Analysis of Panax ginseng secreted proteins under salt stress

ABSTRACT: Salt stress is one of the major abiotic stresses affecting the yield of ginseng (Panax ginseng C. A. Meyer). The objective of this study was to identify proteins of ginseng, which is responsive in salt stress. In this direction, ginseng plants of different growth stages (3, 4 and 5 years), were grown in the hydroponic conditions and exposed to 5 ds/m salt concentration. The secreted proteins, collected from the water, at 0, 24, 72 and 120 hours after exposure were used for the proteome analysis using shotgun approaches. Through the shotgun proteomics, a total of 155 and 88 secreted proteins were identified by searching in two RNA-sequencing (RNA-seq) database, respectively.

Bottom-up Proteomics of Saliva in Autoimmune Hepatitis and Primary Biliary Cholangitis

Project description:Autoimmune Hepatitis (AIH) and Primary Biliary Cholangitis (PBC) are autoimmune diseases that target the liver in which the immune system produces an inappropriate response to self-antigens resulting in inflammation, damage, and dysfunction of hepatic tissues. Despite progress in the understanding of the etiopathogenesis and in the diagnostic and therapeutic approach of these diseases, critical issues remain concerning the early diagnosis of affected individuals. The present study aims to detect and characterize by a gel-based bottom-up proteomic approach the acid-insoluble fraction of salivary proteome from patients affected by AIH and PBC with respect to healthy controls (HCs). The study was performed on the salivary acid-insoluble proteins after in-gel digestion starting from: i) the entire SDS-PAGE lane; ii) a portion of the SDS-PAGE at lowest molecular weight (MW </= 25 kDa).

Proteomic analysis of Panax ginseng leaves subjected to salinity stress

Project description:Ginseng is an important crop in East Asia due to its medicinal and nutritional benefits originating from ingredients such as the ginsenosides. Numerous researches have been directed to cultivate ginseng with high yield especially targeting its growth and development for protection against abiotic stresses, which are affecting both the yield and quality. Particularly, salinity has been characterized as a major abiotic stressor that affects the annual yield of ginseng. Therefore, to characterize the salt-responsive proteins in the ginseng plant, ginseng leaves were harvested post-treatment with salt in a time-dependent manner. Utilizing a label-free quantitative proteome analysis approach, this study identified a total of 2,484 proteins. Among them, 468 proteins showed a significant modulation in their abundance among ginseng leaf samples at 4 different time points (0, 24, 72, 96 h) following salt stress. Further functional classification revealed that catalase-peroxidase 2, voltage-gated potassium channel subunit beta-2, fructose-1,6-bisphosphatase class 1, and chlorophyll a-b binding protein associated proteins accumulated in response to the salt stress. Of these, glycosyl hydrolase 17 (GH17) showed similar abundance profiles at both the transcript and proteome level. Therefore, for further understanding of GH17 underlying salt stress response mechanism, GH17 overexpressing transgenic Arabidopsis were generated. In response to salt stress, transgenic plants uncovered a tolerance phenotype without compromising plant growth. The proteome alterations in response to salt stress presented here resulted in identifying a protein GH17 with a potential key role in salt-stressed ginseng.

Label-free quantitative proteomic approach to investigate the effect of heat stress on Panax ginseng leaves

Project description:Ginseng is one of the well-known medicinal plants, exhibiting diverse medicinal effects. Its roots possess anticancer and anti-aging properties and are being used in the medical systems of East Asian countries. Ginseng is grown in low-light and low-temperature conditions and its growth is strongly inhibited at temperatures above 25 ℃. However, the molecular responses of ginseng to heat stress are currently poorly understood, especially at protein level. Therefore, here we utilized a shotgun proteomics approach to investigate the effect of heat stress on ginseng leaves. Total proteins were isolated from control (25 ℃) and ginseng plants exposed to 35 ℃ for 1 and 3 days and subjected to in-solution trypsin digestion. A total of 3,359 ginseng proteins were identified when searched in an in-house developed RNA-seq (PAC-BIO) database.

Human Pap test LC-MS/MS metaproteomics

Project description:The human cervical-vaginal area contains proteins derived from microorganisms that may prevent or predispose women to gynecological conditions. The liquid Pap test fixative is an unexplored resource for analysis of microbial communities and the microbe-host interaction. Previously, we showed that the residual cell-free fixative from discarded Pap tests of healthy women could be used for mass spectrometry (MS) based proteomic identification of cervical-vaginal proteins. In this study, we reprocessed these MS raw data files for metaproteomic analysis to characterize the microbial community composition and function of microbial proteins in the cervical-vaginal region. This was accomplished by developing a customized protein sequence database encompassing microbes likely present in the vagina. High-mass accuracy data were searched against the protein FASTA database using a two-step search method within the Galaxy for proteomics platform. Data was analyzed by MEGAN6 (MetaGenomeAnalyzer) for phylogenetic and functional characterization. We identified over 300 unique peptides from a variety of bacterial phyla and Candida. Peptides corresponding to proteins involved in carbohydrate metabolism, oxidation-reduction, and transport were identified. By identifying microbial peptides in Pap test supernatants it may be possible to acquire a functional signature of these microbes, as well as detect specific proteins associated with cervical health and disease.

Proteome and physiological characterization of halotolerant nodule endophytes: the case of Rahnella aquatilis and Serratia plymuthica

Project description:Bacterial endophytes were isolated from nodules of pea and faba bean. The strains were identified and characterized for plant beneficial activities (phosphate solubilisation, synthesis of indole acetic acid and siderophores) and salt tolerance. Based on these data, four strains of Rahnella aquatilis and three strains of Serratia plymuthica were considered as potential Plant Growth-Promoting Bacteria, able to support plant development in saline soils. In order to shed light on the mechanisms underlying salt tolerance, the proteome of the two most performant strains (Ra4 and Sp2) grown in presence or not of salt was characterized. The amount of protein expressed by the endophytes was higher in presence of salt. The modulated proteome was composed by 302 (100 up-regulated, 202 down-regulated) and by 323 (206 up-regulated, 117 down-regulated) in Ra4 and Sp2, respectively. Overall, proteins involved in abiotic stress responses were up-regulated, while those involved in metabolism and flagellum structure were down-regulated. The main up-regulated proteins in Sp2 was thiol:disulfide interchange protein DsbA, required for the sulphur binding formation in periplasmic proteins, while in Ra4 corresponded to the soluble fraction of ABC transporters, having a role in compatible solute uptake. Our results demonstrated a conserved response to salt stress in two taxonomically correlated species.

Salt stress responses of Arabidopsis thaliana and Eutrema salsugineum (Thellungiella salsuginea)

Project description:Arabidopsis thaliana is a glycophyte with a low salt tolerance, while Eutrema is a halophyte with a very high salt tolerance. To elucidate the transcriptional basis of this difference, we performed hydroponis culture experiments where we grew plants under control conditions (25 mM NaCl) or under salt stress (200 mM NaCl for both species, 500 mM for Eutrema). Salt concentration was increased for the stress treatments by increments of 50 mM per day (25 mM on the first day). Plants were grown at the final NaCl concentration for an additional week, when rosettes were harvested for RNA isolation.Expression patterns were compared between treatments and between species. In total, 15 samples were hybridized. They were derived from three independent biological experiments (replicate_1 to replicate_3). Controlds were grown at 25 mM NaCl, salt stressed plants at either 200 mM NaCl or 500 mM NaCl.
