Transcription profiling of rice plants infected by rice blast fungus

Project description:To investigate plant-fungus interactions in early stage of infection, we analyzed response of rice against Magnaporthe grisea infection deficient mutants. In M. grisea, Mgb1 and Mst12 are essential for development of infection structures. Deletion of MGB1 results in defect in appresorium formation, and MST12, in penetration peg development. Analysis of gene expression profiles in rice by microarray revealed the mutant-specific and R gene dependent gene expression, strongly suggesting that gene-for-gene interaction commences before the penetration into rice cell. Experiment Overall Design: Agilent rice oligo microarray was used to investigate the gene expression profiling in rice plants infected with Guy11, Mgb1 and Mst12. Total RNAs were isolated from fourth leaves at 24 and 48 hpi. Agilent rice DNA chips were used according to the manufactureâs protocol. After hybridization, arrays were scanned using an Agilent Microarray Scanner, and Feature Extraction version 9.1 was used for image analysis and data extraction. Signal intensities derived from inoculated leaved were compared with that of mock-inoculated leaves. In each treatment, the experiment was performed independently three times.

Influence of Cochliobolus miyabeanus and silicon on gene expression in rice leaves (Oryza sativa L.)

Project description:Although Cochliobolus miyabeanus is an important fungal leaf pathogen on rice plants worldwide, it is largely neglected by molecular plant phytopathologists. To shed new light on the molecular and genetic basis of the rice M-bM-^@M-^S C. miyabeanus interaction, we compared the transcriptome of rice leaves 12h post inoculation to uninfected leaves. Even though usable sources of resistance against brown spot disease caused by C. miyabeanus are scarce, silicon application emerges as a sustainable protection strategy. Many articles report the beneficial effect of silicon on brown spot resistance. however the underlying mechanisms remain largely unclear. The influence of silicon application on the transcriptome of healthy and infected rice leaves 12hpi was compared as well in an attempt to disentangle the modulation of silicon-induced brown spot resistance. Comparison between C. miyabeanus- and mock-infected rice leaves 12h post inoculation. This study consist of a 2 x 2 factorial design (infected and non-infected; untreated and silicon-treated) in three biological replicates.

Transcription profiling by array of Arabidopsis after infection with different strains of Agrobacterium tumefaciens

Project description:This study focuses on responses of the host plant to infection with Agrobacterium tumefaciens. Genome wide changes in gene expression were integrated with the alterations in metabolite levels three hours after inoculation of agrobacteria. Plants were infected with the virulent strain C58, harboring a T-DNA, or with strain GV3101, containing a disarmed Ti-plasmid. This allows discrimination between signals which derive from the bacterial pathogen and the T-DNA encoded genes. Experiment Overall Design: The bases of Arabidopsis thaliana (WS-2) inflorescence stalks were wounded and immediately infected with Agrobacterium tumefaciens or mock-infected for three hours. Stalks of intact plants were inoculated with the oncogenic strain C58 (C58 3 hpi 1 to 6) or the non-virulent strain GV3101 (GV3101 3 hpi 1 to 3) to provide conditions close to nature. The gene expression data of three independent experiments of infected material were compared with six non-infected samples (reference 3 hpi 1 to 6). Differential gene expression was determined by applying the LIMMA package (Linear Models for Microarray Data; Smyth, G.K. (2004) Applic. Genet. Mol. Quantitative Proteomic Analysis of ER Stress Response Reveals both Common and Specific Features in Two Contrasting Ecotypes of Arabidopsis

Project description:Accumulation of unfolded/misfolded proteins in endoplasmic reticulum (ER) elicits a well conserved response called the Unfolded Protein Response (UPR), which triggers the up-regulation of downstream genes involved in protein folding, vesicle trafficking, and ER-Associated Degradation (ERAD). Although the dynamic transcriptomic responses and underlying major transcriptional regulators in ER stress response in plants have been well established, the proteome changes induced by ER stress have not been reported in plants. In the current study, we found that the Arabidopsis Ler ecotype is more sensitive to ER stress than the Col ecotype. Quantitative mass spectrometry analysis with Tandem Mass Tag (TMT) isobaric labeling showed that totally 7439 and 7035 proteins were identified from Col and Ler seedlings, with 88 and 113 differentially regulated (FC>1.3 or <0.7, P<0.05) proteins by ER stress in Col and Ler, respectively. Among them, 40 proteins were commonly up-regulated in Col and Ler, of which 10 were not up-regulated in bzip28 bzip60 double mutant (Col background) plants. Of the 19 specifically up-regulated proteins in Col comparing to that in Ler, components in ERAD, N-glycosylation, vesicle trafficking and molecular chaperones were represented. Quantitative RT-PCR showed that genes encoding 7 out of 19 proteins were not up-regulated (FC>1.3 or <0.7, P<0.05) by ER stress in both ecotypes while genes encoding 12 out of 19 proteins were up-regulated by ER stress with no obvious differences in fold change between Col and Ler. Our results experimentally demonstrated the robust ER stress response at proteome level in plants and revealed differentially regulated proteins that may contribute to differed ER stress sensitivity between Col and Ler ecotypes in Arabidopsis.

Arabidopsis Col-0 and cerk1 treated with chitosan or water

Project description:Microbe-associated molecular pattern (MAMP)-triggered immunity (MTI) is the first layer of molecular defense encountered by pathogens when they attempt to infect plants. MTI is dependent on cell surface pattern-recognition receptors (PRR) which act upstream of mitogen-activated protein kinase (MAPK) pathways. Genetic screening and mutant knock-out lines have largely contributed to our knowledge of MTI. However, genetic screening is confined to phenotype-causing mutations and scarcely enables the discovery of redundantly-acting proteins. We sought to discover protein components that contribute in MTI, using a phenotype-independent approach to discern nucleus-localized proteins after MTI induction. We report on the nuclear proteome of Columbia-0 (Col-0) and chitin elicitor receptor kinase 1 (cerk1) mutant plants 15 min after MTI induction. Our approach revealed that MAMP-treated cerk1 plants had many proteins in common with Col-0-treated plants following chitosan treatment. cerk1 plants also manifested several unique proteins that were absent from Col-0 plants when elicited with chitosan indicating that they also perceive chitosan. Detailed analysis of the identified proteins revealed a nuclear accumulation of transcriptional regulators and transcription factors, DNA-modifying enzymes, RNA-binding proteins and ribosomal proteins. No novel MAPKs were found although Receptor for activated C kinase 1, a scaffold protein involved in defense, and a nucleotide binding leucine-rich repeat protein, implicated in resistance to Leptosphaeria maculans, were discovered in the nucleus of chitosan-treated plants and absent from water-treated control plants.

The unfolded protein response (UPR) pathway in Cryptococcus.

Project description:Unique and evolutionarily conserved signaling pathways allow an organism to sense, respond to, and adapt to internal and external environmental cues at its biological niche. In eukaryotic cells, the unfolded protein response (UPR) pathway regulates endoplasmic reticulum (ER) homeostasis upon exposure to environmental changes causing ER stress. The UPR pathway of Cryptococcus neoformans, an opportunistic fungal pathogen, which causes life-threatening meningoencephalitis in immunocompromised individuals, consists of the evolutionarily conserved Ire1 kinase, a unique bZIP transcription factor, Hxl1, and the ER-resident molecular chaperone Kar2/BiP. Although the Cryptococcus UPR pathway regulates ER stress, antifungal drug resistance, and virulence in an Ire1/Hxl1-dependent manner, Ire1 has Hxl1-independent roles in capsule biosynthesis and thermotolerance. In this review, we highlight the conserved and unique features of the Cryptococcus UPR pathway compared with other fungal UPR systems and its importance in the pathogenesis of cryptococcosis and discuss future challenges in this field.

Transcriptional response of Arabidopsis sweet11/sweet12 double mutants upon Colletotrichum higginsianum infection

Project description:In compatible interactions, biotrophic microbial phytopathogens rely on the supply of carbon and nitrogen assimilates by the colonized host tissue. Successful biotrophs need to reprogram host metabolism, which also involves the stimulation of assimilate export from living host cells into the plant-pathogen interface at the infection site. In rice and cassava, SWEET sucrose transporters, are induced by bacterial TAL (transcriptional activator-like) effectors to establish compatibility. A pathogen-specific transcriptional induction of SWEET transporters has also been observed in Arabidopsis leaves upon microbial challenge. Here, we have assessed the question, whether the phloem localized AtSWEET11 and AtSWEET12 transporters represent susceptibility factors in the interaction of Arabidopsis with the fungal hemibiotroph Colletotrichum higginsianum (Ch). Compared to wild type, sweet11/sweet12 double mutants exhibited priming of the SA pathway in mock conditions. To investigate transcriptional changes in C. higgsinanum infected leaves, five-week old Arabidopsis plants were spray infected with 2 Mio. conidia/ ml 1h before lights off and fully expanded leaves of wild type Col-0 and the sweet11/sweet12 double mutant were harvested in three situations: 1) immediately before treatment, 2) from mock treated plants (sprayed with water) at 2.5 days post treatment and 3) from C. higginsianum inoculated leaves during biotrophic colonization at 2.5 days post treatment

Transcription profiling of maize gene expression during infection with Fusarium moniliforme

Project description:The fungal pathogen Fusarium moniliforme causes ear rot in maize. Ear rot in maize is a destructive disease globally caused by Fusarium moniliforme , due to decrease of grain yield and increase of risks in raising livestock by mycotoxins production. Plants have developed various defense pathways to cope with pathogens. We used microarrays to detail the global programme of gene expression during the infection process of Fusarium moniliforme in its host plant to get insights into the defense programs and the host processes potentially involved in plant defense against this pathogen. Experiment Overall Design: In two compared independent experiments plants were infected with the Fusarium moniliforme. Samples from infected bracts of resistant maize (Bt-1) as well as susceptible maize (Ye478) were taken at 4 days post infection. Samples from uninfected control plants were taken at the same time points. For example: R0 (control) and RT (treat) in Bt-1 and S0 (control) and ST (treat) in Ye478.
