Here, we present a method for in-depth human plasma proteome analysis based on high-resolution isoelectric focusing HiRIEF LC-MS/MS, demonstrating high proteome coverage, reproducibility and the potential for liquid biopsy protein profiling. By integrating genomic sequence information to the MS-based plasma proteome analysis, we enable detection of single amino acid variants and for the first time demonstrate transfer of multiple protein variants between mother and fetus across the placenta. In-depth plasma proteomics in patients with metastatic cutaneous melanoma treated with immune checkpoint inhibitors or MAPK-inhibitors

Project description:Recent development of new therapies with immune checkpoint inhibitors (ICIs) and MAPK-inhibitors (MAPKis) have significantly improved the outcome in metastatic cutaneous melanoma (CM). However, therapy response is limited to subgroups of patients and clinically useful predictive biomarkers for treatment outcome are lacking. To discover treatment-related systemic changes in plasma and potential biomarkers associated with treatment outcomes, we analysed 45 plasma samples from 24 patients with metastatic (stage IV) CM, using HiRIEF LC-MS/MS, collected before (pre-trm) and during treatment (trm). Of these, 27 samples were taken from 15 metastatic CM patients treated with ICIs (13 pre-trm and 14 trm samples; 12 matched) and 9 patients treated with MAPKis (9 matched). Matched samples were trm and pre-trm samples taken from the same individual before treatment and after the first cycle of treatment (before the second cycle). We have analysed the change in the plasma protein levels during treatment by comparing the plasma levels in the trm samples to the pre-trm samples, to detect treatment-induced alterations in the plasma proteome. We have analysed the patients treated with ICIs separately from the patients treated with MAPKis, to detect treatment-specific changes for both.

Proteome profiling of plasma from patients with lung adenocarcinoma and malignant melanoma.

Project description:Here, we have reported the plasma proteomes of 6 malignant melanoma (MM) and 6 lung adenocarcinoma (LUAD) patients, generated using HiRIEF pre-fractionation and tandem mass tags (TMT)-based peptide quantification. We have detected traditional plasma marker proteins, as well as many LUAD and MM related proteins in the cancer plasma. Our advanced proteomics workflow exhibits high proteome coverage for both plasma and plasma derived extracellular vesicles (pEVs), providing the ability to detect potential disease-specific markers in pEVs enriched from clinical plasma samples.

Project description:We present an optimized HiRIEF LC-MS workflow to perform an in-depth proteome profiling of plasma derived extracellular vesicles (pEVs). Here, we have applied the HiRIEF pre-fractionation and tandem mass tags (TMT)-based peptide quantification to generate pEV proteomes of 6 malignant melanoma (MM) and 6 lung adenocarcinoma (LUAD) patients. We have detected traditional EV-marker proteins, tetraspanins, ESCRTs, and several other proteins associated to EV cargo selection, trafficking/sorting, and exosome biogenesis. Importantly, we also detected many LUAD and MM related proteins in the cancer pEVs. Our advanced proteomics workflow exhibits high pEV proteome coverage and the ability to detect potential disease-specific markers in pEVs enriched from clinical plasma samples.

Plasma Protein Corona on Polystyrene Nanoparticles Facilitates their Transfer across the Human Placenta

Project description:Nanoparticles exposed to biological fluids are rapidly surrounded by proteins. It is known that this formed protein corona influences the interplay of nanoparticles with cells or tissue barriers. In this study, we report the impact of a formed human plasma protein corona on the transfer of 80 nm polystyrene (PS) nanoparticles across the human placenta. We used the human ex-vivo placental perfusion model, as it reflects the intact and physiological tissue barrier between mother and unborn. Our results show an enhanced transfer of polystyrenes, exposed to human plasma, across the placenta compared to bovine serum albumin which served as control setting. We isolated nanoparticles before and after tissue exposure and analyzed their protein corona via shotgun proteomics and LC-MS/MS. The corona profile of particles that crossed the placenta highlighted several proteins as possible drivers for elevated tissue transfer. Subsequently two distinct proteins, human albumin and immunoglobulin G, were selected and incubated with the nanoparticles to form a sole protein corona. Strikingly, the protein corona formed by albumin induced significantly the transfer of polystyrenes across the tissue as compared to corona formed by immunoglobulins. To conclude, our study provides a comparative analysis between different formed protein coronas on nanoparticles and a corona dependent transfer behavior of polystyrenes across placental tissue. Our findings suggest that protein corona analyses of nanoparticles might help to understand better their properties at biological barriers.

HiRIEFII proteomics and proteogenomics of A431 cells and five histologically normal tissues

Project description:High Resolution Isoelectric Focusing (HiRIEF) LC-MS was used to analyze samples from the human A431 cell line and also samples of histologically normal tissues. The high analytical depth afforded by HiRIEF permitted proteogenomics on these two sample sets (A431 cells and normal tissues). The A431 data was obtained from a time course experiment upon Gefitinib treatment (EGFR inhibition) of A431 cells with harvests at 2h, 6h and 24h after treatment as well of untreated cells. Isobaric tag labelling of peptide samples with TMT10plex was used. Biological triplicate controls (TMT channels 126, 127N, 127C), duplicate 2h (128N, 128C), duplicate 6h (129N, 129C) and triplicate 24h (130N, 130C, 131) samples were employed. The normal tissues data was obtained from two separate TMT10plex sets. TMT set1 was composed of 9 samples, all from different individuals, including three placenta samples (126, 127N, 127C) two liver samples (128N, 128C), two kidney samples (129N, 129C), two tonsil samples (130N, 130C), plus an internal pooled standard (131). TMT set2 was composed of 8 samples, all from different individuals, including one tonsil sample (126), two liver samples (127C, 128N), two kidney samples (128C, 129N), three testis samples (129C, 130N, 130C), plus an internal pooled standard (131). The internal pooled standard was made by combining equal aliquots of the tryptic peptide mixtures from each of the 17 tissue samples.
