TurboID reveals the interaction network of VESICLE-INDUCING PROTEIN IN PLASTIDS (VIPPs) in Chlamydomonas reinhardtii

Project description:In Chlamydomonas reinhardtii, VIPP1 and VIPP2 play a role in the sensing and coping with membrane stress and in thylakoid membrane biogenesis. To gain more insight into these processes, we aimed to identify proteins interacting with VIPP1/2 in the chloroplast under ambient and H2O2 stress conditions and chose proximity labeling (PL) for this purpose. While PL with APEX2 and BioID proved to be inefficient, TurboID resulted in significant biotinylation in vivo, which could be enhanced by exogenously added biotin. Using TurboID-mediated PL with VIPP1/2 as baits we could confirm known interactions of VIPP1 with VIPP2, HSP70B and CDJ2. Novel proteins in the VIPP1/2 interaction network can be grouped into proteins involved in the biogenesis of thylakoid membrane complexes and the regulation of photosynthetic electron transport. A third group comprises 11 proteins of unknown function whose genes are upregulated under chloroplast stress conditions. We named these proteins VIPP PROXIMITY LABELING (VPL1-11) and confirmed the proximity of VIPP1 and VPL2 in a reciprocal experiment. Our results demonstrate the robustness of TurboID-mediated PL for studying protein interaction networks in the chloroplast of Chlamydomonas and pave the way for targeted analyses of the functions of VIPPs in thylakoid biogenesis and chloroplast stress responses.

NDUFAF3 is involved in the assembly of the Q/P module of respiratory complex I in the green microalga Chlamydomonas reinhardtii

Project description:The mitochondrial NADH:ubiquinone oxidoreductase, or complex I, is composed of a hydrophobic arm comprising the P module and a hydrophilic arm comprising the N and Q modules. The assembly of complex I is well characterized in humans and catalyzed by a series of assembly factors that join the Q, P, and N modules sequentially. The complex I of protists and plants contains additional ancestral features, like the ferredoxin bridge that connects the matrix and the membrane arms and the carbonic anhydrase domain, which raises the question of their assembly. In this work, a strain where the assembly factor NDUFAF3 has been tagged with a 3xFLAG at the C-terminal extremity has been investigated in the green microalga Chlamydomonas reinhardtii. Like its human homolog, NDUFAF3 interacts strongly with the classical subunits of the Q and P modules, but also with the carbonic anhydrase domain and C1-FDX, one of the subunits of the ferredoxin bridge. The predicted structural positioning of NDUFAF3 within the Q module suggests a role in the formation of the ferredoxin bridge. In contrast, subunits of the N module are only loosely associated with NDUFAF3. We further demonstrate that the N module is attached at a later stage of assembly, suggesting that Chlamydomonas complex I assembles in a human-like pathway. This contrasts with the situation in Angiosperms where the N and the Q modules are attached together before anchoring to the P module. Altogether, these results highlight a conserved and ancestral role of NDUFAF3 in complex I manufacture.

Comparative quantitative proteomic analysis of Chlamydomonas reinhardtii cells from wild-type and chimeric FNR-PSAF mutant cells

Project description:Photosynthetic linear electron transfer (LET) comprises a solar energy driven pathway tha directs electrons to the production of NADPH, via ferredoxin-NADP+ reductase (FNR), while generating a proton motive force (pmf) to drive ATP synthesis. Both NADPH and ATP are consumed for carbon fixation. However, this pathway can be altered to block NADPH formation while maintaining pmf to produce ATP to enable acclimation of the organism to stress conditions at the expense of carbon fixation. LET and the alternative pathway, cyclic electron transfer (CET) both rely on protein-protein interactions with FNR but creating a knock-out mutant to explore its contribution to LET/CET regulation would be problematic given that FNR is essential. Instead, this project employs two mutants expressing a chimeric FNR-PSAF protein created by CRISPR-Cas9 gene editing: (1) NT12 = fnr-psaf/fnr/Δpsaf and (2) T7 = fnr-psaf/Δfnr/Δpsaf. The effects of these mutants, compared to wild-type cells, on the abundance of selected photosynthesis-related proteins are determined by MS-based quantitative proteomic analysis.

Project description:Like many microalgae unicellular green alga, Chlamydomonas reinhardtii also accumulates energy rich storage lipid and starch under nutrient-limited conditions, such as phosphorus (P) and nitrogen (N) limitation. To dissect the transcriptional regulation of lipid and starch biosynthesis in response to nutrient limitation, we have characterized the biological role of a candidate regulator: the MYB family transcription factor, PSR1 (phosphorus starvation response 1). Genetically modified (psr1 compromised) and wild-type lines were grown under P limiting and sufficient conditions and assayed at two time points by SOLiD RNA-seq.

Global Changes following N-deprivation in Chlamydomonas: 454 sequencing

Project description:Chlamydomonas reinhardtii forms lipid droplets rich in triacylglycerols when nutrient-deprived. To begin studying the mechanisms underlying this process, N-deprivation was used to induce triacylglycerol accumulation and changes in developmental programs such as gametogenesis. Comparative global analysis of transcripts under induced and non-induced conditions was applied as a first approach to study molecular changes that promote or accompany triacylglycerol accumulation in cells encountering a new nutrient environment. Towards this goal, high-throughput sequencing technology was employed to generate large numbers of expressed sequence tags of 8 biologically independent libraries (2 454 libraries, 6 Illumina libraries), four for each condition, N-replete and N-deprived, that allowed a statistically sound comparison of expression levels under the two tested conditions. Inferences on metabolism based on transcriptional analysis can only be indirect but were supported in parts by biochemical experiments. N-deprivation led to a marked redirection of metabolism as the carbon source acetate was no longer converted to cell building blocks by the glyoxylate cycle and gluconeogensis, but funneled directly into fatty acid biosynthesis. Protein biosynthesis and photosynthesis were down-regulated and genes of gametogenesis activated. A notable finding was that the genes encoding photosynthetic accessory PSBS proteins of currently unclear function in C. reinhardtii were strongly expressed following N-deprivation, providing a clue to their physiological role. Lipase-encoding genes were found to be some of the most regulated following N-deprivation, suggesting a remodeling of membranes under these conditions. The data provided here represent a rich source for the exploration of the mechanism of oil accumulation in microalgae. Examing N-replete and N-deprived conditions. Examples of ribosome profiling in chlamydomonas and mouse

Project description:Ribosome profiling is a technique that permits genome-wide, quantitative analysis of translation and has found broad application in recent years. Here, we describe a modified profiling protocol and software package designed to benefit more broadly the translation community in terms of simplicity and utility. The protocol, applicable to diverse organisms, including organelles, is based largely on previously published profiling methodologies, but employs duplex-specific nuclease as a convenient, bias-free, species-independent way to reduce rRNA contamination. Our protocol typically produces high levels of triplet periodicity, facilitating the detection of coding sequences, including upstream, downstream and overlapping open reading frames (ORFs). This feature also allows the identification of an alternative ribosome conformation evident during termination of protein synthesis. To test the effectiveness of DSN in ribosome profiling, we generated Ribo-Seq libraries from mouse tissue culture cells and from the green alga Chlamydomonas reinhardtii.
