Comparative microarray analysis of NaV1.8-expressing DRG neurons and cold-sensitive non-NaV1.8-expressing DRG neurons

Project description:The vast majority of cold sensitive DRG neurons from mice do not express the voltage-gated sodium channel NaV1.8. Therefore, we aimed to compare the molecular profiles of NaV1.8 and non-NaV1.8-expressing neurons using microarray analysis. Fluorescent activated cell sorting was performed at 4 degrees centigrade on acutely dissociated DRG neurons from mice expressing NaV1.8-Cre, Pirt-GCaMP3 and a Cre-dependent global reporter (td tomato). NaV1.8-expressing neurons were sorted based on their reporter fluorescence (td tomato; red) and putative cold sensing neurons were sorted based on their GCaMP3 fluorescence at 4 degrees centigrade and absence of Cre-dependent reporter fluorescence. A total of three mice were used (samples one, two and three) with GCaMP3 only and NaV1.8-expressing neurons forming two relative populations within each sample (eg. GC3 one is the experimental counterpart of Tom one).

TGF-beta-mediated microRNA expression in breast cancer cells

Project description:We utilized 3D-organotypic cultures whose physical properties were altered by inclusiong of type I collagen to create biomechanically rigid microenvironments that approximated those typically observed in primary mammary tumors. Compliant 3D-organotypic cultures were also generated to recapitulate the biomechanical properties of pulmonary microenvironments typically encountered by disseminated breast carcioma cells. The murine 4T1 progression series represents an established model of triple negative breast cancer development and metastasis and consists of isogenically-derived nonmetastatic 67NR, systemically invasive 4TO7, and highly metastatic 4T1 cells that were propagated for 6 days in the absense or presense of TGF-beta in either rigid or compliant 3D-cultures. Afterward, total RNA was extracted and subjected to miRNA profiling. two replicates of each growth and treatment condition for each cell line.

Neural progenitor cells were isolated from the subventricular zone and hippocampus and cultured for 2 consecutive neurosphere assays. RNA was then extracted from the cells, and the microarray labelling, hybridization, and scanning was conducted by the Génome Québec Innovation Centre (Montréal, Canada).

Microarray data of the subventricular zone and hippocampal tissue from mice exposed to room air or hyperoxia during the neonatal period

Project description:This experiment aimed to investigate the differences in the transcriptional profile of the neurogenic niche regions of mouse pups that were raised in room air verses mouse pups that were exposed to hyperoxia during the neonatal period. Pups were housed in room air or hyperoxia (85% O2) from P0 to P14. Brain tissue (the subventricular zone and the hippocampus) was collected at P14 and 12 months of age. RNA was extracted from the brain tissue and the microarray labelling, hybridization, and scanning was conducted by the Génome Québec Innovation Centre (Montréal, Canada).

Gene expression profiling of human whole-blood samples before and after the administration of recombinant human erythropoietin

Project description:As part of cross-platform comparisons of microarray and RNA-seq, this current experiment using the Affymetrix Human Transcriptome Array 2.0 aimed to quantify gene-level expression in subjects administered recombinant human erythropoietin over a 10-week protocol for the identification of gene signatures of blood doping. These results were compared to results obtained from other gene expression quantification platforms using the same experimental cohort, including the Illumina HumanHT-12v4 Expression BeadChips (archived in ArrayExpression; E-MTAB-2874), Illumina NextSeq 500 and MGI DNBSEQ-G400RS.

The trade-off hypothesis of oocyte quantity and quality in gonadotropin-stimulated ovarian regime: proteome profile of superovulated vs naturally ovulated mouse oocytes

Project description:In order to clarify if there is a tradeoff between quantity and quality of oocytes retrieved after ovarian stimulation, we compared the protein expression of mouse oocytes and embryos with vs without a background of ovarian stimulation using gonadotropins, administered according to the standard protocol in use since more than 50 years (PMID 13185277; PMID 13475597). The data we gathered contribute to a more complete understanding of embryonic gene expression, by taking into account the effect of the commonly used superovulation.

Homarus americanus larval development and metamorphosis

Project description:Transcriptional profiling of larval stage I - IV of Homarus americanus, for assessment of stage specific developmental gene expression. Individuals from each stage were gathered in July of 2009 and 2010. A reference design was used to permit comparison of all stages. Study aims included assessment of global gene expression of larval development of healthy larvae, and identifying novel molecular pathways involved in H. americanus development. Four condition experiment, stage I - IV individuals: 10 biological replicates per stage. Stages collected independantly from each other; sampling conducted over 2 seasons. Reference sample prepared from pooled RNA of 4 individuals per stage.

Transcription factors MYOCD, SRF, Mesp1 and SMARCD3 significantly enhance the cardio-inducing effect of GATA4, TBX5, and MEF2C during direct cellular reprogramming

Project description:Transient over-expression of defined combinations of master regulator genes can effectively induce cellular reprogramming: the acquisition of an alternative predicted phenotype from a differentiated cell lineage. This can be of particular importance in cardiac regenerative medicine wherein the heart lacks the capacity to heal itself, but simultaneously contains a large pool of fibroblasts. In this study we determined the cardio-inducing capacity of ten transcription factors to actuate cellular reprogramming of mouse embryonic fibroblasts into cardiomyocyte-like cells. Over-expression of transcription factors MYOCD and SRF alone or in conjunction with Mesp1 and SMARCD3 significantly enhanced the basal but necessary cardio-inducing effect of the previously reported GATA4, TBX5, and MEF2C. In particular, combinations of five or seven transcription factors significantly enhanced the activation of cardiac reporter vectors, and induced an upregulation of cardiac-specific genes. Global gene expression analysis also demonstrated a significantly greater cardio-inducing effect when the transcription factors MYOCD and SRF were used. Detection of cross-striated cells was highly dependent on the cell culture conditions and was enhanced by the addition of valproic acid and JAK inhibitor. Although we detected Ca2+ transient oscillations in the reprogrammed cells, we did not detect significant changes in resting membrane potential or spontaneously contracting cells. This study further elucidates the cardio-inducing effect of the transcriptional networks involved in cardiac cellular reprogramming, contributing to the ongoing rational design of a robust protocol required for cardiac regenerative therapies. Mouse embryonic fibroblasts were transduced lentiviruses allowing the inducible overexpression of three unique sets of transcription factors and negative control. A total of four experimental groups which included three biological replicates in each.

Exposure of Apis mellifera to anti-Varroa destructor formic acid treatment induces significant proteomic alterations.

Project description:The parasitic mite Varroa destructor is a major threat to the health and productivity of Apis mellifera hives and induces its effect by feeding on the fat body of larvae/pupae and transmitting viruses. Control of Varroa populations can be attempted using a variety of treatments and the effect of one of these (the formic acid containing - Mite Away Quick (MAQ) strips) on the proteome of A. mellifera was assessed in this work. Samples of A. mellifera were isolated from hives one week prior to MAQ treatment, during the week of treatment and for two weeks after end of treatment, proteins were extracted and analysed by label free quantitative proteomics. The results indicated that samples isolated during the week of treatment showed increased abundance of a range of cuticular proteins (+ 2.65 fold to + 6.64 fold) and decreased abundance of proteins that deal with xenobiotics (Cytochrome P450 subunits -11.38 fold to -2.16 fold) Interestingly some proteins associated with the oxidative phosphorylation pathway were increased in abundance (Cox5a and Cox5b) but others such as (Coxfa4) were decreased. The results presented here reveal that application of MAQ strips caused a dramatic disruption to the proteome of A. mellifera but the effect is transient and that by two weeks after the end of treatment the proteome has returned to resemble that of the untreated control. While MAQ strips are effective in reducing Varroa populations, the results presented here indicate they can adversely affect the proteome of A. mellifera and may contribute to the elevated stress in hives previously affected by Varroa parasitisation.
