Proteomics analysis of egg chorion from wt and Larp6 knockout zebrafish.

ABSTRACT: The protein content of fertilised egg chorions, from larp6a-/-, larp6b-/-, and larp6a-/-;larp6b-/- mutant female zebrafish crossed with mutant males to create maternal zygotic (MZ) mutant lays, were analysed by LC-MS/MS. Three independent biological replicates were analysed per genotype, and Maqxuant label-free quantification (LFQ) was employed to quantify changes in the protein contents.

Systematic Identification of Post-Transcriptional Regulatory Modules

Project description:In our cells, a limited number of RNA binding proteins (RBPs) are responsible for all aspects of RNA metabolism across the entire transcriptome. To accomplish this, RBPs form regulatory units that act on specific target regulons. However, the landscape of RBP combinatorial interactions remains poorly explored. Here, we performed a systematic annotation of RBP combinatorial interactions via multimodal data integration. We built a large-scale map of RBP protein neighborhoods by generating in vivo proximity-dependent biotinylation datasets of 50 human RBPs. In parallel, we used CRISPR interference with single-cell readout to capture transcriptomic changes upon RBP knockdowns. By combining these physical and functional interaction readouts, along with the atlas of RBP mRNA targets from eCLIP assays, we generated an integrated map of functional RBP interactions. We then used this map to match RBPs to their context-specific functions and validated the predicted functions biochemically for four RBPs. This study highlights the previously underappreciated scale of the inter-RBP interactions, be it genetic or physical, and is a first step towards a more comprehensive understanding of post-transcriptional regulatory processes and their underlying molecular grammar.

Interactome analysis of human RBMS1 protein in SW480 cells.

Project description:To identify protein binding partners of endogenous RBMS1, it was immunoprecipicated in triplicate, vs. IgG control, from SW480 colon adenocarcinoma cells, and subjected to MS analysis on an Q-exactive plus Orbitrap mass spectrometer. Raw files 13, 14, and 15 correspond to biological replicate IPs of RBMS1, and Raw files 16, 17, and 18 correspond to biological replicate IPs of IgG control.

Analysis of HNRNPC Interactome in MDA-MB231 parental and LM2 cells

Project description:To define and compare the interactomes of the RNA binding protein HNRNPC in poorly vs. efficiently metastatic breast adenocarcinoma cells, we carried out immunoprecipitation of endogenous HNRNPC from parental MDA-MB231 cells vs. its highly metastatic isogenic derivate, the MDA-MB231-LM2 cells. We used a non-specific MOUSE IgG IP from each line as control. Each IP was performed in triplicate, and analysed by LC-MS/MS, on a Thermo Q-Exactive-plus instrument.

Project description:This data is a case study done in the context of developing methods for assessing the taxonomic composition of microbial communities using metaproteomics. For this study with analyzed phototrophic biomats from two Soda Lakes in the Canadian Rocky Mountains using metaproteomics. For protein identification we generated a metagenome from which we predicted and annotated the protein sequences used to analyze the metaproteomes. The database is available in this PRIDE submission. Lake1 refers to Goodenough Lake (GEM, 51°19'47.64"N 121°38'28.90"W) and Lake2 referes to Last Chance Lake (LCM, 51°19'39.3" N 121°37'59.3"W).

Metaproteomics and direct Protein-SIF of the deep-sea mussel Bathymodiolus childressi and its bacterial symbionts

Project description:Bathymodiolus childressi is a species of deep-sea mussels found predominantly in the Gulf of Mexico. It colonizes cold seeps such as brine pool and oil seeps. The success of these animals in such environment is thought to be due to the symbiotic association of the mussel host with several species of bacteria. The aim of this study is to understand the role of the different partners involved in the symbiotic system using various “-omics” approaches. In addition to protein identification we used the mass spectrometry data generated and submitted with this project to derive the stable carbon isotope ratios for the different members of the symbiosis using the direct Protein-SIF method. The respective isotope pattern file and SIF computation files are included with this submission.

Metaproteomics of the marine gutless oligochaete Olavius algarvensis and its symbionts to determine stable isotope fingerprints using Direct Protein-SIF

Project description:We developed a method that allows measuring the stable carbon isotope composition of individual species in microbial communities using metaproteomics. We call this methods “Direct Protein-SIF”. We validated and tested the method extensively using pure cultures (PXD006762) and mock communities (PXD006118, https://www.ebi.ac.uk/pride/archive/projects/PXD006118). As a case study we applied Direct Protein-SIF to the Olavius algarvensis symbiosis. Olavius algarvensis is a marine worm that lives in shallow-water sediments off the coast of Elba, Italy. The worm has no digestive and excretory system, instead it harbors five bacterial symbionts that fulfill its nutritional and waste recycling needs (http://www.pnas.org/content/109/19/E1173.short). For this project we generated metaproteomes of 14 O. algarvensis individuals. A total of 18 LC-MS/MS runs were generated. For Direct Protein-SIF the data from all runs was combined. In this submission we are including the Direct Protein-SIF specific isotope pattern file as well as the .mzML files and PSM file required as input for the Direct Protein-SIF software (Calis-p). In addition to the Olavius algarvensis samples a protein reference material (MKH files) was measured. The respective .raw files and isotopic pattern files are available through project PXD006762 (see publication for details on how the reference material is used to calibrate the method).

Differential proteomics of Lenisia limosa (Breviatea) and its epibiotic Arcobacter symbiont

Project description:The Breviatea form a lineage of free-living protists that emerged over 800 million years ago as a sister clade to opistokonta, comprising animals and fungi. Breviates conserved the ability to thrive in absence of oxygen which was an important adaptation to the low oceanic oxygen-levels that prevailed by that time. We previously found that the novel breviate, Lenisia limosa, gen. et sp. nov., was opportunistically colonized by relatives of animal-associated Arcobacter. Here we used differential proteomics to investigate how the presence/absence of symbiotic Arcobacter is manifested in Lenisia limosa's proteome. Vice versa, we also measured how symbiosis is reflected in Arcobacter's proteome. The results provide a resource to characterize the molecular underpinnings of a novel protist-prokaryote symbiosis.

An omics-based metabolic model of methane-driven denitrification by aerobic methanotrophic bacteria

Project description:Methylomonas denitrificans is the first characterized organism that couples methane oxidation to nitrate reduction in pure culture without a partner. The aim of this study is to develop a metabolic model of methane driven nitrate respiration using a multi-level omics approach. Samples of M. denitrificans biomass were harvested during growth at high and limiting oxygen and whole transcriptome/proteome analyses were carried out on samples from both conditions. Comparative analysis of transcript and protein abundance between the two conditions was used to develop a metabolic model of methane driven nitrate respiration. 1. Proteomics of Candidatus Thiodiazotropha endoloripes, the chemosynthetic symbiont of the lucinid clam Loripes lucinalis from the Bay of Fetovaia

Project description:The Lucinidae is a large family of marine bivalves. They occur in diverse habitats from shallow-water seagrass sediments to deep-sea hydrothermal vents. All members of this family so far investigated host intracellular sulfur-oxidizing symbionts that belong to the Gammaproteobacteria. We recently discovered the capability for nitrogen fixation in draft genomes of the symbionts of Loripes lucinalis from the Bay of Fetovaia, Elba, Italy. With proteomics, we investigated whether the genes for nitrogen fixation are expressed by the symbionts.
