Palaeoproteomics of non-avian dinosaur eggshell calcite

ABSTRACT: This is a biomolecular study of the intra-crystalline organic fraction of Late Cretaceous (~80 Ma) sauropod eggshell, which was found to be enriched in endogenous fully racemic amino acids (Glx, Gly, Ala, and Val). However, LC-MS/MS failed to detect any peptide sequences that could be confidently considered endogenous.

Ancient proteins resolve controversy over the identity of Genyornis eggshell

Project description:Here we show the potential of proteins preserved in Pleistocene eggshell for addressing a longstanding controversy in human and evolution: the identity of the extinct bird that laid the eggs which were exploited by Australia’s first inhabitants. The eggs had been originally attributed to the iconic extinct flightless Genyornis newtoni, and subsequently dated to before 50 ±5 ka by Miller et al. (2016). This was taken to represent the extinction date for this endemic megafaunal species and thus implied a role of humans in its demise. A contrasting hypothesis, according to which the eggshell was laid by a large megapode (mound-builder), would therefore acquit humans of their responsibility in the extinction of Genyornis. Ancient protein sequences were reconstructed and used to assess the evolutionary proximity of the undetermined eggshell to extant birds, rejecting the megapode hypothesis. Ancient DNA could not be retrieved from these highly degraded samples, but morphometric data supported the attribution of the eggshell to Genyornis. When used in triangulation to address well-defined hypotheses, palaeoproteomics is a precious tool for reconstructing the evolutionary history of extinct and extant species. Here we show that the identification of Genyornis eggshell implies a more nuanced understanding of the modes of interactions between humans and their environment.

Mineral-bound ostrich eggshell peptides survive for up to 3.8 Ma in equatorial Africa

Project description:Claims for exceptional preservation of biomolecules in the fossil record are contested. Here we demonstrate the role of surface stabilisation in significantly prolonging protein sequence survival to ~3.8 million years. The intracrystalline environment of calcite ostrich (Struthionidae) eggshell encapsulates uterine proteins and molecular dynamics simulations of struthiocalcin-1 & -2, the dominant proteins within the eggshell, reveal that they bind to the mineral surface in distinct domains. By ~3.8 million years the struthiocalcin-1 domain with the lowest calculated binding energy is selectively preserved in eggshell samples from equatorial Africa. Sequence survival is explained by entropy loss of the peptide and water, lowering the effective temperature of the local environment at the peptide mineral interface.

Ostrich eggshell peptides survival into the Miocene (6-9 Ma)

Project description:The oldest authenticated peptide sequences to date were reported in 2016 from 3.8 Ma old ostrich eggshell (OES) from the site of Laetoli, Tanzania (Demarchi et al., 2016). Here we demonstrate survival of the same sequences in 6.5-9Ma OES recovered from a palaeosteppe setting in northwestern China. The eggshell is thicker than those observed in extant species and consistent with the Liushu Struthio sp. ootaxon. These findings push the preservation of ancient proteins back to the Miocene and highlight their potential for paleontology, paleoecology and evolutionary biology.

Non-destructive Palaeoproteomics Of Mummified Human Skin

Project description:Palaeoproteomic study of mummified human skin using a non-destructive sampling technique, based on mixed-bed chromatographic media stabilised on ethylene vinyl acetate membranes (“EVA”), which had previously been used exclusively on historical material, was successful in extracting ancient proteins from the surface of Ancient Egyptian mummies. We tested the method on a decontextualised fragment of skin and assessed the endogeneity of its metaproteome by comparison with a procedural blank. Furthermore, we retrieved and authenticated sequences of collagen and keratin from the mummy of a young woman (Supp. 16747 of the Museum of Anthropology and Ethnography of the University of Turin) who lived and died between 2400 and 2200 BC, during the Old Kingdom of Egypt.

Medieval birth girdle stains LC-MSMS

Project description:This project applied a dry non-invasive method to detect palaeoproteomic evidence from stained manuscripts. The manuscript analysed in this study is a medieval parchment birth girdle (Wellcome Collection Western MS. 632) made in England and thought to be used by pregnant women while giving birth. Using a dry non-invasive sampling method we were able to extract both human and non-human peptides from the stains, including evidence for the use of honey, cereals, ovicaprine milk and legumes. In addition, a large number of human peptides were detected on the birth roll, many of which are found in cervico-vaginal fluid. This suggests that the birth roll was actively used during childbirth. This study is the first to extract and analyse non-collagenous peptides from a parchment document using a dry non-invasive sampling method and demonstrates the potential of this type of analysis for stained manuscripts, providing direct biomolecular evidence for active use.

Project description:Illumina HiSeq technology was used to generate mRNA profiles from Tulasnella calospora mycorrhizal protocorms compared to free-living mycelium . Protocorms and control mycelium were harvested after 30 days and used for RNA extraction. Reads of 2X100bp were generated and aligned to Tulasnella calospora transcripts (http://genome.jgi-psf.org/Tulca1) using CLC Genomics Workbench 6. mRNA profiles from Tulasnella calospora mycorrhizal protocorms and free-living mycelium were generated by paired-end (2x100bp) Illumina HiSeq2000 sequencing. Three biological replicates were sequenced for mycorrhizal and mycelium samples.
