SILAC-labeled proteins in ribosome samples

ABSTRACT: we developed a novel method combining axon-pSILAC17 with axonal ribosome purification. In this method, we first labeled newly synthesized proteins with heavy amino acids (AAs) in somaless axons cultured in a Boyden chamber. Approximately 2000 eyes were cultured for each experiment to obtain sufficient axonal material. Then, axonal ribosomes were purified using a sucrose cushion and ultracentrifugation, followed by identification of newly synthesized proteins with mass spectrometry.

LC-MSMS of DCC and Neuropilin-1 immunoprecipitated samples from Xenopus Laevis brains

Project description:During neuronal wiring, extrinsic cues trigger the local translation of specific mRNAs in axons via cell surface receptors. The coupling of ribosomes to receptors has been proposed as a mechanism linking signals to local translation but it is not known how broadly this mechanism operates, nor whether it can selectively regulate mRNA translation. Here, we analyzed the interactome of endogenous DCC and Neuropilin-1 by analysing immunoprecipitated samples obtained from Xenopus Laevis brains with LC-MSMS. We find that DCC and Neuropilin-1 bind to ribosomal proteins and specific RNA-binding proteins confirming that multiple guidance cue receptors can bind to ribosomes and may use receptor-ribosome coupling to regulate cue-induced local translation in axons.

Both the WT and the crk10-A39T7 mutant allele of the CRK10 kinase domain were analysed. Post-translational modifications were identified, and a MASCOT search was carried out.

Combined sperm proteome of the monarch butterfly Danaus plexippus

Project description:We characterized sperm from the seminal vesicles of male monarch butterflies (Danaus plexippus), in triplicate, identifying 548 high confidence proteins. As with all but the most basal lepidopteran species male monarch butterflies are sperm heteromorphic, producing fertilization competent and anucleate fertilization incompetent sperm morphs. Comparing this data to the sperm proteomes of the Carolina sphinx moth (Manduca sexta) and the fruit fly (Drosophila melanogaster) demonstrated high levels of functional coherence across proteomes, and conservation at the level of protein abundance and post-translational modification within Lepidoptera. Comparative genomic analyses revealed a significant reduction in orthology among Monarch sperm genes relative to the remainder of the genome in non-Lepidopteran insects. A substantial number of sperm proteins were found to be specific to Lepidoptera, lacking detectable homology outside this taxa. These findings are consistent with a burst of genetic novelty in the sperm proteome concurrent with the origin of heteromorphic spermatogenesis early in Lepidoptera evolution.

Project description:Soluble aggregates of the microtubule-associated protein tau have been challenging to assemble and characterize, despite their important role in the development of tauopathies. We found that sequential hyperphosphorylation by protein kinase A in conjugation with either glycogen synthase kinase 3betaor stress activated protein kinase 4 enabled recombinant wild-type tau of isoform 0N4R to spontaneously polymerize into small amorphous aggregates in vitro. We employed tandem mass spectrometry to determine the phosphorylation sites.

Sparrow seminal fluid diversification -MS/MS

Project description:We investigated seminal fluid (SF) diversification in a recently diverged passerine species pair (Passer domesticus and P. hispaniolensis) using a combination of proteomic and comparative evolutionary genomic approaches. Specifically, using tandem MS/MS semi-quantitative proteomic methods we identified and compared the SF proteome of two species of Passer sparrows - the house and Spanish sparrow. This analysis revealed consistencies with known aspects of SF protein biology and function in other taxa, including the presence of a diversity of immune and antimicrobial proteins

Sperm proteome of apyrene and eupyrene sperm in Carolina Sphinx moth Manduca sexta, and monarch butterfly Danaus plexippus

Project description:All but the most basal Lepidopteran species produce two sperm morphs. Only one of these morphs is capable of completing karyogamy and producing offspring, this morph contains the correct genetic complement and is termed eupyrene sperm. Apyrene sperm, on the other hand, is completely devoid of nuclear DNA and fertilisation incompetent. Despite the fact apyrene sperm is believed to be functional, the function of this sperm type is largely unknown. Here we apply tandem mass spectrometry based proteomics to the two sperm types independently in the monarch butterfly (Danaus plexippus) and the carolina sphinx moth (Manduca sexta). Comparative analysis between sperm morphs and species shows a reduced complexity and greater divergence in apyrene sperm relative to eupyrene consistent across the two species.

Targeting an RNA polymerase II-associated PHF5A protein subcomplex with a KMT2A-WDR5 inhibitor impairs self-renewal and tumorigenicity of pancreatic cancer stem cells

Project description:Pancreatic cancer (PC) remains one of the most aggressive and life-threatening malignancies known for its notorious resistance to chemotherapy. This is increasingly ascribed to the subpopulation of undifferentiated cells, known as pancreatic cancer stem cells (PCSCs), which are evolutionary fitter than other tumor cells to evade the cytotoxic effects of chemotherapy. Those cells are crucial for tumor relapse as they possess ‘stem cell-like’ features of self-renewal and differentiation. However, what molecular mechanisms maintain the unique characteristics of PCSCs are poorly understood. Here, we identified an RNA polymerase II-associated PHF5A-PHF14-HMG20A-RAI1-KMT2A transcriptional subcomplex, which regulates the stemness characteristics and tumorigenicity of PCSCs through epigenetic control of gene expression. Targeting the protein subcomplex with a KMT2A-WDR5 inhibitor attenuated the self-renewal and in vivo tumorigenicity of PCSCs, thus offering a novel anti-PCSCs targeting strategy for enhancing the efficiency of chemotherapy which is likely to translate into durable clinical responses in PC patients.

Cas1-Cas2 and DnaK physically and functionally interact to modulate CRISPR Adaptation

Project description:Prokaryotic Cas1-Cas2 protein complexes generate adaptive immunity to mobile genetic elements (MGEs), by capture and integration of MGE DNA in to CRISPR sites. De novo immunity relies on Cas1-Cas2 targeting MGE DNA, without the aid of pre-existing immunity complexes, through mechanisms of ‘naive adaptation’ that are not clear. Using E. coli we show that the chaperone DnaK inhibits Cas1-Cas2 from DNA binding and integration, and that DnaK expression prevents naïve adaptation from chromosomal self-targeting. We show that that inhibition of naïve adaptation is reversible by eliminating DnaK from cells, by mutation of the DnaK substrate binding domain, and by expression of an MGE (phage )protein. We show that a fluorescently labelled Cas1 fusion can be visualised in living cells. Formation of foci depends on active DNA replication, and that the number of foci per cell is much increased in cells lacking DnaK. We discuss a model in which DnaK provides a mechanism for restraining naïve adaptation from self-targeting. This restraint is released once MGE DNA is present in the cell.

Seminal fluid proteome of the polyandrous Red junglefowl

Project description:We characterized the SF proteome of the polyandrous Red junglefowl, Gallus gallus, the wild species that gave rise to the domestic chicken. We identify 1,141 SFPs, including proteins involved in immunity and antimicrobial defences, sperm maturation, and fertilisation, revealing a functionally complex SF proteome. This includes a predominant contribution of blood plasma proteins that is conserved with human SF. By comparing the proteome of young and old males with fast or slow sperm velocity in a balanced design, we identify proteins associated with ageing and sperm velocity, and show that old males that retain high sperm velocity have distinct proteome characteristics. SFP comparisons with domestic chickens revealed both qualitative and quantitative differences likely associated with domestication and artificial selection. Collectively, these results shed light onto the functional complexity of avian SF, and provide a platform for molecular studies of fertility, reproductive ageing, and domestication.
