The endosomal proteome of LAMTOR2-deficient primary macrophages

ABSTRACT: A quantitative iTRAQ-based organelle proteomics analysis of endosomes derived from LAMTOR2-deficient macrophages has been performed. Primary macrophages were derived from bone marrow of conditional knockout mice carrying a specific deletion of LAMTOR2 in the monocyte/macrophage cell lineage. The combined proteomics and transcriptomics data indicated a function of LAMTOR2 in lipid metabolism.

Late endosomal/lysosomal adaptor and MAPK and mTOR activator (LAMTOR/Ragulator) is a scaffold protein complex that anchors and regulates multiprotein signaling units on late endosomes/lysosomes. Proteomic analysis of Giardia lamblia ESV and PV organelle enriched fractions

Project description:The protozoan Giardia lamblia is a unique biological model to investigate minimal cellular mechanisms because it is an early‐diverged eukaryote that has undergone reductive evolution and has minimized or lost organelles such as mitochondria, peroxisomes, the endo-lysosomal system and a Golgi apparatus. Giardia trophozoites reside in the host intestines where they largely depend on scavenging metabolites from the surrounding through endocytosis and/or pinocytosis. A canonical endo‐lysosomal system however is inexistent, but small peripheral vesicles (PVs) have been described which have partial endocytic characteristics but lack endocytic hallmarks: (i) unlike the dynamic multivesicular endo-lysosomal system in mammalian cells, PVs have a fixed location at the cell periphery and show no lateral cargo exchange; (ii) PVs lack maturation-specific markers. For transmission to a new host, motile trophozoites differentiate to cysts and thus secrete a protective cyst wall (CW). Giardia however has no Golgi or to organize regulated secretion of CW material. Instead, differentiating cells generate specialized organelles termed encystation‐specific vesicles (ESVs), being stage-regulated Golgi relic organelles dedicated to post‐translational maturation of the CW material. Basic sorting processes in maturing ESVs have been identified recently, but underlying mechanisms remain unknown. To define the first proteome of ESVs and PVs, we used a new strategy combining flow cytometry-based organelle sorting with in silico filtration of mass spectrometry data.

Single cell analysis of macrophages exposed to beads coated with LPS from Salmonella enterica subsp. typhimurium

Project description:We present a detailed single cell analysis of the macrophage response to LPS from Salmonella enterica. By combining single cell transcriptional analysis, fluorescently labeled, LPS-coated beads, and cytometry we are able to distinguish the responses of macrophages that have internalized LPS-coated beads and those that have not. Analysis of 96 single macrophages that were either: left untreated, were exposed to but did not internalize uncoated beads, were exposed to and internalized uncoated beads, were exposed to but did not internalize LPS-coated beads, or were exposed to and did internalize LPS-coated beads.

RNA-seq of human monocyte derived macrophages exposed to different atherogenic compounds

Project description:The accumulation of lipid-laden macrophages (foam cells) in the arterial wall is a crucial early step in atherosclerotic plaque development. Modified low-density lipoprotein (LDL) is the primary cholesterol source for foam cells, taken up in an unregulated manner through scavenger receptors. This type of cells exhibit reduced migratory capacity while producing elevated levels of pro-inflammatory cytokines, thereby promoting inflammation and plaque progression. Still our understanding of the transcriptomic changes during macrophage-to-foam cell conversion remains limited. In this experiment, we aimed to identify genes responsible for the accumulation of cholesterol in human monocyte-derived macrophages exposed to modified and native LDL. The monocyte samples collected from healthy individuals were purified and exposed to modified and native LDLs obtained from plasm of atherosclerotic patients. RNA extracted after 24h of incubation was sequenced with polyA selection. The resulting data was normalised with limma and undergone DEG analysis followed by upstream analysis workflow with TRANSPATH and TRANSFAC databases to discover master regulator molecules.
