Project description:The aim of the project was to explore large extracellular vesicles capacity to seperate non lung cancer from lung cancer cases. A case control study of patients suspected for lung cancer (12 non lung cancer and 12 lung cancers). The raw files are labeled according to clinical status. Small and large extracellular vesicles were isolated by differential centrifugation. The proteome of full BAL, vesicle depleted BAL, small and large extracellular vesicles were characterized by LC-MS. Small extracellular vesicles were further analyzed by nanoparticle tracking analysis, Transmission electron microscopy and western blots.

Unbiased undepleted malignant pleural effusion proteomics study

Project description:Pleural effusion (PE) occurs as a consequence of various pathologies. Malignant effusion due to lung cancer is one of the most frequent causes. Methods for accurate differentiation of malignant from benign PE cases are an unmet clinical need. Proteomics profiling of PE has shown promising results. However, mass spectrometry (MS) analysis typically involves the tedious elimination of abundant proteins before analysis, and clinical annotation of proteomics profiled cohorts is limited. In this study, PE from 97 patients was investigated by applying label-free state-of-the-art liquid chromatography-mass spectrometry (LC-MS) to find potential novel biomarkers that correlate with immunohistochemistry assessment of tumor biopsy or survival data. The data set consists of 214 LC-MS runs.

Comparison of SPEED, S-Trap, and In-Solution based sample preparation methods for tandem mass spectrometry

Project description:Bottom-up proteomic analyses rely on efficient protein extraction from tissue and proteolysis into peptides for mass spectrometry. Commonly used detergent-based strategies aid cell lysis and protein solubilization but are poorly compatible with downstream protein digestion and liquid chromatography-coupled mass spectrometry. Consequently, additional sample purification and buffer exchange steps are required, which are time-consuming and introduce additional technical variability. This study provides the first direct quantitative comparison of two well-established detergent-based methods for protein extraction and solubilization (In-solution and suspension trapping, S-Trap) with the recently developed Sample Preparation by Easy Extraction and Digestion (SPEED) method, which uses a strong acid for denaturation. Identification rates and quantitative performance of each method were compared with data-dependent acquisition (DDA) and label-free SWATH-MS (sequential window acquisition of all theoretical mass spectra) in both sheep kidney cortical tissue and plasma. In kidney tissue, SPEED outperformed In-solution and S-Trap by quantifying the highest number of unique proteins (SPEED 1,250; S-Trap 1,202; In-solution 1,197) and displayed the most efficient proteolysis (SPEED 93.8% of peptides fully tryptic in DDA; S-Trap 88.5%; In-solution 87.3%). In plasma, S-Trap produced the most unique protein quantifications (S-Trap 151; In-solution 148; SPEED 138), indicating it may be the optimal method for this biofluid. Protein quantifications were reproducible across biological replicates in both tissue (R2 from 0.85 to 0.90), and in plasma (SPEED R2=0.84; In-solution R2=0.76, S-Trap R2=0.65). Our data suggest SPEED as the optimal method for proteomic preparation in kidney tissue and S-Trap or SPEED as the optimal method for plasma, depending on whether a higher number of protein quantifications or greater reproducibility is desired.

Genome-Wide Transcriptional Responses of Nitrosomonas europaea to cadmium

Project description:Heavy metals have been postulated as significant nitrification inhibitor in wastewater treatment plant. The effect of heavy metals such as Cd2+, Cu2+ and Hg2+ to nitrifying bacterium, Nitrosomonas europaea, was studied in pseudo-steady state batch reactor. Under incubation of Nitrosomonas europaea with 1 ?M CdCl2 for 1 hour, transcripts for 66 of 2460 genes were found at high level, yet transcripts of 50 genes were found at low level. Mercury resistance genes (merACDPT) showed 277-fold up regulation. Keywords: cadmium, stress response, global transcription, mercury resistance genes, merA, The 1 uM CdCl2 caused more than 50 % inhibition in physiological response for 1 hour incubation. Transcriptional levels of the cells inhibited by cadmium were compared with the cells under control condition.
