The interactome of Zbtb2 in mouse embryonic stem cells

Project description:Zbtb2 is a transcription factor that plays a role in mouse embryonic stem cell (mESC) differentiation. We pulled-down endogenously tagged Zbtb2-FLAG in mESCs and found a complex interactome. We characterized the Zbtb2 complex further by co-pull-downs of overexpressed Zbtb2-AVI, after mutation of individual Zbtb2 domains or of complex subunits, as well as by taking advantage of a tagged construct displaying dominant negative activity (Zbtb2-HAF).

DNAJC9 integrates heat shock molecular chaperones into the histone chaperone network

Project description:From biosynthesis to assembly into nucleosomes, histones are handed through a cascade of histone chaperones, which shield histones from non-specific interactions. Whether mechanisms exist to safeguard the histone fold during histone chaperone handover events or to release trapped intermediates is unclear. Using structure-guided and functional proteomics, we identify and characterize a histone chaperone function of DNAJC9, a heat shock co-chaperone that promotes HSP70-mediated catalysis. We elucidate the structure of DNAJC9, in a histone H3-H4 co-chaperone complex with MCM2, revealing how this dual histone and heat shock co-chaperone binds histone substrates. We show that DNAJC9 recruits HSP70-type enzymes via its J domain to fold histone H3-H4 substrates: upstream in the histone supply chain, during replication- and transcription-coupled nucleosome assembly, and to clean up spurious interactions. With its dual functionality, DNAJC9 integrates ATP-resourced protein folding into the his one supply pathway to resolve aberrant intermediates throughout the dynamic lives of histones.

Proteomic analysis of S-nitrosylated nuclear proteins in rat cortical neurons

Project description:S-nitrosothiol Resin Assisted Capture(SNORAC) coupled with mass spectrometry analysis has been used to study S-nitrosylated proteins in rat cortical neurons. Proteins were captured on the resin by covalently attaching their former S-NO moiety. Then, nistrosylated proteins were eluted by on-bead digestion. Formerly S-nitrosylated peptides were also eluted from the beads in a second step, and analyzed separately for assessment of the nitrosylation site (qualitative analysis). Out of over 600 nitrosyltated proteins, 131 proteins have never been shown to be S-nitrosylated in any system and 612 are new targets of S-nitrosylation in cortical neurons. The site(s) of Snitrosylation were also identified for 59% of the targets.

The screening of cross-reactive targets of recombinant anti-collagen antibody R69-4

Project description:Rheumatoid arthritis (RA) is an autoimmune disease affecting approximately 0.5% of the global population. Despite its prevalence, there is no known cure, underscoring the persistent need for novel therapeutic strategies. In previous studies, we identified a specific subset of antibodies that target an epitope (F4) on type-II collagen (COL2), which seemed to offer protection against arthritis. Leveraging these findings, we have engineered a range of recombinant antibodies against this epitope. Notably, one such antibody, R69-4, has shown significant potential in suppressing arthritis. Here, we aim to identify potential cross-reactive targets of R69-4 to better understand its mechanism of action.

Quantifying gene expression control by growth and metabolism reveals distinct regulation of central carbon metabolism genes in yeast

Project description:Here we quantitatively describe the influence of cell growth rate and amino acid metabolic context on gene expression in the eukaryal model organism Saccharomyces cerevisiae. We show that growth rate and metabolic cues regulate ~70% of the yeast transcriptome and proteome, thereby exerting gene expression control in a global manner. We find that the growth rate-dependent differential gene expression largely reflects changing availabilities of the mRNA and protein synthesis machineries, while metabolic cues influences gene expression through the availabilities of amino acids and nucleotides. Genes in central carbon metabolism, however, are regulated independently of these global physiological controls, demonstrating distinct mechanisms to control their expression levels.

Suppressors of amyloid-beta toxicity improve recombinant protein production by reducing oxidative stress and tunning cellular metabolism

Project description:In this study, we used a yeast Alzheimer’s disease model in which amyloid-β peptides (Aβ42) accumulate and induce stress-related phenotypes similar to overexpression of recombinant proteins. We validated that suppressors of Aβ42 cytotoxicity could reduce cell stress and improve recombinant protein production. Omics analyses and reverse metabolic engineering reveal potential regulatory hubs in cellular metabolism and protein synthesis, which may provide guidelines for engineering other cell factories for efficient protein production.
