Project description:Gender dimorphism exists in the physiological response to diet and other environmental factors. Trans-hydrogenated fatty acid (TFA) intake is associated with an increase in coronary heart disease (CHD), and gender differences in the incidence of CHD are well documented. Neonatal administration of Monosodium Glutamate (MSG) causes stunted heart growth and hypoplasticity; and gender dimorphism at the growth hormone axis has been demonstrated in MSG-treated rodents. The identification of gender dimorphism in cardiac nutrigenomics may provide the basis for gender-specific medicine in the future. We used microarray analysis to examine changes in cardiac gene transcription in response to TFA and/or MSG feeding in male and female C57Bl/6J mice. Our study animals were bred from female C57Bl/6J mice fed a standard chow diet until 6 weeks of age whereupon they were placed on one of 4 different dietary regimens for a period of 3 weeks prior to mating. The four dietary regimens used in this study were: [1] Standard Chow (Control diet) with ad lib drinking water. [2] Standard Chow, with ad lib drinking water containing 0.64 g/L Monosodium Glutamate (MSG diet). [3] Trans fat diet of 20% (w/w) Partially Hydrogenated Vegetable Shortening containing 8.68% w/w Trans fatty acids(TFA diet). [4] Trans fat Diet #5C4M together with ad lib drinking water containing 0.64 g/L Monosodium Glutamate (TFA+MSG diet). Following mating, the 4 groups of dams were maintained on their respective diets throughout the gestation and nursing period. Male and female offspring used in the following experiments were weighed, weaned onto the same diets and maintained on their respective dietary regimens until they reached 32 weeks of age.Cardiac tissues (8 per diet group) were used at 32 weeks for RNA extraction and hybridization on Affymetrix microarrays.

Project description:Prenatal stress (PS) could cause depression of offprsing. Here, relative quantitative phosphoproteomics of hippocampus of PS-S and CON offspring rats were performed using LC-MS/MS to confirm known pathways and identify new areas of depression. A total of 6,790 phosphopeptides, 9,817 phosphorylation sites and 2978 phosphoproteins were detected. Among the 2978 phosphoproteins, 1760 (59.09%) with more than two phosphorylated sites, ENSRNOP00000023460 protein has more than 117 phosphorylated sites, and the average distribution of modification sites per 100 amino acids was 2.97. There were 197 different phophpeptides, including 140 increased phosphopeptides and 57 decreased phosphopeptides in PS-S offspring rats when compared to the CON offspring rats. These differential phosphopeptides corresponded to 100 upregulated and 44 downregulated phosphoproteins respectively. GO enrichment analysis these different phosphoproteins in the first five enrichments of CC category, MF category and BP category were involved in a total of 35 different phosphoproteins and these phosphoproteins were mainly related to myelin, microtubule and synapse associated proteins. The first five enrichment of KEGG pathways were found to be involved in many essential biological pathways, and the first five pathways included amphetamine addiction, insulin secretion, cushing syndrome and circadian entrainment signaling pathway. And these first five pathways were related to nine proteins including Adcy9, Apc, Cacna1c, Camk2a, Camk2b, Camk2g, Ctnnd2, Grin2a, Stx1a. Further research is needed to understand the precise role of these pathways in the depressive-like behavior of offspring rats caused by PS.

Project description:Pattern-recognition receptor (PRR)-triggered immunity (PTI) plays a pivotal role in plant immunity to ward off a wide range of pathogenic microbes. The model liverwort Marchantia polymorpha is gaining popularity in investigating the evolution of plant-microbe interactions. The M. polymorpha is capable of triggering defense-related gene expression by sensing components in bacterial and fungal extracts, suggesting existence of PTI in this plant model. However, the molecular components that would form PTI in M. polymorpha have not yet been described. We show that, in M. polymorpha, lysin motif (LysM) receptor-like kinase (LYK) MpLYK1 and LYK-related (LYR) MpLYR, among four LysM receptor homologs, are required for sensing chitin and peptidoglycan (PGN) fragments and thereby triggering a series of immune responses. Phosphoproteomic analysis of M. polymorpha in response to chitin treatment comprehensively identified regulatory proteins that would shape LysM-mediated PTI. The identified proteins covered homologs of well-described PTI components in angiosperms as well as proteins whose roles in PTI are not yet determined including the blue-light receptor phototropin MpPHOT. We revealed that MpPHOT is required for a negative feedback of defense-related gene expression during PTI. Taken together, this study provides the basic framework of LysM-mediated PTI in M. polymorpha and demonstrates the utility of M. polymorpha as a plant model for discovering novel or fundamental molecular mechanisms underlying PRR-triggered immune signaling in plants.

Project description:The mutation in the budding yeast gene PCNA, pol30-8, as well as deletion of DOT1 (dot1Δ), encoding the only histone H3 K79 methyltransferase in budding yeast, have been implicated in telomeric silencing. To further analyze these mutants, we used microarrays to study whether either pol30-8, dot1Δ or the double mutant leads to changes in gene expression levels when compared to isogenic wild-type strains. ABSTRACT: Telomere-associated position effect variegation (TPEV) in budding yeast has been used as a model for understanding epigenetic inheritance and gene silencing. A widely used assay to identify mutants with improper TPEV employs the URA3 gene at the telomere of chromosome VII-L that can be counter-selected with 5-fluoroorotic acid (5-FOA). 5-FOA resistance has been inferred to represent lack of transcription of URA3 and therefore to represent heterochromatin-induced gene silencing. For two genes implicated in telomere silencing, POL30 and DOT1, we show that the URA3 telomere reporter assay does not reflect their role in heterochromatin formation. Rather, an imbalance in ribonucleotide reductase (RNR), which is induced by 5-FOA, and the specific promoter of URA3 fused to ADH4 at telomere VII-L are jointly responsible for the variegated phenotype. We conclude that metabolic changes caused by the drug employed and certain mutants being studied are incompatible with the use of certain prototrophic markers for TPEV. 3 replicates each of the S. cerevisiae MATalpha wild-type, pol30-8, dot1Δ and pol30-8 dot1Δ strains carrying the epigenetic silencing reporter genes hmr::ADE2 and URA3-VIIL (in the W303 genetic background; the ade2-1 and ura3-1 alleles normally present in this background were deleted) were grown to mid-logarithmic phase and harvested for RNA extraction and hybridization on Affymetrix microarrays.

Project description:The pathogenic bacterium Francisella tularensis possesses a non-canonical T6SS encoded on the Francisella pathogenicity island (FPI) that is essential for efficient phagosomal escape and access to the cytosolic compartment of infected host cells. Using a global and site-specific phosphoproteomic analysis of F. novicida, we identified a phosphorylated form of IglB, which constitutes with iglA the outer sheath of the T6SS. We show here that substitution of the unique phosphorylated tyrosine (Y139) of IglB to alanine or to the non-phosphorylatable analogue phenylalanine prevents the formation of the sheath-like structures and impairs normal bacterial phagosomal escape. We propose that IglB phosphorylation is involved in the dynamics of assembly-disassembly of the sheath.

Project description:Insulin resistance is an important factor in the pathophysiology of many metabolic disorders. The aim of this study was to uncover the cell autonomous determinants of insulin resistance using induced pluripotent stem cell (iPSC)-derived myoblasts (iMyos). Here, we found that iMyos from insulin resistant non-diabetic individuals show impaired insulin signaling, defective insulin-stimulated glucose uptake and glycogen synthase activity compared to insulin sensitive individuals. Global phosphoproteomic analysis uncovered a large network of altered protein phosphorylations in insulin resistance, mostly outside the canonical insulin-signaling cascade. More surprisingly, we observed striking differences in the phosphoproteomic signature from male versus female subjects, including changes in DNA and RNA processing, GTPase signaling, and SUMOylation/ubiquitination. These findings unravel cell autonomous mechanisms underlying insulin resistance and demonstrate a previously unrecognized supernetwork of cell signaling differences in males and females that must be considered in understanding the molecular basis of sex-based differences in normal physiology and disease.

Project description:Cryptotanshinone (CTS) is a lipophilic constituent of Salvia miltiorrhiza, with a broad-spectrum anticancer activity. We have observed that CTS enhances the efficacy of gefitinib in human lung cancer H1975 cells, yet little is known about its molecular mechanism. To explore how CTS enhances H1975 cell sensitivity to gefitinib, we figured out differential proteins of H1975 cells treated by gefitinib alone or in combination with CTS using label-free liquid chromatography-mass spectrometry (LC-MS). Gene Ontology (GO), Kyoto Encyclopedia of Genes and Genomes (KEGG), and protein-protein interaction (PPI) bioinformatic analyses of the differential proteins were performed. CTS enhanced H1975 cell sensitivity to gefitinib in vitro and in vivo, with 115 and 128 differential proteins identified respectively. GO enrichment, KEGG analysis, and PPI network comprehensively demonstrated that CTS mainly impacted the redox process and fatty acid metabolism in H1975 cells. Moreover, three differential proteins were validated by RT-qPCR and Western blot. In conclusion, we used a proteomic method to study the mechanism of CTS enhancing gefitinib sensitivity in H1975 cells. Our finding reveals the potential protein targets of CTS in overcoming gefitinib resistance which may be therapeutical targets in lung cancer.

Project description:Plant virus triggers numerous responses in its insect vectors. Using the iTRAQ-based quantitative proteomics analysis. Early responses of the insect vector small brown planthopper (Laodelphax striatellus Fallén, SBPH) after acquiring Rice black-streaked dwarf virus (RBSDV) at 3 days and 5 days post first access to disease plants (padp), respectively, were revealed. A total of 582 differentially abundant proteins (DAPs) in SBPH with a fold change > 1.500 or <0.667 (p-value<0.05) were identified. The proteomic analysis in SBPH at 3 days padp revealed 106 high abundant proteins and 193 low abundant proteins, while 5 days padp revealed 214 high abundant proteins and 182 low abundant proteins. Among them, 51 high abundant proteins and 42 low abundant proteins were consistently differentially abundant at both 3 days and 5 days padp.

Project description:The transcriptome of Escherichia coli K-12 has been widely studied over a variety of conditions for the past decade while such studies involving E. coli O157:H7, its pathogenic cousin, are just now being conducted. To better understand the impact of heat shock on E. coli O157:H7, global transcript levels of strain EDL933 cells shifted from 37°C to 50°C for 15 min were compared to cells left at 37°C using microarrays. Keywords: Stress Response Twelve independent RNA samples from heat shocked cultures were paired with twelve independent RNA samples from control cultures for hybridization to twelve two-color microarrays. For six arrays, the control RNA sample was labeled with Cy3 dye and the experimental RNA sample was labeled with Cy5 dye, the dyes were reversed for the other six arrays to overcome dye bias.
