Proteomics analysis of 5 cell lines from the same donor

ABSTRACT: We wanted to compare the proteome of 5 different cell lines originating from the same donor.The proteomics data will be analized along with genomics data.

Cellular proteomic changes in the immediate early phase of HIV-1 and 2 transduction

Project description:Human immunodeficiency viruses type 1 and 2 (HIV-1 and 2) are known to depend on cellular host machinery for their replication and survival. While most of the studies on cellular proteomic and transcriptomic changes focused on the late-phase of the infection, studies of those changes in the early time-points; especially in the case of HIV-2 infection, are widely lacking. Using 2nd generation HIV-1 and 2 VSV-G pseudotyped lentiviral vectors, we transduced HEK-293T cells, and carried out transcriptomic profiling and proteomic analysis of harvested cells at 2h time point, which is representative of the immediate early-phase events in the infection cycle.

Host cell proteome analysis follwoing HIV-1 transduction

Project description:293T cells were infected with HIV-1 pseudovirions, and 0, 4 and 12 hours post-infection, the cell lysates were collected. Label-free proteomics was applied to examine the protein-level changes. Duplicate samples for six time points were collected (0, 4, and 12 hours post-transduction, virus- and mock transduced samples) and analyzed in duplicates, allowing for the measurement of two technical and two biological replicates for each time point. The results were used for the analysis of protein networks implementing both the qualitative and quantitative information.

Identification and label-free quantification of proteins in atherosclerotic human carotid arteries by nanoLC-MS/MS-based shotgun proteomics using data-independent acquisition

Project description:We present a proteomics dataset relying on nanoLC-MS/MS-based shotgun proteomics and using data-independent acquisitions on an Orbitrap hybrid instrument to enable comparisons of protein levels in human carotid endarterectomies with atheromatous plaques, complicated lesions, and healthy vasculature. Study approval, as well as collection and selection of study specimens were described in our previous publication (https://doi.org/https://doi.org/10.1089/ars.2020.8234). Briefly, atherosclerotic samples were obtained from patients by carotid endarterectomies, and healthy carotid arteries (H) were harvested from cadavers of suicide or fatal trauma victims without cardiovascular diseases. All samples were classified by a pathologist according to guidelines by the American Heart Association as atheromatous (A), having complicated lesions (C) and were identical with those having met specified study criteria and included in high-throughput global transcriptomic analyses by RNA-seq earlier. Specifically, inclusion criteria were as follows: samples received within 1 h after endarterectomy, no RNA and protein degradation occurred, blood clot in the artery was absent, and collection of samples was done appropriately. This is a follow up proteomics dataset that used the same samples and the same sample processing protocol but relied on data-dependent acquisition (dataset identifier PXD038922, doi:10.6019/PXD038922). For further comparison, RNA-seq data are also available in the National Center for Biotechnology Information (NCBI) Sequence Read Archive (SRA) database under the accession number PRJNA594843.

Identification of proteins differentially expressed in atherosclerotic human carotid arteries by label-free proteomics

Project description:We present a proteomics dataset that permits the comparison of protein levels in samples obtained from patients by carotid endarterectomies and classified to show complicated lesions and atheromatous plaques, as well in samples from a healthy vasculature. We searched the acquired nanoLC-MS/MS-based shotgun proteomics raw data against a composite human protein sequence database by using MaxQuant and employed label-free quantification. Protein identifications were validated using rigorous criteria, and our statistical analyses based on spectral counts revealed 176 differentially expressed proteins among the study groups. By bioinformatic analyses, many of these proteins implicated acute phase response signaling, liver X receptor/retionid X receptor (LXR/RXR) and farnesoid X receptor/retionid X receptor (FXR/RXR) activation, clathrin-mediated endocytosis and atherosclerosis signaling as top overrepresented canonical pathways. Quantified alteration of protein expressions in the atherosclerosis signaling cascade also confirmed the involvement of macrophages and foam cell formation in the progression towards complicated atheromatous lesions in the atherosclerosis signaling pathway.

Differential responses to stress of two Mycoplasma hyopneumoniae strains

Project description:Mycoplasma hyopneumoniae pathogenic strains, like 7448, are the causative agents of porcine enzootic pneumonia. Non-pathogenic strains, like M. hyopneumoniae J, does not cause disease, although shares the entire repertoire of known virulence-related genes with M. hyopneumoniae 7448. In this context, the differential expression of ortholog genes is likely responsible, at least in part, for differences in pathogenicity or virulence level between these strains. Moreover, in the porcine lung, M. hyopneumoniae faces a hostile environment, with both oxidative and heat stresses. The performed comparative proteomics analyses provided evidence of differential stress responses between a pathogenic and a non-pathogenic M. hyopneumoniae strain, involving tens of proteins, including some known virulence factors. The results suggest that stress conditions trigger the expression of potential virulence factors in the pathogenic M. hyopneumoniae 7448, but not in the non-pathogenic M. hyopneumoniae J.

scRNA-seq in 79 fibroblast cell lines and 31 reprogrammed induced pluripotent stem cell lines for sceQTL analysis

Project description:Here, we performed scRNA-seq on 64,018 fibroblasts from 79 donors and mapped expression quantitative trait loci (eQTLs) at the level of individual cell types. We demonstrate that the majority of eQTLs detected in fibroblasts are specific to an individual cell subtype. To address if the allelic effects on gene expression are maintained following cell reprogramming, we generated scRNA-seq data in 19,967 iPSCs from 31 reprogramed donor lines. We again identify highly cell type specific eQTLs in iPSCs, and show that that the eQTLs in fibroblasts almost entirely disappear during reprogramming.

Small RNA sequencing of human preovulatory cumulus and mural granulosa cells

Project description:The granulosa cells in the mammalian ovarian follicle respond to gonadotropin signalling and are involved in the processes of folliculogenesis and oocyte maturation. Studies on gene expression and regulation in human granulosa cells are of interest due to their potential for estimating the oocyte viability and IVF success. However, the post-transcriptional gene expression studies on miRNA level in the human ovary have been scarce. The current study determined the miRNA profile by deep sequencing of the two intrafollicular somatic cell types: mural and cumulus granulosa cells isolated from women undergoing controlled ovarian stimulation and in vitro fertilization. Paired cumulus and mural granulosa samples were analysed from 3 women participating in IVF procedure. Libraries of all 6 samples were sequenced twice, generating 2 technical replicates for each sample. Differential gene expression study was performed on the pooled results of technical replicates.

Transcriptomic and proteomic retinal pigment epithelium signatures of age-related macular degeneration

Project description:To identify disease-specific transcriptional programs in retinal pigment epithelium (RPE) cells, fibroblasts from 43 patients with geographic atrophy (GA) were reprogrammed into induced pluripotent stem cells (iPSCs) before being differentiated into RPE and compared to those from 36 healthy individuals. 127,659 RPE cells were profiled via single cell RNA-sequencing (scRNA-seq) and cell classification identified 7 cellular states related to RPE maturation.

MeCP2 binds to mCH as neurons mature, influencing transcription and onset of Rett syndrome [mRNA-Seq]

Project description:The postnatal neurodevelopmental disorder Rett syndrome (RTT) is caused by mutations in the gene encoding Methyl-CpG-binding Protein 2 (MeCP2). Despite decades of research, it remains unclear how MeCP2 actually regulates transcription or why RTT features appear only 6-18 months after birth. We examined MeCP2 binding to methylated cytosine in the CH context (mCH, where H = A, C, or T) in the adult mouse brain and found that MeCP2 binds these mCH sites, influencing nucleosome positioning and transcription. Strikingly, this pattern is unique to the mature nervous system, as it requires the increase in mCH after birth to reveal differences in MeCP2 binding to mCG, mCH, and non-methylated DNA elements. This study provides insight into the molecular mechanism governing MeCP2 targeting and how this targeting might contribute to the delayed onset of RTT symptoms. mRNA-Seq were conducted from 7-week-old hypothalamus from MeCP2 knockout mice and their age and genetic background matched wild types control mice. Additonal mRNA-Seq were conducted from 7-week-old hypothalamus from MeCP2 transgenic mice and their age and genetic background matched wild types control mice.
