Proteomics study of 1630 death registries

ABSTRACT: The death registries of the plague epidemics of 1630, stored at the Archivio di Stato of Milano, have been interrogated via the EVA film technology (ethyl vinyl acetate film studded with crushed strong anion and cation exchangers as well as C8 resins). The EVA diskettes have been left in contact with the lower right margins of 10 different foils pertaining to the peak months of the raging disease (June through end of September) for 60-90 min and then the captured material, after elution and digestion, analyzed by mass spectrometry.

Proteomic study of Anton Chekhov' letters

Project description:Five different letters and post cards as well as the shirt worn by Anton Chekhov on his death bed, stored in A. Chekhov’s museum in Melikhovo (nearby Moscow), have been analyzed by applying to these surfaces EVA (an ethyl vinyl acetate foil studded with crushed strong anion and cation exchangers and with C8 resins) diskettes. Three different eluates (under acidic and basic conditions and with acetonitrile) were analyzed by high resolution mass spectrometry. The environmental microbiota present on samples and the M. ycobacterium Tuberculosis tuberculosis strain were described by a meta-proteomics approach. Eight identified M. Tuberculosis tuberculosis proteins confirmed the presence of the bacterium and the cause of Chekhov death, in addition to several sequenced peptides belonging to other bacterial species. The human plasma proteins and human keratins, detected on a tiny blood spot on the shirt, demonstrated the power of the combined approach.

Proteomic Analysis of the Shandrin Mammoth by EVA Technology and High-Resolution Mass Spectrometry: What is its Gut Telling Us?

Project description:The investigation about archaeological samples, which are of inestimable value, requires minimally destructive or nondestructive sampling techniques. One of the most promising and recent non-invasive techniques is known under the acronym EVA, an ethylene vinyl acetate film which avoids contamination and proteins damages. This paper reports the results of the first-ever analysis of proteins extracted from the EVA film applied to a tissue sample some 40000 years old. In particular, the gut sample of a woolly mammoth (Mammuthus primigenus), discovered in 1972 close to the Shandrin River (Yakutia, Russia), via a shotgun MS-based approach was investigated. Proteomic and peptidomic analysis allowed the exploration of the mammoth dietary plants and its gut bacteria. The results were validated through the level of deamidation and other post-translational modifications of the peptides of the samples, which were used to discrimitate the “original” endogenous peptides from contaminant ones. Overall, the results of the metaproteomic analysis here reported are in accordance with the previous paleobotanical studies and with the reconstructed habitat of the Shandrin mammoth.

Meta-proteomic analysis of two mammoth’s trunk for an indirect picture of their habitat and characterization of the alpha-1 type I collagen sequence

Project description:The investigation of archaeological samples, which are of inestimable value, requires minimally destructive or non-destructive sampling techniques. One of the most promising and recent non-invasive techniques is known under the acronym EVA, an ethylene vinyl acetate film which avoids contamination and proteins damages. The present work reports the results of the metaproteomic analysis performed on the middle part of a trunk, and on the portion of a trunk tip tissue of two different woolly mammoths some 40000 years’ old. In particular, proteins were extracted by applying EVA (Ethylene-Vinyl Acetate) films to the surface of these tissues belonging to two Mammuthus primigenus specimens, discovered in two regions located in the Russian Far East, and then investigated via a shotgun MS-based approach. This approach allowed to obtain two interesting results: i) an indirect description of the habitat of these two mammoths, and ii) an improved sequence characterization of the alpha-1 type I collagen (col1a1), the major component of type I collagen. Sequence characterization of the col1a1 highlighted some differences between M. primigenius and other Proboscidea together with the identification of two potentially diagnostic amino acidic mutations that could be used to reliably distinguish the Mammuthus primigenius respect to the other two genera of elephantids (i.e. Elephas and Loxodonta), and the extinct American mastodon (i.e. Mammut americanum). The results were validated through the level of deamidation and other diagenetic chemical modifications of the sample peptides, which were used to discriminate the “original” endogenous peptides from contaminant ones.

Count Dracula Resurrected: Proteomic Analysis of Vlad III the Impaler’s Documents by EVA Technology and Mass Spectrometry

Project description:The interest of scientists in analysing items of World Cultural Heritage, has been exponentially increasing since the beginning of the new millennium. These studies have grown considerably in tandem with the development and the use of sophisticated and sensitive technologies such as the high-resolution mass spectrometry (MS) and the non-invasive and non-damaging technique, known under the acronym EVA. Here, we report the results about the MS-characterization of the peptides and proteins harvested by the EVA technology applied to three letters written in 1457 and 1475 by the voivode of Wallachia, Vlad III, also known as Vlad the Impaler, or Vlad Dracula. The discrimination of the “original” endogenous peptides from contaminant ones was obtained monitoring their different level of deamidation and of other diagenetic chemical modifica-tions. The characterization of the ancient proteins extracted from these documents allowed to explore the environmental conditions, in the second half of the 15th-century, of the Wallachia, a region considered as a meeting point for soldiers, mi-grants and travellers that probably carried not only trade goods and cultural traditions, but also diseases and epidemics. In addition, the identification of many human peptides and proteins harvested from the letters allowed to uncover more about Vlad Dracula the Impaler. Particularly, the experimental data show that he probably suffered of inflammatory processes of the respiratory tract and/or of the skin, and, according to some stories, he also suffered from a pathological condition called haemolacria, that is he could shed tears admixed with blood. It is worth to note that it cannot deny that more medieval peo-ple may have touched these documents, but it is also presumable that the most prominent ancient proteins should be related to the Prince Vlad the Impaler, who written and signed these letters.

Analyses of the brown stain on the Parthenon Centaur head

Project description:Marbles of Greek origin have been reported to form a brown stain layer, also known as patina or film. Early investigations discovered that this layer is formed by the two calcium oxalate minerals whewellite and weddellite. The origin of this oxalate film is, however, not clear, while one of the hypotheses is that it is a result of bacteria, fungi, or lichen growing on the surface of the marble. The present study characterizes the brown stain from one of the Parthenon marbles in Danish custody using LC-MS-based proteomics aiming to shed light on the possible biological origin of the staining layer. The marbles curated in Copenhagen are particularly interesting because the pieces have been kept indoors since before the onset of the industrial revolution, therefore they have experienced air pollution to a much lesser degree than the marbles still residing at the Acropolis.

Microbial metaproteome data from decayed beech dead wood

Project description:Wood-decomposition in terrestrial ecosystems is a very important process with huge ecologic consequences. This decomposition process is a combination of biological respiration, leaching and fragmentation, mainly triggered by organismic activities. In order to gain a deeper insight into these microbial communities and their role in deadwood decay, we used metaproteomics. Metaproteomics is an important tool and offers the ability to characterize the protein complement of environmental microbiota at a given point in time. In this dataset, we provide data of an exemplary beech wood log and applied different extraction methods to provide the proteome profile of beech dead wood and their corresponding fungal-bacterial community.

Effect of feeding and females on male salivary glands

Project description:A differential display experiment was done to compare genes expressed in salivary glands from unfed males, males fed in the presence of females and males fed in the absence of females. Possible differential bands were excised, cloned and sequenced. A macroarray study was done on these clones as probes. RNA from the salivary glands of ticks from the three conditions was labelled and hybridized. Two sets of primers were used in the differential display, and these same two were used in the labelling, so there are two platforms, corresponding to what primer pair was used. Two independent RNA isolations were done, Experiment 1 used one, 2 and 3 the other. Experiment 2 used exposure to X-ray film, while 1 and 3 used a phosphorimager plate. Two exposures of the X-ray film were found to give acceptable results, 1 and 5 min. These were averaged in the analysis. A Serine Sensor for Multicellularity in a Bacterium

Project description:We report the discovery of a simple environmental sensing mechanism for biofilm formation in the bacterium Bacillus subtilis that operates without the involvement of a dedicated RNA or protein. Certain serine codons, the four UCN codons, in the gene for the biofilm repressor SinR caused a lowering of SinR levels under biofilm-inducing conditions. Synonymous substitutions of these UCN codons with AGC or AGU impaired biofilm formation and gene expression. Conversely, switching AGC or AGU to UCN codons upregulated biofilm formation. Genome-wide ribosome profiling showed that ribosomes paused longer at UCN codons than at AGC or AGU during biofilm formation. Serine starvation recapitulated the effect of biofilm-inducing conditions on ribosome pausing and SinR production. As serine is one of the first amino acids to be exhausted at the end of exponential phase growth, ribosome pausing at serine codons may be exploited by other microbes in adapting to stationary phase. 4 samples for ribosome profiling and 2 samples for total mRNA profiling

Identification and comparison of miRNAs involved in cotton fiber elongation between sea-island and upland cotton

Project description:To identify potential miRNAs involved in fiber development and elucidate their expression differences between G. barbadense and G. hirsutum, we constructed two small RNA libraries, Gb10 and Gh10, prepared from fibers of 3-79 (G. barbadense) and TM-1 (G. hirsutum) collected at 10 days post-anthesis (DPA). We identified 28 conserved miRNA families, including 24 that exactly match known plant miRNA families in miRBase. With MIREAP and newly developed software miRsearcher, 7 candidate-novel miRNAs were found. 5 candidate-novel miRNAs were expressed in both species, 2 candidate-novel miRNAs were expressed only in one species. Moreover, 4 miRNA families showed significant expression differences between sea-island cotton and upland cotton in 10 DPA fibers. two examples including 3-79 and TM-1 10 DPA fibers
