Project description:This dataset relates to a proteogenomic analysis for Venturia pirina, a fungus that causes scab disease on European pear (Pyrus communis). V. pirina is host specific and infection is thought to be mediated by small, secreted effector proteins. To focus on these effectors we analysed extracts from V. pirina grown in vitro, on cellophane sheets, that mimics the growth habit in infected leaves. LC-MS/MS data was queried against a protein database generated by combining in-silico predicted transcripts with six-frame translations of a whole genome sequence for V. pirina.

Project description:In cardiomyocytes, Ca2+ influx through L-type voltage-gated calcium channels (LTCCs) following membrane depolarization regulates crucial Ca2+-dependent processes including duration and amplitude of the action potentials and excitation-contraction coupling. LTCCs are heteromultimeric proteins composed of the Cav1, Cav, Cav2 and Cav subunits. Here, using ascorbate peroxidase (APEX)-mediated proximity labeling and quantitative proteomics, we identified 61 proteins in the nano-environments of Cav2 in cardiomyocytes. These proteins are involved in diverse cellular functions such as cellular trafficking, muscular contraction, sarcomere organization and excitation-contraction coupling. Moreover, pull-down assays, co-immunoprecipitation analyses and super-resolution imaging using direct stochastic optical reconstruction microscopy (dSTORM) revealed that Cav2 interacts with the ryanodine receptor 2 (RyR2) in adult cardiomyocytes, probably coupling LTCCs and the RyR2 into a supramolecular complex at the dyads. This interaction is mediated by the Src-homology 3 domain of Cav2 and is necessary for an effective pacing frequency‐dependent increase of the Ca2+-induced Ca2+ release mechanism in cardiomyocytes.

Project description:Drought is considered one of the main causes of mortality of holm oak (Quercus ilex) upon seedling plantations in reforestation programs. Although Q. ilex shows high adaptability to extreme climate conditions prevailing in Southern Spain, the genetic variability inherent to this species could be associated with a differential response depending on populations or individuals. The objective of this work was to identify proteins and derived proteotypic peptides to be used as markers of tolerance to drought in holm oak using a targeted post-acquisition proteomics approach. The study was based on a set of proteins identified by shotgun (LC-MSMS) from a drought experiment carried out in Q. ilex seedlings from four Andalusian provenances (Granada, Huelva, Cadiz and Seville). A double strategy, shotgun protein quantification and target peptides quantification post-acquisition data analysis based on proteotypic peptides, was used. For this purpose, an initial list of target peptides consisting in proteotypic peptides derived of proteins highly represented in drought conditions was compiled. Then, the proteotypic peptides list and the raw files from the shotgun experiment were imported into the Skyline software to quantify the relative abundance of the fragments ion peaks. Those peptides significantly more abundant in drought conditions at least in two populations were selected as putative markers of tolerance to drought. These corresponded to proteins belonged to redox, stress related proteins, synthesis, folding and degradation, and primary and secondary metabolism functional groups. Two proteins were found to be increased in three populations, making them especially interesting for validation in subsequent experiments as markers of drought tolerance.

Project description:Scl/Tal1 confers hemogenic competence and prevents cardiomyogenesis in embryonic endothelium. Here we show that Scl both directly activates a broad gene regulatory network required for hematopoietic stem/progenitor cell (HS/PC) development, and represses transcriptional regulators required for cardiogenesis. Cardiac repression occurs during a short developmental window through Scl binding to distant cardiac enhancers that harbor H3K4me1 at this stage. Scl binding to hematopoietic regulators extends throughout HS/PC and erythroid development and spreads from distant enhancers to promoters. Surprisingly, Scl complex partners Gata 1 and 2 are dispensable for hematopoietic versus cardiac specification and Scl binding to the majority of its target genes. Nevertheless, Gata factors co-operate with Scl to activate selected transcription factors to facilitate HS/PC emergence from hemogenic endothelium. These results uncover a dual function for Scl in dictating hematopoietic versus cardiac fate choice and suggest a mechanism by which lineage-specific bHLH factors direct the divergence of competing fates. Project description:Type I toxin-antitoxin (TA) systems are widespread genetic modules in bacterial genomes. They express toxic peptides whose overexpression leads to growth arrest or cell death, whereas antitoxins regulate the expression of toxins, acting as labile antisense RNAs. The Staphylococcus aureus (S. aureus) genome contains and expresses several functional type I TA systems, but their biological functions remain unclear. Here we addressed and challenged experimentally, by proteomics, if a type I TA system, the SprF1/SprG1 pair, influences the overall gene expression in S. aureus. Deleted and complemented S. aureus strains were analyzed for their proteomes, both intracellular and extracellular, during growth. Comparison of intracellular proteomes between the strains points on SprF1 antitoxin as an agent downregulating protein expression. In the strain naturally expressing the SprG1 toxin, cytoplasmic proteins are excreted into the medium, but this is not due to unspecific cell leakages. Such toxin-driven release of the cytoplasmic proteins may modulate the host inflammatory response that, in turn, may amplify the S. aureus infection spread.

Project description:Backgropund:In a major paradigm shift in the last decade, the knowledge about a whole class of non-coding RNAs known as miRNAs has emerged, which have proved these to be important regulators of a wide range of cellular processes by the way of modulation of gene expression. It is reported that some of these miRNAs are modified by addition or deletion of nucleotides at their ends, after biogenesis. However, the biogenesis and functions of these modifications are not well studied in eukaryotes, especially in plants. In this study, we examined the miRNA modifications in different tissues of the various plants, namely rice, tomato and Arabidopsis and identified some common features of such modifications. Results:We have analyzed different aspects of miRNA modifications in plants. To achieve this end, we developed a PERL script to find the modifications in the sequences using small RNA deep sequencing data. The modification occurs in both mature and passenger (star) strands, as well as at both the 5' and 3' ends of miRNAs. Interestingly, we found a position-specific nucleotide biased modification, as evident by increased number of modification at the 5' end with the presence of Cytosine (nucleotide 'C') at the 3âend of the miRNA sequence. The level of modifications is not strictly dependent on the abundance of miRNA. Our study showed that the modification events are independent of plant species, tissue and physiological conditions. Our analysis also indicates that the RNAi enzyme, namely, the RNA dependent RNA polymerase 6 (RDR6) may not have any role in Arabidopsis miRNA modifications. Some of these modified miRNAs are bound to AGO1, suggesting their possible roles in biological processes. Conclusions:This is a first report that reveals that 5' nucleotide additions are preferred for mature miRNA sequences with 3â terminal âCâ nucleotide. Our analysis also indicates that the miRNAs modifications involving addition of nucleotides to the 5â or 3â end are independent of RDR6 activity and are not restricted by plant species, physiological conditions and tissue types. The results also indicate that such modifications might be important for biological processes. small RNA profiles of wild type and RDR6 (-) of Arabidopsis plants were generated using deep sequencing data.

Project description:Intra-tumoral heterogeneity can wreak havoc on current precision medicine strategies due to challenges in sufficient sampling of geographically separated areas of biodiversity distributed across centimeter-scale tumor distances. In particular, modern tissue profiling approaches are still largely designed to only interrogate small tumor fragments; which may constitute a minute and non-representative fraction of the overall neoplasm. To address this gap, we developed a pipeline that leverages deep learning to define topographic histomorphologic fingerprints of tissue and create Histomic Atlases of Variation Of Cancers (HAVOC). Importantly, using a number of spatially-resolved readouts, including mass-spectrometry-based proteomics and immunohistochemisy, we demonstrate that these personalized atlases of histomic variation can define regional cancer boundaries with distinct biological programs. Using larger tumor specimens, we show that HAVOC can map spatial organization of cancer biodiversity spanning tissue coordinates separated by multiple centimeters. By applying this tool to guide profiling of 19 distinct geographic partitions from 6 high-grade gliomas, HAVOC revealed that distinct states of differentiation can often co-exist and be regionally distributed across individual tumors. Finally,to highlight generalizability, we further benchmark HAVOC on additional tumor types and experimental models of heterogeneity. Together, we establish HAVOC as a versatile and accessible tool to generate small-scale maps of tissue heterogeneity and guide regional deployment of molecular resources to relevant and biodiverse tumor niches.
