Project description:Aneuploidy is a condition frequently found in tumor cells but how it affects cellular physiology is not known. We have characterized one aspect of aneuploidy, the gain of extra chromosomes. We created a collection of haploid yeast strains that each bear an extra copy of one or more of almost all of the yeast chromosomes. Their characterization revealed that aneuploid strains share a number of phenotypes, including defects in cell cycle progression, increased glucose uptake and increased sensitivity to conditions interfering with protein synthesis and protein folding. These phenotypes were observed only in strains carrying additional yeast genes indicating that they reflect the consequences of additional transcription and translation as well as the resulting imbalances in cellular protein composition. We conclude that aneuploidy causes not only a proliferative disadvantage but also a set of phenotypes that is independent of the identity of the individual extra chromosomes. Keywords: CGH, gene expression This series of microarrays compares yeast strains carrying extra chromosomes to wt yeast with normal chromosome content. Both DNA/CGH and gene expression comparisons were done, as noted. In some experiments, biological replicates were performed as noted. Reference wt nucleic acid was most commonly labeled with Cy3. Experiments labeled as "swap" have the wt reference nucleic acid labeled with Cy5, and ratio values for these experiments are reported as Cy3/Cy5.

Project description:This is part of a cross-species approach to characterize transcriptional response of the insect prothoracic gland (PG) to the prothoracicotropic hormone (PTTH). Genome-wide response of the PG to PTTH was analyzed in vitro in Bombyx and in vivo in Drosophila, and the results were compared to identify common components in the PTTH signaling pathway. Bombyx PGs were incubated in vitro for 1 or 3 hours with or without 10 nM recombinant PTTH. 12-18 larvae were used to prepare each RNA sample, and the experiment was conducted twice. Total RNA samples from two independent preparations were combined to obtain a single RNA sample for each treatment, which was subjected to RNA-seq.

Project description:PPP1R1A, or protein phosphatase 1 regulatory inhibitor subunit 1A, is an essential regulatory protein that plays a pivotal role in various cellular processes, including metabolism, cell division, and signal transduction. This protein primarily functions as an inhibitor of protein phosphatase 1 (PP1), which is a major serine/threonine phosphatase responsible for the dephosphorylation of numerous substrates involved in critical signalling pathways [1]. By regulating PP1 activity, PPP1R1A influences diverse physiological functions, including muscle contraction, neuronal signalling, and insulin secretion. Dysregulation of PPP1R1A has been implicated in several diseases, including type 2 diabetes, cardiovascular diseases, and certain cancers, underscoring its significance in maintaining cellular homeostasis and overall metabolic health [2-5]. Due to its regulatory functions, PPP1R1A is a potential target for therapeutic interventions aimed at restoring normal cellular function in pathological conditions. Our previous research demonstrated that disruption of PPP1R1A in INS-1 cells led to decreased insulin secretion and impaired glucose uptake, accompanied by significant downregulation of key β-cell function genes including Ins1, Ins2, Pcsk1, Pdx1, Mafa, and components of the exocytosis and calcium transport machinery [6]. Importantly, cell viability, reactive oxygen species levels, apoptosis, and proliferation remained unaffected, indicating a specific impact on β-cell functional pathways. Additionally, we found that PPP1R1A expression is regulated by PDX1 and can be upregulated by rosiglitazone treatment. Building upon these findings, our current proteomics analysis serves as a continuation to further elucidate the molecular mechanisms by which PPP1R1A modulates β-cell function and insulin secretion. We examined downstream proteins involved in the affected signalling pathways identified in our proteomics analysis. These findings were subsequently validated by western blotting, which corroborated the alterations in key pathway components, thereby strengthening the evidence of PPP1R1A’s regulatory impact on β-cell molecular networks.

We analysed intracrystalline proteins extracted from powdered shell samples that were artificially aged by heating at 110 °C for different time durations (0, 1, 2, 4, 8, 16, 24, 48, 96, 240 h). TMT-labelled quantitative proteomics was used to study the degradation pathways and to identify peptide bonds that were unstable and prone to hydrolysis.

Project description:microRNAs (miRNAs) are a class of small non-coding RNAs involved in the coordination and/or fine-tuning of gene expression. As such, miRNAs are thought to be critical cis-acting regulatory factors that control a wide range of physiological processes in the brain. The datasets presented here represent the miRNA transcriptome of the adult and larval Drosophila melanogaster CNS as determined by small RNA deep sequencing (RNA-Seq). They were derived from adult and larval samples explanted from the animal that contain minimal extraneous (non-neuronal) tissues. Here we present a concise summary of our profiling results as well as the original sequencing data. We identify many miRNAs that are expressed at equal levels in both tissues and several that are significantly enriched in the larval and adult brain. Some of these belong to miRNA families with conserved members in mammals. These datasets should provide a good starting point for others interested in characterizing miRNAs with putative functions in Drosophila neurons. The datasets presented here represent the miRNA transcriptome of the adult and larval Drosophila melanogaster CNS as determined by small RNA deep sequencing (RNA-Seq).

Project description:Shells of pearl oyster are natural biominerals with remarkable properties and can be repaired after damage, which are regulated by biomacromolcules especially shell matrix proteins (SMPs). Identifying SMPs is critical for further understanding the process. Although proteomic methods have been used to reveal the complex protein mixture in mature shells, the proteomics of repaired shells after shell damage have not been reported before. Here, we studied the SMPs of the repaired shells (prismatic layers) 5-10 days after shell damage in Pinctada fucata by integrating transcriptomics and proteomics and compared the microstructure difference between repaired and mature shells. Although the repaired shells are calcite, similar to mature shells, the microstructure of repaired shells has holes in the center of prisms with irregular and curved edges. In total, we found 49 SMPs from the repaired shells including some proteins only existing in mature nacreous layers. Peroxidase-like protein and beta-N-acetylhexosaminidase may be important players in repaired shells. In addition, they have the capability to affect CaCO3 crystallization process in vitro, altering the packing and reducing the crystallinity of crystals. This study could improve our understanding of shell repair process and lay the foundation for studying SMPs-controlled biomineralization.

Project description:The development of protein anti-degradation strategy is important for their storage at ambient conditions. Despite that it is known that biominerals, typical inorganic-organic composites, can preserve proteins at room temperature for a long time, it is unclear the extent of protein degradation under high temperatures. In this study, we examined protein remaining in the toasted abalone shell under high temperatures (200 and 300 °C) by biomineral proteomics method. Surprisingly, 24 proteins including carbonic anhydrase, hemocyanin, actin can still be identified from shells even after toasting under 300°C, not much decreased compared to that in the 200°C-treated and the native shell. However, the microstructure and composition (both mineral and organic matrix) of shells were altered significantly revealed by scanning electron microscopy, infrared spectroscopy, and X-ray diffraction. The well-preserved of proteins may be partially due to the sacrifice of mineral/organic interfaces and the formation of nanopores in the shell at high temperatures. Moreover, the extracted proteins from both groups were able to affect calcium carbonate in vitro. This study has potential implications in various fields such as protein storage at high temperatures and palaeoproteomics.

Project description:The shellfish aquaculture industry provides a sustainable food source and jobs for a growing population. Oysters are the primary aquaculture species produced in the United States and account for a significant portion of seafood exports. Shellfish hatcheries have been experiencing frequent mass mortality events over the last couple of decades that occur approximately 10-14 days after oyster settlement. Settlement is a process that shellfish such as oysters undergo in which they transform from a free-swimming pelagic larvae to a sessile juvenile oyster. In order for this energy-intensive process to be successful, the oyster has to undergo behavioral and morphological changes. This is a vulnerable period in the oyster life cycle and conditions need to be such that they aren’t creating added stress. However, due to the oysters’ vulnerability, this is often a time when bacterial infections can occur, which when occurring with environmental conditions that are unfavorable, can prove to be fatal. In order to help oysters survive this process, scientists at the Taylor Shellfish Hatchery in Quilcene, WA has experimented with altering abiotic and biotic factors such as algal diet densities, pH, water flow rate, among others. At this hatchery, Pacific oysters are typically reared at 23˚C, however preliminary research results have suggested that oysters may have a higher survival rate when held at 29˚C during the settlement period. This pilot experiment attempts to identify differences in protein expression between oyster seed held at 23˚C and 29˚C during the settlement period using novel proteomic technology. Our proteomic results, paired with survival data, suggest that holding oyster seed at 29˚C during the settlement period results in higher survival rates.
