Cell growth and survival depend on a delicate balance between energy production and synthesis of metabolites. Here, we provide evidence that an alternative mitochondrial complex II (CII) assembly, designated as CII<sub>low</sub>, serves as a checkpoint for metabolite biosynthesis under bioenergetic stress, with cells suppressing their energy utilization by modulating DNA synthesis and cell cycle progression. Quantitative age-specific variability of plasma proteins in healthy neonates, children and adults

Project description:Human blood plasma is a complex biological fluid containing soluble proteins, sugars, hormones, electrolytes, and dissolved gasses. As plasma interacts with a wide array of bodily systems, changes in protein expression, or the presence or absence of specific proteins are regularly used in the clinic as a molecular biomarker tool. A large body of literature exists detailing proteomic changes in pathologic contexts, however little research has been conducted on the quantitation of the plasma proteome in age-specific, healthy subjects, especially in pediatrics. In this study, we utilized SWATH-MS to identify and quantify proteins in the blood plasma of healthy neonates, infants under 1 year of age, children between 1-5 years, and adults. We identified more than 100 proteins that showed significant differential expression levels across these age groups, and we analyzed variation in protein expression across the age spectrum. The plasma proteomic profiles of neonates were strikingly dissimilar to the older children and adults. By extracting the SWATH data against a large human spectral library we increased protein identification more than 6-fold (940 proteins) and confirmed the concentrations of several of these using ELISA. The results of this study map the variation in expression of proteins and pathways often implicated in disease, and so have significant clinical implication.

Zinc supply mediated by ZNT5-ZNT6 and ZNT7 is critical to glycosylphosphatidylinositol-anchored protein expression

Project description:Glycosylphosphatidylinositol (GPI)-anchored proteins play crucial roles in various enzyme activities, cell signaling and adhesion, and immune responses. ZNT type zinc transporter proteins mobilize cytosolic zinc to the extracellular space and intracellular compartments. Here, we report that the early secretory pathway ZNTs [ZNT5-ZNT6 heterodimers (ZNT5-6) and ZNT7 homodimers (ZNT7)], which supply zinc into the lumen of organelles, are essential for GPI-anchored protein expression on the cell surface. Loss of ZNT5-6 and ZNT7 zinc transport functions results in a significant reduction of GPI-anchored proteins similar to that of mutant cells lacking phosphatidylinositol glycan anchor biosynthesis (PIG) genes. Disrupted ZNT5 and ZNT7 genes in medaka fish show touch-insensitive phenotypes similar to those of zebrafish PIG mutants. These findings provide a previously unappreciated insight into the regulation of GPI-anchored protein expression and of protein quality control in the early secretory pathway.

SWATH-MS based characterization for proteome profile data of chemicals

Project description:Profile data analysis is useful to reveal the mode of action of low molecular weight compounds. Although transcriptome data have been the main target of the profile data analysis, it is unknown whether omics data in different layers could deserve the profile data analysis. In the first place, what is not described as numerical data does not serve for analyses. Therefore, understanding the characteristics of omics data in different layers is crucial. In this study, we examined whether proteome data obtained by SWATH-MS (Sequential Window Acquisition of all Theoretical Mass Spectra) is useful to understand the mode of action of low molecular weight compounds. We demonstrated that proteome data obtained by SWATH-MS was useful for profile data analyses to the same extent as transcriptome data. Furthermore, we revealed a new mode of action of natural compound harmine as a result of profile data analysis using SWATH-MS data.

Compare total proteomics profile of PaCa-2 cells using 1D and 2D IDA LC and SWATH analysis

Project description:Progesterone Receptor Membrane Component 1 (PGRMC1) is expressed in many cancer cells, where it is associated with detrimental patient outcomes. Multiple different functions and cellular locations have been attributed to PGRMC1 in a variety of contexts, however the mechanisms underlying PGRMC1 biology remain obscure. The protein contains several phosphorylated residues including tyrosines which were acquired early in animal evolution and could be involved with animal cell differentiation mechanisms. Here we demonstrate that mutagenic manipulation of PGRMC1phosphorylation status in MIA PaCa-2 (MP) pancreatic cells exerts broad pleiotropic effects, influencing cell plasticity and tumorigenicity, as assayed by cell biological and proteomics measurements. Relative to MP cells over-expressing hemagglutinin (HA)-tagged wild-type PGRMC1- HA (WT), cells expressing a PGRMC1-HA-S57A/S181A double mutant (DM) exhibited reduced levels of proteins involved in energy metabolism and mitochondrial function. This was associated with Rho-kinase inhibitor (ROCKI)-sensitive changes including altered cell shape, motility, increased PI3K/Akt and JNK activity, and fragmented mitochondrial morphology. An S57A/Y180F/S181A triple mutant (TM) reduced PI3K/Akt and JNK activation, indicating involvement of Y180. Both TM cells and Y180F single mutant cells exhibited attenuated mouse xenograft tumor growth. Tyrosine 180 phosphorylation status of PGRMC1 exerts dramatic influence over cancer cell biology.

SWATH-MS in quality control of biologicals: Towards confident label-free and non-targeted quantification with single injection? - An illustration with plasma residuals profiling in human immunoglobulin.

Project description:By performing data-independent acquisition (DIA), SWATH-MS is expected to provide comprehensive and repeatable spectral data that can be perpetually interrogated by reference spectral libraries. In the context of biological sample quality control, a benchmark spectral library could index all the possible low-abundant contaminants that should be screened in the sample. Here, the case study concerns the profiling of plasma residuals in human immunoglobulin (Ig) preparations. Yet with such an application, a strong repeatability issue in protein quantification calls for a MS2-level data quality criterion. A MS device intrinsic relationship between MS2 quantification CV and peak area allows using peak area range instead of CV threshold as such a criterion, and by this flagging confident data from single injections. A Python script is provided to perform this flagging. Using such flagging becomes increasingly important as the library becomes more distant from the actual sample. Using appropriated sample fractionation, Ig residuals profiles based on flagged MS2-level quantifications are remarkably consistent with MS1-level quantifications based on classical shotgun (DDA) approach. Sensitivity, which is around three to four orders of magnitude in the concentration dynamic range with a TripleTOF5600 device, remains the main pitfall to gain confident quantification of proteins which were not identified with DDA in the sample and to fully benefit from the SWATH potential for QC applications: provide MS2 specific, comprehensive, label-free and non-targeted quantitative profiles with single injections.

SWATH-MS dataset of Garcinia mangostana pericarp’s proteome across ripening stages

Project description:Data provided is derived from our research on comparing protein expression profiling of Garcinia mangostana (G. mangostana) Linn. on different ripening stages. Proteins were extracted from the pericarp of G. mangostana at three points of ripening stages (stage 0, 2 and 6) and digested with trypsin before being analyzed using 1 Dimensional and 2 Dimensional Information Dependent Acquisition Liquid Chromatography (1D and 2D IDA LC) coupled with sequential window acquisition of all theoretical fragment ion spectra (SWATH) analysis. This approach enable us to identify and relatively quantify protein in complex mixture. Protein identification was performed by matching tandem mass (MS/MS) spectra from 1D and 2D IDA to in-house-generated and UniProt databases using a database search algorithm software ProteinPilot (v4.2) (AB Sciex). Protein quantification was performed by analyzing protein peak areas extracted from SWATH analysis data sets using PeakView (v2.1) (AB Sciex) software. Finally, protein peaks were subjected to statistical analysis to compare relative protein peak areas between the sample groups.

Anterior Gradient protein 2 is a marker of tumor aggressiveness in breast cancer and favors chemotherapy-induced senescence escape.

Project description:Among the different chemotherapies available, genotoxic drugs are widely used. In response to these drugs, particularly doxorubicin, tumor cells can enter into senescence. Chemotherapy-induced senescence (CIS) is a complex response. Long described as a definitive arrest of cell proliferation, we and various groups have shown that this state may not be complete and could allow certain cells to reproliferate. The mechanism could be due to the activation of new signaling pathways. In the laboratory, we study the proteins involved in these pathways and triggering cell proliferation. In this study, we determine a new role for Anterior Gradient protein 2 (AGR2) in vivo in patients and in vitro in a senescence escape model. We used proteomic studies of patients’ samples and cell lines, and also RNA interference to assess the implication of AGR2 in breast cancer and proliferation of senescent cells. First, we identified AGR2, and found that its concentration is higher in the serum of breast cancer patients and that this high concentration is associated with metastasis occurrence. We also observed an inverse correlation between intratumoral AGR2 expression and the senescence marker p16. This observation led us to study AGR2’s role in the CIS escape model. In this model, we found that AGR2 is overexpressed in cells during senescence escape and its loss considerably reduces that phenomenon. Furthermore, we showed that the extracellular form eAGR2 stimulated the reproliferation of senescent cells. The power of proteomic analysis based on the SWATH-MS approach allowed us to highlight the mTOR/AKT signaling pathway in the senescence escape mechanism mediated by AGR2. Analysis of the two signaling pathways revealed that AGR2 modulates RICTOR phosphorylation. All these results show that AGR2 is a breast cancer biomarker and regulates CIS escape via activation of the mTORC2/AKT signaling pathway.

tRNA Biogenesis and Specific Aminoacyl-tRNA Synthetases Regulate Senescence Stability Under the Control of mTOR

Project description:Oncogenes or chemotherapy treatments trigger the induction of suppressive pathways such as apoptosis or senescence. Senescence was initially defined as a definitive arrest of cell proliferation but recent results have shown that this mechanism is also associated with cancer progression and chemotherapy resistance. Senescence is therefore much more heterogeneous than initially thought. How this response varies is not really understood, it has been proposed that its outcome relies on the secretome of senescent cells and on the maintenance of their epigenetic marks. Using experimental models of senescence escape, we now described that the stability of this suppression relies on specific tRNAs and aminoacyl-tRNA synthetases. Following chemotherapy treatment, the DNA binding of the type III RNA polymerase was reduced to prevent tRNA transcription and induce a complete cell cycle arrest. By contrast, during senescence escape, specific tRNAs such as tRNA-Leu-CAA and tRNA-Tyr-GTA were upregulated. Reducing tRNA transcription appears necessary to control the strength of senescence since RNA pol III inhibition through BRF1 depletion maintained senescence and blocked cell persistence. mTOR inhibition also prevented CIS escape in association with a reduction of tRNA-Leu-CAA and tRNA-Tyr-GTA expression. Further confirming the role of the tRNA-Leu-CAA and tRNA-Tyr-GTA, their corresponding tRNA ligases, YARS and LARS, were necessary for senescence escape. This effect was specific since the CARS ligase had no effect on persistence. YARS and LARS inactivation reduced cell emergence and proteomic analysis indicated that this effect was associated with the down-regulation of E2F1 target genes. Overall, these findings highlight a new regulation of tRNA biology during senescence and suggest that specific tRNAs and ligases contribute to the strength and heterogeneity of this suppression. !

Project description:Caveolin3 variants were associated with action potential prolongation. As Caveolin1 was recently identified in cardiomyocytes, we hypothesize that conserved isoform-specific protein interactions underlie human loss-of-function variants. To analyze the Caveolin1 and Caveolin3 interactome, we developed unbiased live-cell proteomic and isoform-specific mass spectrometry techniques. We demonstrate the functional relevance and pathogenic mechanism of a novel Caveolin3 interactor in gene-edited human iPSC-cardiomyocyte models.
