Sepioloidea lineolata MSMS

ABSTRACT: Sepioloidea lineolata, the striped pyjama squid (family Sepiadariidae), is a small species of benthic squid distributed along the Southern Indo-Pacific coast of Australia. All sepiadariid squids are known to secrete large volumes of viscous slime when stressed. The proteome of S. lineolata slime was analysed by combining high resolution mass spectrometry data with an S. lineolata transcriptome assembled from five tissues including slime. The composition of S. lineolata slime was also compared to that of the closely related S. austrinum (southern bottletail squid). Of the 550 protein groups identified in S. lineolata slime, 321 had orthologs in S. austrinum, and the abundance of these (iBAQ) was highly correlated between species. Both slimes were dominated by a small number of highly abundant proteins and several of these were short secreted proteins that had no homologues outside the class Cephalopoda. The extent of N-glycosylation in the slime of S. lineolata was also studied via glycan cleavage with PNGase-F. Four proteins had strong evidence of N-glycosylated, with treatment with PNGase-F showing a slight increase in peptide identification rates.

Sepiadarium austrinum Slime MSMS

Project description:Sepiadarium austrinum, the southern bottletail squid, is a small squid that inhabits soft sediments along Australia’s south-east coast. When provoked this squid rapidly secretes large volumes of slime as a defense mechanism. Behavioral observations suggest that this slime may be toxic to crabs but its composition remains unknown. A reference transcriptome for S. austrinum using give tissues including slime was assembled and a database of 40,444 predicted proteins was created using the Trinotate annotation software with an addition 53 short proteins identified exclusively by proteogenomics. This database was used to identify 1736 proteins within the slime using bottom-up (shotgun) proteomics. The mechanism of slime secretion is likely to involve ejection of cell content with the presence of proteins involved in fundamental intracellular functions such as DNA binding and protein folding being highly abundant, along with few slime proteins containing a signal peptide. Putative toxic proteins were identified within the slime based on characteristics of known toxins, namely cysteine richness, short length, the existence of a signal peptide and homology to known toxins. Our study also adds a crucial layer of evidence for toxicity of these proteins by using direct proteomic measurement within toxic secretions (slime) rather than their parent glands. To our knowledge this is the first such study in cephalopods. Quantitative proteomics has allowed us to highlight two putative toxins within the top ten most abundant slime proteins. The slime secreted by S. austrinum may act as a carrier medium for these putative toxins and this may represent a novel toxin delivery mechanism for cephalopods.

Shotgun proteomics analysis of saliva and salivary gland tissue from the common octopus Octopus vulgaris

Project description:The saliva of the common octopus (Octopus vulgaris) has been the subject of biochemical study for over a century. A combination of bioassays, behavioural studies and molecular analysis on O. vulgaris and related species suggests that it should contain a mixture of highly potent neurotoxins and degradative proteins. However, a lack of genomic and transcriptomic data has meant that the amino acid sequences of these proteins remain almost entirely unknown. To address this, we assembled the salivary gland transcriptome of O. vulgaris and combined it with high resolution mass spectrometry data from the posterior and anterior salivary glands of two adults, the posterior salivary glands of six paralarvae and the saliva from a single adult. We identified a total of 2810 protein groups from across this range of salivary tissues and age classes, including 84 with homology to known venom protein families. Additionally, we found 21 short secreted cysteine rich protein groups of which 12 were specific to cephalopods. By combining protein expression data with phylogenetic analysis we demonstrate that serine proteases expanded dramatically within the cephalopod lineage and that cephalopod specific proteins are strongly associated with the salivary apparatus.

The proteome of the slime, dorsal and ventral mantle muscle, the dorsal and ventral mantle epithelium and ventral mantle glands was analysed by combining label-free quantitative analysis using high resolution mass spectrometry data with an S. lineolata transcriptome assembled from give tissues including slime. A total of 28 highly positively differentially expressed proteins were identified within the slime and were predominately comprised of a host of enzymes including peptidases and protease inhibitors. Seven of these proteins contained predicted signal peptides, indicating classical secretion, with four proteins having no identifiable domains or similarity to any known proteins.

Glycoproteomes of naive and LPS stimulated human monocytes and THP-1 cells

Project description:CD14+ Monocytes from healthy volunteers were purified by MACS (negative selection) and FACSorting and either left untreated or stimulated for 24h and 48h with LPS. THP-1 cells were stimulated for 4h, 24h and 48h with LPS. Glycoproteins were captured with hydrazide chemistry and tryptic and PNGase F-released peptide fractions analyzed by MS/MS. Quantitative assessment revealed differential glycoprotein expression in activated/LPS-tolerized monocytes and naïve monocytes and THP-1 cells.

Deep proteogenomics of a unicellular cyanobacterium

Project description:Cyanobacteria are photoautotrophs that profoundly impact the biogeochemical cycles on Earth. Due to their photosynthetic lifestyle that includes the fixation of atmospheric CO2, they are of increasing interest for a sustainable economy. Knowledge of protein expression and regulation is key for understanding of the cyanobacterial metabolism; however, proteome studies in cyanobacteria are still limited and cover only a fraction of the theoretical proteome. Here, we performed a proteogenomic analysis of 628 LC-MS/MS measurements for the unicellular model cyanobacterium Synechocystis sp. PCC 6803 to characterize the expressed (phospho)proteome, re-annotate known and discover potential novel open reading frames (ORFs). By mapping extensive shotgun MS proteomics data generated by the SCyCode consortium onto a six-frame translation of the Synechocystis genome, we re-annotated 96 start sites and discovered 103 novel open reading frames (ORFs). Through re-analysis of previously published multi-omics datasets, we confirmed 48 re-annotated or novel ORFs with high confidence. Our study resulted in the largest reported proteome and phosphoproteome dataset for Synechocystis, covering expression of about 80% of the theoretical proteome and 642 O-phosphorylation events under various cultivation conditions, such as nitrogen or carbon limitation. This dataset will serve as a resource providing dedicated information on condition-dependent protein expression and phosphorylation.

Comprehensive Identification of Long Non-coding RNAs in Purified Cell Types from the Brain Reveals Functional LncRNA in OPC Fate Determination (RNA-Seq of differentiated NSC after lnc-OPC knockdown)

Project description:To quantitative analysis of transcriptome changes caused by lnc-OPC knockdown during OPC differentiation from NSC, lentivirus-based short hairpin RNAs were used to knockdown the lnc-OPC expression in a neural stem cell culture . Subsequently, puromycin-selected NSCs were differentiated to OPC in culture for three days.RNA-Seq was performed on the polyadenylated fraction of RNA isolated from cell samples. DEseq was used for differential gene expression analysis caused by lnc-OPC knockdown. GO functional term enrichment analysis of differential gene expression caused by lnc-OPC knockdown, revealed significant enrichment of âoligodendrocyte developmentâ, âoligodendrocyte differentiationâ, âglia cell developmentâ, and âaxon ensheathmentâ terms that are associated with oligodendrogenesis. mRNA profiles of differentiiated NSC samples after lnc-OPC knockdown by RNA-sequencing.

Quantitative Analysis of Notch mutant (Notch1&2-null, Psen1&2-null, RBPjk-null) and wild-type hair follicle transcriptomes by NGS

Project description:The goals of this study is to test whether NICD presence protects the RBPjk-null Hair Follicles by altering gene expression via association with other DNA binding proteins at P3, just before the conversion to TSLP-producing keratin cysts. Methods: Skin samples were embedded in OCT. Sectioned at 20Î¼m thickness. Dehydrated in EtOH, and equilibrated to Xylene before the LCM procedure. Laser capture was performed with Arcturus Veritas. Methods: ~100 hair follicles from Notch-null, PS-null, RBPjk-null and wild-type samples were pooled into 3 biological replicates for each genotype and subjected to RNA isolation followed by RNA-Seq. Conclusions: A total of 2047 genes were differentially expressed (â?¥1.5 fold) in three or more biological replicates of Notch mutant hair follicles compared to wild-type controls (p-value<0.05). Unsupervised hierarchical clustering analysis failed to distinguish between the mutants.
