Project description:Cell growth and survival depend on a delicate balance between energy production and synthesis of metabolites. Here, we provide evidence that an alternative mitochondrial complex II (CII) assembly, designated as CIIlow, serves as a checkpoint for metabolite biosynthesis under bioenergetic stress, with cells suppressing their energy utilization by modulating DNA synthesis and cell cycle progression. Depletion of CIIlow leads to an imbalance in energy utilization and metabolite synthesis, as evidenced by recovery of the de novo pyrimidine pathway and unlocking cell cycle arrest from the S-phase. In vitro experiments are further corroborated by analysis of paraganglioma tissues from patients with sporadic, SDHA and SDHB mutations. These findings suggest that CIIlow is a core complex inside mitochondria that provides homeostatic control of cellular metabolism depending on the availability of energy.

Project description:We carried out a novel clinical biomarker investigation of the blood of systemic mastocytosis patients versus healthy controls; utilizing a new and emerging technology platform Sequential Window Acquisition of all Theoretical fragment-ion spectra mass spectrometry (SWATH-MS). This is the first use of this novel proteomic technique in the study of mastocytosis. A Swath-MS based biomarkers dsicovery study for systemic mastocytosis with orthogonal validation of biomarkers via ELISA.

Quantitative age-specific variability of plasma proteins in healthy neonates, children and adults

Project description:Human blood plasma is a complex biological fluid containing soluble proteins, sugars, hormones, electrolytes, and dissolved gasses. As plasma interacts with a wide array of bodily systems, changes in protein expression, or the presence or absence of specific proteins are regularly used in the clinic as a molecular biomarker tool. A large body of literature exists detailing proteomic changes in pathologic contexts, however little research has been conducted on the quantitation of the plasma proteome in age-specific, healthy subjects, especially in pediatrics. In this study, we utilized SWATH-MS to identify and quantify proteins in the blood plasma of healthy neonates, infants under 1 year of age, children between 1-5 years, and adults. We identified more than 100 proteins that showed significant differential expression levels across these age groups, and we analyzed variation in protein expression across the age spectrum. The plasma proteomic profiles of neonates were strikingly dissimilar to the older children and adults. By extracting the SWATH data against a large human spectral library we increased protein identification more than 6-fold (940 proteins) and confirmed the concentrations of several of these using ELISA. The results of this study map the variation in expression of proteins and pathways often implicated in disease, and so have significant clinical implication.

SWATH-MS proteome of Moraxella catarrhalis under iron restricted conditions

Project description:Moraxella catarrhalis is a human-restricted bacterial pathogen that causes otitis media in children and exacerbations of chronic obstructive pulmonary disease in adults. Iron is a co-factor required for the function of proteins involved in respiration and DNA replication, and thus is essential to life for most bacterial species. As iron is sequestered by host tissues, all host-adapted pathogens encounter periods of iron starvation. Previous studies have defined the repertoire of genes required for growth of M. catarrhalis under iron restricted conditions, and described differential expression at the transcriptional level. However, global changes in protein expression in response to iron starvation have not been investigated. Here we provide a SWATH-MS dataset describing differential expression of the M. catarrhalis CCRI-195ME proteome under iron restricted versus iron replete conditions.

Project description:Progesterone Receptor Membrane Component 1 (PGRMC1) is expressed in many cancer cells, where it is associated with detrimental patient outcomes. Multiple different functions and cellular locations have been attributed to PGRMC1 in a variety of contexts, however the mechanisms underlying PGRMC1 biology remain obscure. The protein contains several phosphorylated residues including tyrosines which were acquired early in animal evolution and could be involved with animal cell differentiation mechanisms. Here we demonstrate that mutagenic manipulation of PGRMC1phosphorylation status in MIA PaCa-2 (MP) pancreatic cells exerts broad pleiotropic effects, influencing cell plasticity and tumorigenicity, as assayed by cell biological and proteomics measurements. Relative to MP cells over-expressing hemagglutinin (HA)-tagged wild-type PGRMC1- HA (WT), cells expressing a PGRMC1-HA-S57A/S181A double mutant (DM) exhibited reduced levels of proteins involved in energy metabolism and mitochondrial function. This was associated with Rho-kinase inhibitor (ROCKI)-sensitive changes including altered cell shape, motility, increased PI3K/Akt and JNK activity, and fragmented mitochondrial morphology. An S57A/Y180F/S181A triple mutant (TM) reduced PI3K/Akt and JNK activation, indicating involvement of Y180. Both TM cells and Y180F single mutant cells exhibited attenuated mouse xenograft tumor growth. Tyrosine 180 phosphorylation status of PGRMC1 exerts dramatic influence over cancer cell biology.

SWATH-based quantitative proteomics data derived from whole grain of Malaysian local pigmented and non-pigmented rice varieties

Project description:Information about protein expression in rice grain across both pigmented and non-pigmented rice varieties is still relatively scarce. The data provided here represent proteomic data obtained from selected 6 Malaysian local rice varieties with varying pigmentations (black, red and white). The selected pigmented rice varieties such as black (BALI and Pulut hitam 9) and red rice (MRQ100 and MRM16) have shown high antioxidant activities and non-pigmented rice (MRQ76 and MR297) contain amino acid and micronutrient contents. This project aimed to obtain global protein expression profile as well as differential protein expression between the selected pigmented and non-pigmented rice varieties particularly proteins with their functions responsible for nutritional (i.e. antioxidant, folate and low glycaemic index) and quality (i.e. aromatic) traits. Integration of this proteomics dataset with other available in-house omics data could facilitate the identification of significant functional markers related to nutritional and quality traits. Total proteins were prepared from dehusked matured seeds harvested from three different rice plants of each variety (3 protein samples per variety). The proteins were trypsin digested before subjected to SWATH-MS proteomics analysis. Proteins were identified by matching tandem mass (MS/MS) spectra from both 1D and 2D IDA to Oryza sativa japonica and indica rice databases available at UniProt by using ProteinPilot software (v4.2) (AB Sciex). Quantification of proteins was carried out by determining protein peak areas extracted from SWATH analysis data sets using PeakView (v2.1) (AB Sciex) software. Differentially expressed protein between varieties were identified using T-test analysis with a set threshold for fold change ± 1.5 and p‐value < 0.05.

SWATH-MS dataset of Garcinia mangostana pericarp’s proteome across ripening stages

Project description:Data provided is derived from our research on comparing protein expression profiling of Garcinia mangostana (G. mangostana) Linn. on different ripening stages. Proteins were extracted from the pericarp of G. mangostana at three points of ripening stages (stage 0, 2 and 6) and digested with trypsin before being analyzed using 1 Dimensional and 2 Dimensional Information Dependent Acquisition Liquid Chromatography (1D and 2D IDA LC) coupled with sequential window acquisition of all theoretical fragment ion spectra (SWATH) analysis. This approach enable us to identify and relatively quantify protein in complex mixture. Protein identification was performed by matching tandem mass (MS/MS) spectra from 1D and 2D IDA to in-house-generated and UniProt databases using a database search algorithm software ProteinPilot (v4.2) (AB Sciex). Protein quantification was performed by analyzing protein peak areas extracted from SWATH analysis data sets using PeakView (v2.1) (AB Sciex) software. Finally, protein peaks were subjected to statistical analysis to compare relative protein peak areas between the sample groups.
