Project description:a. After collection, live termites were brought to geneOmbio Technologies Central Processing Laboratory under controlled room temperature (25.9C, 72% RH) until dissection was made. The termites selected for analysis were collected from Pune region (18°31′13″N 73°51′24″E) from the state of Maharashtra, India. These were identified as Hypotermes xenotermitis based on mitochondrial COI gene sequencing. b. Based on the morphological features the insects were segregated into two groups (a) workers (b) soldiers c. Ten termites from each group were anaesthetized on ice and immediately dissected for isolation of mandibular glands (circled) using sterile scalpel, blade and petri plate. d. The glands were transferred in two milliliter sterile Tris HCl buffer (pH 7.0) containing 0.1 M NaCl for SDS-PAGE analysis. Duplicate samples were collected for each workers and soldiers. Hence total four protein samples were prepared. e. The sample was homogenized with a teflon pestle homogenizer and stored at -20 C till use.

Project description:Mycobacteria have the ability to adapt to stressful infection conditions by entering a reversible state of non-replicating persistence (NRP) characterized by slow or no cell growth and increased tolerance to various antimicrobial agents. While hypoxia and nutrient deprivation are commonly used to study this NRP state, there is limited understanding of the molecular distinctions in how mycobacteria adapt to these different stresses to achieve a similar NRP outcome. In this study, we conducted a comprehensive analysis of Mycobacterium bovis BCG's response to starvation, shedding light on a coordinated metabolic shift away from glycolysis during nutrient-rich growth to the depletion of lipid stores, lipolysis, and fatty acid ß-oxidation during NRP. Interestingly, this response differs from BCG's NRP state under hypoxia, where it shifts towards cholesterol metabolism and triglyceride storage. Our investigation also unveiled hidden metabolic vulnerabilities in the NRP state induced by starvation, notably an increased sensitivity to H2O2. These findings open up possibilities for the development of precise therapeutic approaches against these otherwise challenging-to-treat pathogens.

Project description:Protein-based targeting reagents, such as antibodies and non-antibody scaffold proteins, are rapidly inactivated in the upper gastrointestinal (GI) tract. Hydrochloric acid in gastric juice denatures proteins and activates pepsin, concentrations of which reach 1 mg/mL in the mammalian stomach. Here we present gastrobodies, a protein scaffold derived from Kunitz soybean trypsin inhibitor (SBTI). SBTI is highly resistant to the challenges of the upper GI tract, including digestive proteases, pH 2 and bile acids. Computational prediction of SBTI’s evolvability identified two nearby loops for randomization, to create a potential recognition surface which was experimentally validated by alanine scanning. We established display of SBTI on full-length pIII of M13 phage. Phage selection of gastrobody libraries against the glucosyltransferase domain of Clostridium difficile toxin B (GTD) identified hits with nanomolar affinity and enzyme inhibitory activity. Anti-GTD binders retained high stability to acid, digestive proteases and heat. We use mass spectrometry to identify cut sites outside of the gastrobody.

Project description:The production of embryos in vitro caused a revolution in the field of assisted reproduction technologies, which currently allows the manipulation and selection of embryos before implantation. One of the key aspects of this process is the maturation of oocytes in a controlled in vitro environment. In this article, we focused on the impact of precisely chemically modified FLI maturation medium and its potential in improving the efficiency of in vitro production of porcine embryos. Based on our findings, we demonstrated the positive influence of FLI medium in the evaluation of in vitro maturation, in vitro embryo production, EGA detection, transcriptomic profile and proteomic analysis, which was confirmed by the positive activation of the embryonal genome in the 4blastoembry stage of parthenogenetically activated embryos.

Project description:Peripheral nerve injuries due to physical insults or chronic diseases are quite common, yet no pharmacological therapies are available for the effective repair of injured nerves. The slow growth rate of adult nerves and insufficient access to growth factors pose major hurdles in timely reinnervating target tissues and restoring functions after nerve injuries. A better understanding of the molecular changes that occur during the immediate regenerative reprogramming of neurons, stated here as in vivo priming, following nerve injury may reveal ideal candidates for future therapies. Hence, molecular profiling of neuronal soma within the first week of nerve injury has been the gold standard for revealing molecular candidates critical for nerve regeneration. A complementary in vitro regenerative priming approach was recently shown to induce enhanced outgrowth in adult sensory neurons. In this work, we exploited the in vitro priming model to reveal novel candidates for adult nerve regeneration. We performed the whole tissue proteomics analysis of in vitro primed DRGs and compared their molecular profile with that of the in vivo primed, and control DRGs. Through this approach, we identified several commonly and uniquely altered molecules in the in vitro and in vivo primed DRGs that have the potential to modulate adult nerve regrowth. We further validated the growth inducing potential of mesencephalic astrocyte-derived neurotrophic factor (MANF), one of the hits identified in our proteomics analysis, in primary adult sensory neurons. Overall, this study showed that in vitro priming partially reproduces the molecular features in in vivo primed adult sensory neurons. The shortlisted candidates presented here from the two priming approaches may serve as potential therapeutic targets for adult nerve regeneration.

Project description:The three isoenzymes of iodothyronine deiodinases (DIO1-3) are membrane-anchored homo-dimeric selenoproteins which share the thioredoxin fold structure. Several questions regarding their catalytic mechanisms still remain open. Here, we addressed the roles of several cysteines which are conserved among deiodinase isoenzymes and asked whether they may contribute to dimerization and reduction of the oxidized enzyme with physiological reductants. We also asked whether amino acids previously identified in DIO3 play the same role in DIO1. Human DIO1 and 2 were recombinantly expressed in insect cells with selenocysteine replaced with cysteine (DIO1U126C), or in COS7 cells as selenoprotein. Enzyme activities were studied by radioactive deiodination assays with physiological reducing agents and recombinant proteins were characterized by mass-spectrometry. Mutation of Cys124 in DIO1 prevented reduction by glutathione, while 20 mM dithiothreitol still regenerated the enzyme. Protein thiol reductants, thioredoxin and glutaredoxin, did not reduce DIO1U126C. Mass-spectrometry demonstrated the formation of an intracellular disulfide between the side-chains of Cys124 and Cys(Sec)126. We conclude that the proximal Cys124 forms a selenenyl-sulfide with the catalytic Sec126 during catalysis, which is the substrate of the physiological reductant glutathione. Mutagenesis studies support the idea of a proton-relay pathway from solvent to substrate that is shared between DIO1 and DIO3.

Project description:Bispecific antibodies are a successful and expanding therapeutic class, bridging two cell-types or engaging two different molecules on the same cell. Standard approaches to generate bispecifics are complicated by the need for disulfide reduction/oxidation or specialized formats. Here we present SpyMask, a modular approach to bispecifics using SpyTag/SpyCatcher spontaneous amidation. Two SpyTag-fused antigen-binding modules can be precisely conjugated onto DoubleCatcher, a tandem SpyCatcher where the second SpyCatcher is protease-activatable. We engineer a panel of structurally-distinct DoubleCatchers, from which binders project in different directions. We establish a generalized methodology for one-pot assembly and purification of bispecifics in 96-well plate format. A panel of binders recognizing different HER2 epitopes were coupled to DoubleCatcher, revealing unexpected combinations with anti-proliferative or pro-proliferative activity on HER2-addicted cancer cells. Bispecific activity depended sensitively on both binder orientation and the geometry of DoubleCatcher scaffolds. These findings support the need for straightforward assembly in different formats. SpyMask provides a scalable tool to discover synergy in bispecific activity, through modulating receptor organization and geometry. We use mass spectrometry to validate the protein building blocks of our bispecific assemblies, as well as to confirm precise heterodimerization of antigen-binding proteins.

Project description:PTCs cause a multitude of human diseases and there are no established therapeutic options for their therapeutic management. Herein, we report the high-throughput cloning and identification, characterization and functional analysis of anticodon-edited tRNA which display efficacious PTC reversion in eukaryotic cells and mouse skeletal muscle. Notably, our screen identifies ACE-tRNA, in total, with the potential to repair a vast majority of known human disease-causing PTC, but this therapeutic will require overcoming tissue and delivery specific challenges. However, the engineered tRNA, once delivered, faithfully encode their cognate amino acid, thus abrogating spurious effects on downstream protein stability, folding, and trafficking, and consequently negating the need for tandem therapies involving protein folding or trafficking agents. When transfected as cDNA, ACE-tRNAs rescued multiple full-length proteins via PTC suppression; a NLuc luciferase reporter, a model protein HDH, and two disease nonsense mutations in CFTR.
