to the multimer with the molecular mass of a dimer. A credible model to fit the SAXS of the dimer could not be found despite a search using MassiveFold, an offspring of AlphaFold2. The findings from this study contribute to the understanding of the occurrence of Fab side products through misfolding and the possibility of domain swapping in the engineering and design of recombinant Fabs. They highlight the importance of glycosylation of Mannitou Fab to maintain a stable monomeric form and to prevent unwanted interactions, thus improving its potential as a therapeutic candidate.

Overcoming steric restrictions of VRC01 HIV-1 neutralizing antibodies through immunization

Project description:Broadly HIV-1 neutralizing VRC01-class antibodies target the CD4-binding site of Env. They are derived from VH1-2*02 antibody heavy chains paired with rare light chains expressing five amino acid long CDRL3s. They have been isolated from infected subjects but have not yet been elicited by immunization. Env-derived immunogens capable of binding the germline forms of VRC01 B cell receptors on naïve B cells have been designed and evaluated in knock-in mice. However, the elicited antibodies cannot bypass glycans present on the conserved position N276 of Env, which restricts access to the CD4-binding site. Efforts to guide the appropriate maturation of these antibodies by sequential immunization have not yet been successful. Here, we report on a two-step immunization scheme that led to the maturation of VRC01-like antibodies capable of accommodating the N276 glycan and displaying autologous tier 2 neutralizing activities. Our results are relevant to clinical trials aiming to elicit VRC01 antibodies.

Proteomic analyses identify ARH3 as a serine mono-ADP-ribosylhydrolase

Project description:ADP-ribosylation is a posttranslational modification that exists in monomeric and polymeric forms. Whereas the writers (e.g. ARTD1/PARP1) and erasers (e.g. PARG, ARH3) of poly-ADP-ribosylation (PARylation) are relatively well described, the enzymes involved in mono-ADP-ribosylation (MARylation) have been less well investigated. While erasers for the MARylation of glutamate/aspartate and arginine have been identified, the respective enzymes with specificity for serine are still missing. Here, we report that in vitro, ARH3 specifically binds and demodifies proteins and peptides that are MARylated. Molecular modeling and site-directed mutagenesis of ARH3 revealed that numerous residues are critical for both the mono- and the poly-ADP-ribosylhydrolase activity of ARH3. Notably, a mass spectrometry approach showed that ARH3-deficient MEFs are characterized by a specific increase in serine-ADP-ribosylation in vivo under untreated conditions as well as following hydrogen-peroxide stress. Together, our results establish ARH3 as a serine mono-ADP-ribosylhydrolase and as an important regulator of the basal and stress induced ADP-ribosylome.

Recombinant HIV-1 426c Env Tryptic Digest Glycan Identifications and Semi-Quantification

Project description:VRC01-class broadly neutralizing antibodies (bnAbs) target the CD4-binding site (CD4BS) of the human immunodeficiency virus-1 (HIV-1) envelope glycoprotein (Env) and are of major interest for vaccine design. Unlike mature antibodies, corresponding VRC01-class germline precursors poorly bind to Env due to their weak ability to overcome the steric hindrance imparted by the glycans surrounding the CD4 BS. To date, immunogen design initiatives have largely relied on removal of these glycans and have met limited success in eliciting VRC01-class bnAbs. To understand elicitation of such bnAbs in humans, we structurally characterized the inferred germline precursor of VRC01 in complex with wild-type core gp120 by X-ray crystallography and modified trimeric 426c Env constructs by single-particle electron microscopy. We then validated glycan length and composition of germline VRC01-compatible Env constructs by EThcD LC-MS/MS. Our results reveal that engagement of the VRC01 germline antibody by a wild-type 426c gp120 is possible and can be enhanced by tailoring glycan length in the vicinity of the CD4BS.

Comprehensive analysis of platelet glycoprotein Ibα glycosylation.

Project description:Background: Platelet glycoprotein (GP) Ibα is the major ligand-binding subunit of the GPIb-IX-V complex that binds von Willebrand Factor (VWF). GPIbα is heavily glycosylated, and its glycans have been proposed to play key roles in platelet clearance, VWF binding, and as target antigens in immune thrombocytopenia syndromes. Despite its importance in platelet biology, the glycosylation profile of GPIbα is not well characterized. Objectives: The aim of this study was to comprehensively analyze GPIbα amino acid sites of glycosylation (glycosites) and glycan structures. Methods: GPIbα ectodomain that was recombinantly expressed or that was purified from human platelets was analyzed by Western blot, mass spectrometry (MS) glycomics, and MS glycoproteomics to define glycosites and the structures of the attached glycans. Results: We identified a diverse repertoire of N- and O-glycans, including sialoglycans, Tn antigen, T antigen, and ABH blood group antigens. In the analysis of the recombinant protein, we identified 62 unique O-glycosites. In the analysis of the endogenous protein purified from platelets, we identified at least 48 unique O-glycosites and 1 N-glycosite. The GPIbα mucin domain is densely O-glycosylated. Glycosites are also located within the macroglycopeptide domain and mechanosensory domain (MSD). Conclusions: This comprehensive analysis of GPIbα glycosylation lays the foundation for further studies to determine the functional and structural roles of GPIbα glycans.

Chickpea Heat stress LC-MS - proteome data analysis

Project description:Understanding the molecular differences in plant genotypes contrasting for heat sensitivity can provide useful insights into the mechanisms that confer heat tolerance in plants. This study is focused on comparative physiological and proteomic analyses of heat sensitive (ICC16374) and tolerant (JG14) genotypes of chickpea (Cicer arietinum L.) when subjected to heat stress at anthesis.Comparative gel-free proteome profiles indicated differences in the expression levels and regulation of common proteins that are associated with heat tolerance in contrasting genotypes under heat stress. The differentially regulated proteins were grouped into three categories based on their involvement in the molecular functions, cellular location and biological processes. Besides the identification of heat shock proteins, other proteins such as acetyl-CoA carboxylase, pyrroline-5-carboxylate synthase (P5CS), ribulose-1,5-bisphosphate carboxylase/oxygenase (RuBisCo), phenylalanine ammonia-lyase (PAL) 2, ATP synthase, glycosyltransferase, sucrose synthase and late embryogenesis abundant (LEA) proteins were strongly associated with heat tolerance in chickpea. Several crucial proteins such as cystathionine gamma-synthase, glucose-1-phosphate adenyltransferas, malate dehydrogenase, threonine synthase, and non-cyanogenic ß-glucosidase were induced by heat only in the heat tolerant genotype. Based on pathway analysis, we propose that proteins which are essentially related to the electron transport chain in photosynthesis, aminoacid biosynthesis, ribosome synthesis and secondary metabolite synthesis may play key roles in inducing tolerance to heat stress.

Profiling the proteome of Mycobacterium tuberculosis during dormancy and reactivation

Project description:Tuberculosis, caused by Mycobacterium tuberculosis, still remains a major global health problem. The main obstacle in eradicating this disease is the ability of this pathogen to remain dormant in macrophages, and to get reactivated later under immuno-compromised conditions. The physiology of hypoxic nonreplicating M. tuberculosis is well studied using many in vitro dormancy models. However, the physiological changes that take place during the shift from dormancy to aerobic growth (reactivation) have rarely been subjected to a detailed investigation. In this study, we developed an in vitro reactivation system by re-aerating bacteria that were made dormant employing Wayne’s dormancy model, and compared the proteome profiles of dormant and reactivated bacteria using label-free one-dimensional LC/MS/MS analysis.
