BioID of SUMOylation-deficient glucocorticoid receptor GR3KR

ABSTRACT: Purpose of these experiments was to assess the effect of glucocorticoid receptor SUMOylation on its protein-protein interactions using BioID. Experiments were performed with SUMOylation deficient GR3KR (K277,293,703R) fused to the BirA* biotin ligase tag.

Electrophilic lipid mediator 15-deoxy-M-NM-^T12,14-prostaglandin J2 modifies glucocorticoid signaling via receptor SUMOylation

Project description:Cortisol, the central stress hormone in humans, activates the glucocorticoid receptor (GR). Anti-inflammatory effects are the most important pharmaceutical effects mediated by the GR. Inasmuch as electrophilic cyclopentenone prostaglandin 15-deoxy-M-NM-^T12,14-prostaglandin J2 (15d-PGJ2) has potent anti-inflammatory properties and activates the SUMOylation pathway, we have investigated the effect of 15d-PGJ2 on glucocorticoid signaling and receptor SUMOylation. To this end, we studied isogenic HEK293 cells expressing either wild-type GR or SUMOylation-defective GR. Interestingly, 15d-PGJ2 triggered SUMO-2/3 modification in the primary SUMOylation sites of the GR. Gene expression profiling and pathway analyses indicate that 15d-PGJ2 inhibits GR signaling in a genome-wide fashion that is significantly dependent on the GR SUMOylation sites. Chromatin immunoprecipitation assays showed that the repressive effect of 15d-PGJ2 on GR target gene expression occurs in parallel with the inhibition of receptor binding to the target gene chromatin. Furthermore, depletion of the sole SUMO E2 conjugase UBC9 from HEK293 cells confirmed the involvement of active SUMOylation in the regulatory process. Taken together, our data indicate that GR SUMOylation modulates the glucocorticoid signaling during acute cell stress. Our data also suggest that GR SUMOylation modulates crosstalk of the glucocorticoid signaling with other transcription factors that are responsive to cell stress. Cellular Taxonomy of the Mouse Striatum as Revealed by Single-Cell RNAseq

Project description:The striatum contributes to many cognitive processes and disorders, but its cell types are incompletely characterized. We show that microfluidic and FACS-based single-cell RNA sequencing of mouse striatum provides a well-resolved classification of striatal cell type diversity. Transcriptome analysis revealed 10 differentiated distinct cell types, including neurons, astrocytes, oligodendrocytes, ependymal, immune, and vascular cells, and enabled the discovery of numerous novel marker genes. Furthermore, we identified two discrete subtypes of medium spiny neurons (MSN) which have specific markers and which overexpress genes linked to cognitive disorders and addiction. We also describe continuous cellular identities, which increase heterogeneity within discrete cell types. Finally, we identified cell type specific transcription and splicing factors that shape cellular identities by regulating splicing and expression patterns. Our findings suggest that functional diversity within a complex tissue arises from a small number of discrete cell types, which can exist in a continuous spectrum of functional states. We measured the transcriptome of 1208 single striatal cells using two complementary approaches; microfluidic single-cell RNAseq (Mic-scRNAseq) and single cell isolation by FACS (FACS-scRNAseq) (Table S1). Heat shock-induced changes in chromatin binding of SUMO2/3 modified proteins

Project description:Heat shock induces rapid modification of proteins with SUMO2/3. This study concentrated in charaterizing how these changes are reflected on SUMOylation of chromatin bound proteins, trancsription, and chromatin binding of SUMO ligase PIAS1. Comparison of chromatin SUMO2/3 modification pattern in non-stressed and heat shocked K562 and VCaP cells. All samples were done as biological replicates. In K562 cells, SUMO2/3 ChIP-seq was done in non-stressed (37C) and heat shocked (30min at 43C) cells. The effect of heat shock factor 1 (HSF1) to chromatin SUMOylation in HS was studied in HSF1 silenced (shHSF1) K562 cells (non-stressed vs. heat shocked) using scramble shRNA transfected cells as control (shSCR). SUMO2/3, SUMO ligase PIAS1,and RNA polymerase II binding in HS (30 min at 43C) and recovery from HS (1h at 37C after HS) was studied using ChIP-seq. Effect of PIAS1 for chromatin SUMOylation was studied in PIAS1 silenced (siRNA for PIAS1, siPIAS1) cells (non-stressed or heat shocked) using non-targeting siRNA transfected cells as a control (siNON). Effect of SUMOylation to chromatin binding of RNA polymerase II was studied in UBE2I silenced (siRNA for UBE2I) and control (non-targeting siRNA transfected, siNON) VCaP cells (non-stressed or heat shocked). Effect of transtription inhibition for chromatin SUMOylation was studied in TRP (triptolide; 1 micromolar, 3h) and DRB (5,6-Dichlorobenzimidazole 1-beta-D-ribofuranosidase; 100 micromolar, 3h) treated VCaP cells. GRO-seq was used to determine HS-induced changes in nascent transcription in K562 cells.

Amplicons of a ND5 mRNA segment to detect m1A1374 levels in HEK pTRMT10C cells and control cells

Project description:This experiment was set up to assess the effect of TRMT10C overexpression on m1A methylation levels at position 1374 of the mitochondrial encoded ND5 mRNA. To investigate if TRMT10C is the writer enzyme for this m1A site, a cell system providing tetracycline-inducible TRMT10C expression was used (termed pTRMT10C cells). To control the effect of tetracycline itself, a corresponding control cell line without the tetracycline-inducible TRMT10C plasmid was used (termed Ctl cells). Method description: pTRMT10C and Ctl cells were incubated with three different concentrations of tetracycline (0 µg/mL, 0.1 µg/mL and 1 µg/mL) for 24 hours. The RNA was isolated using a Trizol-based protocol. Afterwards a Reverse transcription was performed with the RT SuperScript-IV (SS-IV) and a ND5 specific RT primer. Next, PCR was conducted to amplify the sequence around the m1A position. The amplicon is about 100 bp of length and was sequenced in an Illumina Sequencing MiSeq 2x75 PE run. For both cell lines the m1A analysis method was conducted with 4 biological replicates for each of the three tetracycline concenctraion.

Epidermal growth factor (EGF) an activator of the ERK1/2 signalling cascade is an important spatio-temporal regulator of transcription and, ultimately, of cellular growth and movement. In order to identify lncRNAs regulated by EGF signalling, we sequenced nuclear RNA in the presence or absence of EGF stimulation.

H3K4me1 ChIP-seq of mouse small intestinal epithelium at different development stages (E18.5, P7, P21)

Project description:To assess the role of H3K4me1 in development in mouse small intestinal epithelium, we isolated intestinal epithelium tissue from wild type mice at E18.5, P7 and P21. This tissue was digested to single cells, sorted, fixed, isolated chromatin, and performed ChIP using an H3K4me1 antibody as described in the protocols.
