Snap-heated freeze-free preservation and processing of the urine proteome

ABSTRACT: New method for urine proteome preservation and processing based on thermal stabilization and FASP digestion. Four urine proteomes were preserved during 48 h and 6 months using (i) the classic freeze preservation at -20 °C, (ii) snap-heated freeze-free preservation at laboratory temperature (20 °C) and (iii) snap-heated preservation at -60 °C.

We present a method to preserve and process urine proteins for proteomic analysis in a filter aided sample preparation (FASP) format. Project description:Protein O-glycosylation has long been recognized to be closely associated with many diseases, particularly with tumor proliferation, invasion and metastasis. The ability to efﬁciently proﬁle the variation of O-glycosylation in large-scale clinical samples provides an important approach for the development of biomarkers for cancer diagnosis and for therapeutic response evaluation. Therefore, mass spectrometry (MS)-based techniques for high throughput, in-depth and reliable elucidation of protein O-glycosylation in large clinical cohorts are in high demand. However, the wide existence of serine and threonine residues in the proteome and the tens of mammalian O-glycan types lead to extremely large searching space composed of millions of theoretical combinations of peptides and O-glycans for intact O-glycopeptide database searching. As a result, exceptionally long time is required for database searching which is a major obstacle in O-glycoproteome studies of large clinical cohorts. More importantly, due to the low abundance and poor ionization of intact O-glycopeptides and the stochastic nature of data-dependent MS2 acquisition, substantially elevated missing data levels are inevitable as the sample number increases, which undermines the quantitative comparison across samples. Therefore, we report a new MS data processing strategy that integrates glycoform-specific database searching, reference library-based MS1 feature matching and MS2 identification propagation for fast identification, in-depth and reproducible label-free quantification of O-glycosylation of human urinary proteins. This strategy increases the database searching speeds by up to 20-fold and leads to a 30-40% enhanced intact O-glycopeptide quantification in individual samples with an obviously improved reproducibility. In total, we obtained quantitative information for 1068 intact O-glycopeptides across 36 healthy human urine samples with a 30-40% reduction in the amount of missing data. This is currently the largest dataset of urinary O-glycoproteome and demonstrates the application potential of this new strategy in large-scale clinical investigations.

Project description:Pseudomonas aeruginosa is one of the most frequent pathogen dominant in complicated urinary tract infections (UTI). To unravel the adaptation strategies of P. aeruginosa to the conditions in the urinary tract and to define the underlying regulatory network an artificial growth system mimicking the conditions in the urinary tract was established. Transcriptome analyses were used to investigate the physiological status of P. aeruginosa under this conditions. We performed comparisons to identify genes induced under artificial urinary tract conditions to unravel the adaptive strategies and the underlying regulatory network used by Pseudomonas aeruginosa during urinary tract infections using Affimetrix GeneChips. Pseudomonas aeruginosa wild type strain PAO1 was grown in an artificial in vitro growth system mimicking the conditions in the urinary tract. Therefore, biofilms were grown on the surface of membrane filters placed on agar plates at 37 Â°C up to the late logarithmic state under aerobic and anaerobic conditions (incubated in an anaerobic beanch). An artificial urine medium (AUM) simulating the averaged urine of an human adult was used as nutrient souce. 10-fold diluted Luria Bertani (LB)-medium was used as reference medium. For growth under oxygen depletion the media were supplemented with 50 mM KNO3 to sustain anaerobic respiration. The biofilms were harveted at this time points and resuspsended in 0.9% (w/v) NaCl. The OD578 of biofilm suspension was 0.8 for all tested conditions. First comparison: Identification of genes induced or repressed under aerobic conditions in the P. aeruginosa wild type PAO1. Here we compared the transcriptome profile of P. aeruginosa PAO1 grown aerobically for 18 h to the late logarithmic phase in biofilms on AUM with the transcriptome profile of the PAO1 strain, which was grown aerobically for 18 h to the late logarithmic phase in biofilms on 10-fold diluted LB. Second comparison: Identification of genes induced or repressed under anaerobic conditions in the P. aeruginosa wild type PAO1. Here we compared the transcriptome profile of P. aeruginosa PAO1 grown anaerobically for 2 days up to the late logarithmic phase in biofilms on AUM supplemented with 50 mM nitrate with the transcriptome profile of the PAO1 strain, which was grown anaerobically for 2 days up to the late logarithmic phase in biofilms on 10-fold diluted LB supplemented with 50 mM nitrate.
