Composition of Arabidopsis RNA exosomes having incorporated wild type or mutated myc-tagged RRP41 proteins

ABSTRACT: RRP41 is one of the nine subunits constituting the core complex of the eukaryotic RNA exosome. Data presented here allowed a proteomic characterization of the interactome of wild type or mutated myc-tagged RRP41 proteins incorporated into the RNA exosome. Flowers from myc-tagged RRP41 expressing lines were used to affinity purify RNA exosomes, which were analyzed by nanoLC-MS/MS analysis. Non-transgenic Arabidopsis lines of Col-0 accession were used in mock-immunoprecipitation experiments as negative controls.

The RNA exosome provides eukaryotic cells with an essential 3'-5' exoribonucleolytic activity, which processes or eliminates many classes of RNAs. Its nine-subunit core (Exo9) is structurally related to prokaryotic phosphorolytic exoribonucleases. Yet, yeast and animal Exo9s have lost the primordial phosphorolytic capacity and rely instead on associated hydrolytic ribonucleases for catalytic activity. Post-transcriptional control of a stemness signature by RNA-binding 8 protein MEX3A regulates adult neurogenesis

Project description:Neural stem cells (NSCs) in the adult mammalian subependymal zone maintain a glial identity and the developmental potential to generate neurons during the lifetime. Production of neurons from these NSCs is not direct but follows an orderly pattern of cell progression which allows the gradual increase along the neurogenic lineage in the expression of pro-neural factors needed for neuronal specification. In this context, tightly regulated translation of existing transcriptional programs represents a potential mechanism to avoid the critical challenge posed by genes that encode proteins with conflicting functions, i.e. self-renew or differentiate. Here, we identify RNA-binding protein MEX3A as a post-transcriptional regulator of a set of stemness-associated transcripts at critical transitions in the subependymal neurogenic lineage. MEX3A binding to a set of quiescence-related RNAs in activated NSCs is needed for their return to quiescence, playing a role in the long-term maintenance of the NSC pool. Furthermore, it is required for the repression of the same program at the onset of neuronal differentiation. Our data indicate that MEX3A is a pivotal regulator of adult mammalian neurogenesis acting as a translational remodeller.

Ability of the marine bacterium Pseudomonas fluorescens BA3SM1 tocounteract the toxicity of CdSe nanoparticles

Project description:CdSe nanoparticles (CdSe NPs) are extensively used in the industry of renewable energies and it is regrettably expectedthat these pollutants will sometime soon appear in marine environmentthrough surface runoff, urban effluents and rivers. Bacteria living in estuarine and coastal sediments will be among the first targets of these new pollutants. The pseudomonads are frequently encountered in these ecosystems. They are involved in several biogeochemical cycles and are known for their high resistance to pollutants. Consequently, this study focussing on the effect of CdSe NPs on the marine strain P. fluorescensBA3SM1 is highly relevant for a number of reasons. First, it aims at improving knowledge about the interactions between bacteria and NPs. This is fundamental to use effectively NPs against pathogenic bacteria. Secondly, this study shows that CdSe NPs of 8 nm in diameter cause a decrease in the secretion of siderophorepyoverdine, a secondary metabolite having a key role in microbial ecology and also employed as a virulence factor in human pathogenic strains such as P. aeruginosa. Consequently, this study highlights that CdSe NPs can have an impact on secondary metabolism of bacteria with environmental and medical implications.

Project description:Schistosome parasites lay up to a thousand eggs per day inside the veins of their mammalian hosts. The immature eggs deposited by females against endothelia of venules will embryonate within days. Approximately 30% of the eggs will migrate to the lumen of the intestine to continue the parasite life cycle. Many eggs, however, are trapped in the liver and intestine causing the main pathology associated with schistosomiasis mansoni and japonica, the liver granulomatous response. Excretory/Secretory egg proteins drive much of egg-induced pathogenesis of schistosomiasis mansoni, and Schistosoma japonicum induce a markedly distinct granulomatous response to that of S. mansoni.

Project description:Extracellular vesicles (EVs) include a heterogeneous group of particles. Microvesicles and exosomes are the most characterised vesicles. They can be distinguished by their size, morphology, origin and molecular composition. To date, increasing studies demonstrate that EVs mediates intercellular communication. EVs reach considerable interest in the scientific community due to their role in diverse processes including antigen-presentation, stimulation of anti-tumoral immune responses, tolerogenic or inflammatory effects. In pathogens, EVs shedding is well described in fungus, bacteria, protozoan parasites and helminths. For Trypanosoma cruzi EVs liberation and protein composition was previously described. Dendritic cells (DCs) are key players promoting the immune response against pathogens and also maintaining self-tolerance. In previous reports we have demonstrate that T. cruzi downregulates DCs immunogenicity in vitro and in vivo. Here we analyze EVs from the in vitro interaction between blood circulating tripomastigotes (Tp) and bone-marrow-derived DCs. We found that Tp incremented the number and the size of EVs in cultures with DCs. EVs displayed some exosome markers and intracellular RNA. Protein analysis demonstrated that the parasite changes the protein-EV profile of DCs. We observed that EVs from the interaction of Tp-DCs were easily captured by unstimulated-DCs in comparison with EVs from DCs cultured without the parasite, and also modify the activation status of LPS-stimulated DCs. Noteworthy, we found protection in animal treated with EVs DCs+Tp and challenged with T. cruzi lethal infection. Our goal is to go deep into the molecular characterization of EVs from the DCs-Tp interaction, in order to identify mediators for therapeutic purposes.

We carried out immunoprecipitation experiments where Loqs2 tagged protein was precipitated along with its partners. Immunoprecipitation of tagged eGFP protein was performed in the same conditions to verify the specificity of these associations. Experiments were performed in biological triplicates.

RACK1 interactome in drosophila S2 cells (FLAG-tag), using DDA and DIA (SWATH) approaches

Project description:Receptor for Activated C kinase 1 (RACK1) is a scaffold protein that has been found in association with several signaling complexes, and with the 40S subunit of the ribosome. Data presented here allowed a proteomic characterization of the interactome of RACK1 in drosophila S2 cells. We carried out Label-Free quantitation using both Data-Dependent (DDA) and Data-Independent Acquisition (DIA, SWATH). This study is a 2-factor experiment, where control samples (RACK1 overexpressed with a HA tag) were compared to IP samples (RACK1 overexpressed with a FLAG tag), in either mock or infected cells. Each of these 6 conditions were performed in biological triplicates.
