Human MAP4K proteins TAP-LC-MSMS

ABSTRACT: Using a systematic proteomic approach, we define the protein-protein interaction network for MAP4K family kinases in human cells and reveal diverse cellular signaling events involving this key kinase family. We conducted a proteomic analysis of 7 MAP4K proteins, each with two biological replicates , and identified their associated protein complexes in human HEK293T cells using tandem affinity purifications followed by LC-MSMS.

Project description:Tankyrase 1 (TNKS1) and tankyrase 2 (TNKS2) belong to the poly(ADP-ribose) polymerase (PARP) family of proteins, which use NAD+ to modify substrate proteins with ADP-ribose modifications. Tankyrases are implicated involving in multiple cellular functions, including the telomere length control, Wnt/b-catenin pathway regulation, glucose uptake and cell cycle regulation. Emerging evidences reveal the pathological relevance of tankyrase in diseases and propose these two key enzymes as potential drug targets. However, the cellular functions and regulatory machineries of tankyrases are still largely unknown. Through this proteomic analysis, we not only defined the protein-protein interaction map for the tankyrases which revealed 100~150 high confident interacting proteins for tankyrases in various cellular functions, but also uncovered the novel regulating function of tankyrase in peroxisome homeostasis.

To systematically investigate the regulations and functions of human transcription factors, we performed proteomics studies of soluble and chromatin-associated complexes of 56 TFs in HEK293T cells, using tandem-affinity-purification followed by mass spectrometry (TAP/MS). Human Protein Tyrosine Phosphatase Interaction Network

Project description:As the remarkable prevalence of activated protein tyrosine kinases (TKs) as oncoproteins and their mutations being identified in numerous cancers, the control of protein tyrosine phosphorylation has been considered to play a central role in ensuring the homeostasis of cellular physiology and thus, preventing tumorigenesis. Protein tyrosine phosphatases (PTPs) can contribute to this equilibrium of protein tyrosine phosphorylation and thereby antagonize the oncogenic activities of tyrosine kinases, therefore, PTPs are prominently considered to act as tumor suppressors. To achieve a comprehensive understanding of the protein-protein interaction network for this PTP family, we isolated the ~ 70 PTP-associated protein complexes from HEK293T cells and provided a systematically proteomic analysis for this tumor suppressor family.

To systematically investigate the regulations and functions of CDKs, we conducted a proteomic analysis of human CDK family and identified their associated protein complexes in two different cell lines using a modified SAINT (Significance Analysis of INTeractome) method. We discovered 753 HCIPs (high-confidence candidate interaction proteins) in HEK293T cells and 352 HCIPs in MCF10A cells.

Project description:We systematically assessed the transcriptomic changes of lipopolysaccharides (LPS) of mice upon stimulation with immunoglobulins (IVIg), modified immunoglobulins (modIVIg) or vehicle controls in kidney, blood and liver in vivo. Data indicate different in vivo responses to LPS in conjunction with IVIg, modIVIg or vehicle. RNA from murine liver and kidney tissues (LPS+vehicle, LPS+IVIg, LPS+modIVIg; four samples each group) as well as circulating leukocytes from WBC (three samples each group) was extracted and subject to microarray analysis for comparison of transcriptomic responses. Normalization and quality control was performed for each organ separately.

Gene expression profiles of cervical cancers for novel molecular classification

Project description:Cervical cancers is the second most malignancy in women. It has been clinically important histological variants such as squamous cell carcinoma (SCC) and adenocarcinoma (AC) and adenosquamous carcinomas (ASC). It has been postulated that AC and ASC has a worse prognosis than pure SCC. However, many of the mixed or other types confuses its diagnosis and aggressive/resistant behavior of some tumors has resulted in debate for prognostic role of empirical pathological classification. In addition, the prognosis of adenosquamous carcinoma is still under debate. To establish a novel molecular classification of cervical cancer, we investigated intrinsic characteristics using expression profile. A total of 80 cevical cancer samples of following histology were included in this study: 54 SCC, 18 ASC, 6 AC, and 2 others. Replicate number: 2. No control/no reference sample was included.
