Comparison of bone demineralization protocols for paleoproteomics applications

ABSTRACT: Protocols for bone protein extraction adapted for radiocarbon dating were compared for their capability of being used also for paleoproteomics applications. Eight extraction protocols were tested on modern and archaeological bones. Molecular characterization of the extracts was performed by shot-gun proteomics. The effect of each extraction protocol on species identification through database searchnig was evaluated.

Proteome variation with collagen yield in ancient bone

Project description:Isotope analyses are some of the most common analytical methods applied to ancient bone, aiding the interpretation of past diets and chronology. For this, the evaluation of “collagen” yield is a routine step that allows for the selection of the specimens that are adequate for subsequent analyses, and samples with below ~1% yield normally discarded. Additionally, during the “collagen extraction” procedure, several sample fractions are generated and subsequently discarded but could contain proteins of analytical interest. In this study we evaluated the proteome variability of different fractions generated during the “collagen extraction” process of 29 samples, and their correlation with the collagen yield. We found that these fractions contained a significant amount of both collagenous and non-collagenous protein (NCP) spectra and that these were not correlated with the collagen yield. The variety of the extracted NCPs was comparable with that normally obtained from ancient samples, and the information obtained can be used to conduct species identification, phylogenetic studies, isotopic analyses and may be used to perform radiocarbon dating on the specimens. Overall, these findings suggest that not only is there value in retaining the fractions typically discarded as waste, but that low collagen yield specimens can still yield useful information.

A unified protocol for simultaneous extraction of DNA and proteins from archaeological dental calculus

Project description:Archaeological materials are a finite resource, and efforts should be made to minimize destructive analyses. This can be achieved by using protocols combining extraction of several lines of evidence, which decreases the material needed for analyses while maximizing the information yield. Archaeological dental calculus is a source of several different types of biomolecules, as well as microfossils, and can tell us about the human host, microbiome, diet, and even occupational activities. Here, we present a unified protocol allowing for simultaneous extraction of DNA and proteins from archaeological dental calculus. We evaluate the protocol on dental calculus from a range of ages and estimated preservation states, and compare it against standard DNA-only and protein-only protocols. We find that most aspects of downstream analyses are unaffected by the unified protocol, although minor shifts in the recovered proteome can be detected. Protein recovery depends on both the amount of starting material and choice of extraction protocol, whereas DNA recovery is significantly lowered through the unified protocol. However, DNA recovery from dental calculus is generally very high, and we found no differences in DNA fragment characteristics or taxonomic profile. In conclusion, the unified protocol allows for simultaneous extraction of two complementary lines of evidence from archaeological dental calculus without compromising downstream analyses, thereby minimizing the need for destructive analysis of this finite resource.

LC-MS/MS profiling of sample processing optimization of formalin-fixed, paraffin embedded tissues

Project description:Despite a clinical, economic, and regulatory imperative to develop companion diagnostics, precious few new biomarkers have been successfully translated into clinical use, due in part to inadequate protein assay technologies to support large-scale testing of hundreds of candidate biomarkers in formalin-fixed paraffin embedded (FFPE) tissues. While the feasibility of using targeted, multiple reaction monitoring mass spectrometry (MRM-MS) for quantitative analyses of FFPE tissues has been demonstrated, protocols have not been systematically optimized for robust quantification across a large number of analytes, nor has the performance of immuno-MRM been evaluated. To address this gap, we used a test battery approach coupled with MRM-MS (targeting 515 analytes) to evaluate quantitatively the performance of three extraction protocols in combination with three trypsin digestion protocols (9 processes). An optimum process based on RapiGest buffer extraction and urea-based digestion was identified. The optimized process is generally amenable and enables highly reproducible, multiplex, standardizable quantitative MRM in archival specimens.

An improved protocol to study the plant cell wall proteome

Project description:Cell wall proteins were extracted from alfalfa stems according to a 3-steps extraction procedure using sequentially CaCl2, EGTA and LiCl-complemented buffers. The efficiency of this protocol for extracting cell wall proteins was compared with the 2 previously published methods optimized for alfalfa stem cell wall protein analysis. Following LC-MS/MS analysis the 3-steps extraction procedure resulted in the identification of the highest number of cell wall proteins (242 NCBInr identifiers) and gave the lowest percentage of non-cell wall proteins (about 30%). However, the 3 protocols are rather complementary than substitutive since 43% of the identified proteins were specific to one protocol. This 3-step protocol was therefore selected for a more detailed proteomic characterization using 2D-gel electrophoresis. With this technique, 75% of the identified proteins were shown to be fraction-specific and 72.7% were predicted as belonging to the cell wall compartment. Although being less sensitive than LC-MS/MS approaches in detecting and identifying low-abundant proteins, gel-based approaches are valuable tools for the differentiation and relative quantification of protein isoforms and/or modified proteins. In particular isoforms, having variations in their amino-acid sequence and/or carrying different N-linked glycan chains were detected and characterized. This study highlights how the extracting protocols as well as the analytical techniques devoted to the study of the plant cell wall proteome are complementary and how they may be combined to elucidate the dynamism of the plant cell wall proteome in biological studies.

Protein extraction method improvement for FFPE kidney tissue samples

Project description:The vast majority of tissue biopsies from patients in hospital environments are included in paraffin (FFPE- formalin-fixed and paraffin-embedded) for long-term storage. This fixation process produces a modification in the proteins called "crosslinks", which improves protein stability, necessary for their conservation. Currently, these samples are mainly used in clinical practice for performing immunohistochemical techniques, since these modifications do not suppose a drawback for this technique; however, crosslinks makes the protein extraction process a challenging one. Accordingly, these modifications make the development of a good protein extraction protocol necessary. Due to the specific characteristics of each tissue, the same extraction buffers or deparaffinization protocols are not equally effective in all cases. Therefore, it is necessary to obtain a specific protocol for each tissue. This work aims to establish a deparaffinization and protein extraction protocol from paraffin-embedded kidney samples, which finally allows us to obtain high quantity and quality protein, suitable for the application of proteomic techniques. To achieve this; we have designed different protocols using a range of buffers with diverse compositions and characteristics. Our results showed that xylene can eliminate the formalin fixation from the kidney tissue. Moreover, strong detergents (SDS-sodium dodecil sulfate- or analogues) and reducing agents (e.g. DTT- Dithiothreitol-) in the extraction buffer appear to be more important to obtain a good protein extraction yields and a good number of proteins identifications by LC-MSMS.
