Project description:Cancer-associated fibroblasts (CAFs) are an integral part of the tumor microenvironment often linked to drug resistance. Here, we report that CAFs, but not normal fibroblasts, can promote either resistance or unexpected drug sensitization of different lung cancer cells. Using unbiased secretomics, transcriptomics and tyrosine phosphoproteomics, we observed differential expression of several IGF1R signaling components, such as IGF-binding proteins and IGF1/2, and downstream signaling effects on cancer cells by fibroblasts. IGF1/2 treatment or IGFBP5 silencing in CAFs reversed, while addition of exogenous IGFBPs or pharmacological IGF1R inhibitors phenocopied the sensitizing effects. Combining IGF1R and EGFR inhibitors synergized in 2D and 3D models of different drug-resistant and naïve EGFR-mutant lung cancer cells and decreased tumor growth in vivo. These results suggest that multiple resistance mechanisms coexist within the same cancer cells, that CAFs context-dependently cause drug resistance or sensitization, and that understanding both of these differential mechanisms leads to improved therapeutic approaches.

Project description:Trypanosoma cruzi, the etiological agent of Chagas disease, has a complex life cycle occurring between triatomine insects (responsible for the vectorial transmission of the infection) and mammals. Inside the insect vector, epimastigote forms (proliferative, non-infective to mammals) differentiate into metacyclic trypomastigotes forms (non-proliferative, infective to mammals). This differentiation process happens at the final portion of insect vector’s gut and it is crucial for the progress of T. cruzi life cycle. Factors that play a role in metacyclogenesis include temperature, pH and nutritional stress followed by availability of specific metabolites. Previous results showed that some amino acids such as Pro, His and Gln are able to fully support cell differentiation whereas the BCAAs completely block it. In addition, combination of the “pro-metacyclogenic” amino acid Pro with one of the “anti-metacyclogenic” BCAAs produces viable metacyclics, however, with a drastically reduced infectivity. In order to investigate the peculiarities of metacyclic parasites differentiated in the presence of BCAAs, we performed proteomics analyses to compare metacyclics obtained in triatomine artificial urine (TAU) supplemented with Pro alone and in combination with Leu, Ile or Val. Our analyses revealed that when compared to the metacyclics originated in TAU-Pro, 40 proteins are differentially regulated in metacyclics from TAU-Pro-Leu, whereas 131 and 179 are differentially regulated in TAU-Pro-Ile and TAU-Pro-Val, respectively. From each group, 22, 11 and 13% of the proteins are putatively related to metabolic processes, respectively. Overall, enzymes involved in both glycolysis and TCA cycle are reduced in metacyclics obtained in the presence of Pro-BCAAs whereas enzymes involved in amino acid and purine metabolic pathways are increased. In addition, metacyclics obtained in the presence of Pro-Ile and Pro-Val have enzymes involved in lipid and redox metabolism increased. Together our analyses indicate that metacyclics obtained in the presence of BCAA can have their metabolism reshaped, which in turn can contribute to the reduced infectivity observed in these parasites.

Project description:The vascular endothelial cell (EC) monolayer plays a crucial part in maintaining hemostasis. An extensive array of G protein-coupled receptors (GPCRs) allows ECs to dynamically act on key hemostatic stimuli such as thrombin and histamine. The impact of these individual stimuli on EC signal transduction has been the subject of various studies, but insight into discordant and concordant EC signaling between different GPCRs remain limited. Using mass spectrometry- based phosphoproteomics, we delineated the unbiased signaling response for histamine stimulation in the endothelium and observed highly similar responses between different protease activated receptors (PAR1-4). Finally, we compare both histamine and PAR agonists, indicating uniquely activated proteins between both stimuli, but a general overlapping activation of cell-junction and actin cytoskeletal proteins. Thus, we provide an integrative phosphoproteomic analysis of histamine and PAR agonist in the endothelium that highlights the endothelial response programs that are at the bases of regulating hemostasis.

Project description:Trisomy mapping has long been a powerful means for assigning genes to chicken microchromosome 16 (GGA16). The major histocompatibility complex (MHC-Y, MHC-B) and CD1 genes were previously assigned to GGA16 by trisomy mapping. Here we combined array comparative genomic hybridization (aCGH) with trisomy mapping to investigate unassigned genomic contigs (temporarily assigned to chrUn_random) by the chicken genome sequencing projects for sequences originating from GGA16. We used the Cornell Trisomy chicken line in our study, as this line contains an extra copy of GGA16 and crosses between these individuals generate disomic, trisomic, and tetrasomic GGA16 offspring. Through the analysis of these individuals with aCGH, we compare signal intensities from unknowns to those expected based on copy number, and putatively assign or reject assignment to GGA16 accordingly. A three-condition experiment, where individuals (n=8) are classified based on their GGA16 content, with a total of 24 individuals. Each individual is either disomic (2X), trisomic (3X) or tetrasomic (4X) for GGA16. This 'loop' design also incorporates a dye swap.

Project description:Lysosomal membrane permeabilization (LMP) is an underlying feature of diverse conditions including neurodegeneration. Cells respond by extensive ubiquitylation of membrane-associated proteins for clearance of the organelle through lysophagy that is facilitated by the ubiquitin-directed AAA-ATPase VCP/p97. Here, we assessed the ubiquitylated proteome upon acute LMP and uncovered a large diversity of targets and lysophagy regulators. They include calponin-2 (CNN2) that, along with the Arp2/3 complex, translocates to damaged lysosomes and regulates actin filaments to drive phagophore formation. Importantly, CNN2 needs to be ubiquitylated during the process and eliminated by VCP/p97 and proteasome for efficient lysophagy. Moreover, we identified the small heat shock protein HSPB1 that assists VCP/p97 in extraction of CNN2, and show that other membrane regulators including SNAREs, PICALM, AGFG1 and ARL8B are ubiquitylated during lysophagy. Our data reveal a framework of how ubiquitylation and two effectors, VCP/p97 and HSPB1, cooperate to protect cells from the deleterious effects of LMP.

Project description:KRAS mutation activates multiple intracellular signalling pathways, leading to tumour development and progression. However, whether KRAS mutations are involved in regulating ferroptosis in cancer and the underlying mechanism remains unclear. Here, we constructed stable KRASWT and KRASG12D-mutant cell lines by transfecting wild-type (WT) or G12D plasmids into original KRAS WT cells and detected their cell viability under the treatment of ferroptosis inducer RSL3 or erastin. We found compared with WT cells, KRASG12D-mutated pancreatic and colorectal cancer cells presented greater viability and less cell death, along with lower levels of lipid peroxidation (LPO) and fewer damaged mitochondria, suggesting that the G12D mutation confers resistance to ferroptosis. Moreover, we found that KRASG12D mutated cancer cells demonstrated increased glycolysis and elevated lactate production, which was dependent on MEK-ERK-mediated L-lactate dehydrogenase A (LDHA) phosphorylation. Importantly, lactate supplementation in WT cells also resulted in ferroptosis resistance, indicating that G12D mutation-induced resistance to ferroptosis may be linked to lactate production. Mechanistically, G12D mutation-derived lactate accumulation induces Glutamate-cysteine ligase modifier (GCLM) lactylation, a process catalysed by Acetyl-CoA Acetyltransferase 2 (ACAT2). Inhibition of GCLM lactylation either through the mutation of the lactylation site or by knockdown of ACAT2 diminished the enzymatic activity of Glutamate-cysteine ligase (GCL) and suppressed Glutathione (GSH) synthesis. Ultimately, we found that ACAT2 knockdown can overcomes ferroptosis resistance in G12D-mutated cancer models in vivo. Thus, our study reveals a novel role for the G12D mutation in regulating GCLM lactylation and ferroptosis. Targeting GCLM lactylation may represent a promising strategy for overcoming ferroptosis resistance.

Project description:Kinases govern many cellular responses through the reversible transfer of a phosphate moiety to their substrates. However, pairing a substrate with a kinase is challenging. In proximity labeling experiments, proteins proximal to a target protein are marked by biotinylation, and mass spectrometry can be used for their identification. Here, we combine ascorbate peroxidase (APEX) proximity labeling and a phosphorylation enrichment-based workflow, Phospho-APEX (pAPEX), to rapidly identify phosphorylated and biotinylated neighbor proteins which can be considered for candidate substrates. The pAPEX strategy enriches and quantifies differences in proximity for proteins and phosphorylation sites proximal to an APEX2-tagged kinase under the kinase “ON” and kinase “OFF” conditions. As a proof of concept, we identified candidate substrates of MAPK1 in HEK293T and HCT116 cells and candidate substrates of PKA in HEK293T cells. In addition to many known substrates, C15orf39 was identified and confirmed as a novel MAPK1 substrate. In all, we adapted the proximity labeling-based platform to accommodate phosphorylation analysis for kinase substrate identification. Project description:Ataxia telangiectasia mutated (ATM) is a protein that belongs to the family of phosphatidylinositol 3-kinase (PI3K)-like serine/threonine kinases. Initially identified as a nuclear protein essential for the DNA damage response (DDR) in mitotic cells, it serves as repair coordinator for DNA double-strand breaks (DSBs). Dysfunction of the ATM protein underlies ataxia telangiectasia (A-T), a rare autosomal recessive disorder characterized by immunodeficiency and progressive cerebellar degeneration leading to ataxia. The cause of cerebellar neurodegeneration cannot be explained at present, given that in postmitotic neurons ATM has a cytoplasmic localization. The non-nuclear functions of ATM and their mechanistic link to cerebellar degeneration in A-T remain elusive. In this study we established both phosphoproteomic and proteomic profiles of ATM deficiency in neuroblastoma cells and mouse cerebellum tissue to identify the underlying molecular mechanism and relevant signaling networks.
