Project description:In order to clarify if there is a tradeoff between quantity and quality of oocytes retrieved after ovarian stimulation, we compared the protein expression of mouse oocytes and embryos with vs without a background of ovarian stimulation using gonadotropins, administered according to the standard protocol in use since more than 50 years (PMID 13185277; PMID 13475597). The data we gathered contribute to a more complete understanding of embryonic gene expression, by taking into account the effect of the commonly used superovulation.

Project description:Transcriptional profiling of larval stage I - IV of Homarus americanus, for assessment of stage specific developmental gene expression. Individuals from each stage were gathered in July of 2009 and 2010. A reference design was used to permit comparison of all stages. Study aims included assessment of global gene expression of larval development of healthy larvae, and identifying novel molecular pathways involved in H. americanus development. Four condition experiment, stage I - IV individuals: 10 biological replicates per stage. Stages collected independantly from each other; sampling conducted over 2 seasons. Reference sample prepared from pooled RNA of 4 individuals per stage.

Project description:The parasitic mite Varroa destructor is a major threat to the health and productivity of Apis mellifera hives and induces its effect by feeding on the fat body of larvae/pupae and transmitting viruses. Control of Varroa populations can be attempted using a variety of treatments and the effect of one of these (the formic acid containing - Mite Away Quick (MAQ) strips) on the proteome of A. mellifera was assessed in this work. Samples of A. mellifera were isolated from hives one week prior to MAQ treatment, during the week of treatment and for two weeks after end of treatment, proteins were extracted and analysed by label free quantitative proteomics. The results indicated that samples isolated during the week of treatment showed increased abundance of a range of cuticular proteins (+ 2.65 fold to + 6.64 fold) and decreased abundance of proteins that deal with xenobiotics (Cytochrome P450 subunits -11.38 fold to -2.16 fold) Interestingly some proteins associated with the oxidative phosphorylation pathway were increased in abundance (Cox5a and Cox5b) but others such as (Coxfa4) were decreased. The results presented here reveal that application of MAQ strips caused a dramatic disruption to the proteome of A. mellifera but the effect is transient and that by two weeks after the end of treatment the proteome has returned to resemble that of the untreated control. While MAQ strips are effective in reducing Varroa populations, the results presented here indicate they can adversely affect the proteome of A. mellifera and may contribute to the elevated stress in hives previously affected by Varroa parasitisation.

Project description:The heat-shock response is a complex cellular program that induces major changes in protein translation, folding and degradation to alleviate toxicity caused by protein misfolding. While heat-shock has been widely used to study proteostasis, it remained unclear how misfolded proteins are targeted for proteolysis in these conditions. We found that Rsp5 and its mammalian homologue Nedd4 are the main E3-ligases responsible for the increased ubiquitination induced by heat-stress. We determined that Rsp5 ubiquitinates cytosolic misfolded proteins upon heat-shock for proteasome degradation. We found that ubiquitination of heat-induced substrates requires the Hsp40 co-chaperone Ydj1 that is further associated with Rsp5 upon heat-shock. Additionally, ubiquitination is also promoted by PY Rsp5-binding motifs found primarily in the structured regions of stress-induced substrates, which can act as heat-induced degrons. Our results support a bipartite recognition mechanism combining direct and chaperone-dependent ubiquitination of misfolded cytosolic proteins by Rsp5.

Project description:Chronic social isolation (CSIS) is a risk factor for human major depressive disorder (MDD). Fluoxetine (Flx) is an antidepressant commonly used for first-line MDD therapy. However, its downstream mechanisms of action, beyond serotonergic signaling, remain elusive. We aimed to analyze the effects of CSIS followed by chronic Flx treatment on proteome changes in the adult male rat prefrontal cortex (PFC) cytosolic and non-synaptic mitochondria (NSM)-enriched fractions. Treatment with Flx ameliorated depression-like behaviors in CSIS-induced rat model of depression as assessed by sucrose preference test and forced swim test. Proteomic data showed that Flx increased the expression of proteins involved in cytoskeleton and regulation of intracellular Ca2+ homeostasis in the cytosol and of enzymes linking the glycolytic pathway to the citric acid cycle (Dlat) and ATPase-coupled ion transmembrane transport in NSM. CSIS resulted in down-regulation of cytosolic proteins involved in proteasome/ubiquitination processes and glutathione antioxidative system and up-regulated expression of key enzymes participating in oxidative phosphorylation. Presence of cytochrome c in the cytosol indicated compromised mitochondrial membrane integrity. Flx treatment in CSIS rats showed predominately an upregulation of vesicle-mediated transport proteins and reduced Uqcrfs1 along with transport in NSM, favoring reduced energy metabolism. Our data suggest that proteins from both cytosol and NSM-enriched fractions are affected by Flx in a key brain region associated with stress response, cognitive process and regulation of emotion.

Project description:Aspergillus fumigatus is an environmental saprophyte and opportunistic fungal pathogen of the human lung. Serially passaging of A. fumigatus on an agar produced from Galleria mellonella larvae produced strains showing alterations in virulence, anti-fungal susceptibility and in protein abundances that may indicate a degree of adaptation or selection after 25 passages on the artificial agar. While passaged strains demonstrated reduced virulence in G. mellonella larvae, they demonstrated increased tolerance to haemocyte mediated killing, hydrogen peroxide, itraconazole and amphotericin B. Label-free proteomic analysis of control and passaged A. fumigatus strains revealed a total of 3329 proteins of which, 1902 remained following filtration and 32 proteins were statistically significant and differentially abundant. Proteins that play a role in the oxidative stress response were altered in abundance in the passaged strain and included (S)-S-oxide reductase (+2.63 fold), developmental regulator FlbA (+2.27 fold) and histone H2A.Z (-1.82 fold). The results presented here indicate that prolonged culturing of A. fumigatus on Galleria extract agar results in alterations in susceptibility to oxidative stress and in the abundance of proteins associated with the oxidative stress response. The phenomenon may be a result of selection for strains suitable for survival in the adverse conditions imposed by the innate immune response.

Project description:Aspergillus fumigatus is an opportunistic fungal pathogen of the lungs resulting in both chronic and acute infection. The fungus interacts with numerous bacteria that compose the microflora of the lung including Pseudomonas aeruginosa and Klebsiella pneumoniae, both common isolates from Cystic fibrosis sputum. It is well documented that bacterial and fungal interactions both physically and through production of secreted products which can alter the growth and virulence of other species. The interaction with P. aeruginosa has been characterised previously indicating decreased growth and increased gliotoxin production in the presence of cells and the opposite when only exposed to culture filtrate. In our analysis exposure of cell free culture filtrate inhibited fungal growth and increased gliotoxin production. This was supported with proteomic analysis indicating reduction in 1,3-beta-glucanosyltransferase (-3.97 fold), methyl sterol monooxygenase erg25B (-2.9 fold) and Calcium/calmodulin dependent protein kinase (-4.2 fold) involved in fungal development. Coupled with increased expression of Glutathione S-transferase gliG (6.17 fold), non-ribosomal peptide synthase gliP (3.67 fold), O-methyltransferase gliM (3.5 fold), Gamma-glutamyl acyltransferase gliK (2.89 fold) and thioredoxin reductase gliT (2.33 fold) involved in Gliotoxin production indicate a possible shift towards secondary metabolism. Qualitative proteomic analysis of the bacterial supernatant also elucidates possible mechanisms for these alterations including physical interaction by Outer membrane protein A, High-affinity zinc uptake system protein ZnuA and Iron uptake system component EfeO reducing essential nutrient availability, enzymatic activity including Periplasmic serine endoprotease DegP-like and redox active proteins including Alkyl hydroperoxide reductase C. These proteomic alterations to the fungus could have implications for the severity of virulence in the context of coinfection and may impact disease progression.

Project description:Analysis of T-cells isolated from CD3+ T-cells of patients with B-cell chronic lymphocytic leukemia (B-CLL). In contrast to other types of cancers, the non-malignant T-cell compartment of B CLL patients is expanded. Results provide insights into the role of T-cells in B-CLL. Purified T-cells of B-CLL patients and normal donor T-cells were analyzed on microarrays to identify differentially expressed genes. The normal donor T-cell control data sets (n=8) have been previously published in the GDS2908 record.
