Project description:Sequential window acquisition of all theoretical mass spectra (SWATH-MS) requires a spectral library to extract quantitative measurements from the mass spectrometry data acquired in data-independent acquisition mode (DIA). Large combined spectral libraries containing SWATH assays have been generated for humans and several other organisms, but so far no publicly available library exists for measuring the proteome of zebrafish, a rapidly emerging model system in biomedical research. Here, we present a large zebrafish SWATH spectral library to measure the abundance of 104’185 proteotypic peptides from 10’405 proteins. The library includes proteins expressed in 9 different zebrafish tissues (brain, eye, heart, intestine, liver, muscle, ovaries, spleen, and testes) and provides an important new resource to quantify 40% of the protein-coding zebrafish genes. We employ this resource to quantify the proteome across brain, muscle, and liver and characterize divergent expression levels of paralogous proteins in different tissues.

Project description:In individuals, heterogeneous drug response phenotypes result from a complex interplay of dose, drug specificity, genetic background, and environmental factors, thus challenging our understanding of the underlying processes and optimal use of drugs in the clinic. Here, we use mass spectrometry-based quantification of molecular response phenotypes and logic modeling to explain drug response differences in a panel of cell lines. We apply this approach to cellular cholesterol regulation, a biological process with high clinical relevance. From the quantified molecular phenotypes elicited by various targeted pharmacologic or genetic treatments, we generated cell-line-specific models that quantified the processes beneath the idiotypic intracellular drug responses. The models revealed that in addition to drug uptake and metabolism further cellular processes displayed significant pharmacodynamic response variability between the cell lines, resulting in cell-line-specific drug response phenotypes. This study demonstrates the importance of integrating different types of quantitative systems-level molecular measurements with modeling to understand the effect of pharmacological perturbations on complex biological processes.

Project description:A specific form of endometrial cancer (EC) can develop in breast cancer patients previously treated with tamoxifen (ET), an antagonist of estrogen receptor (ER) α that inhibits proliferation of ER positive breast cancer. ET tumors have a different phenotype than endometrial tumors which typically develop de novo without previous exposure to tamoxifen (EN). Here we aimed to identify specific protein markers that could serve as specific molecular targets in either phenotype. A set of total 45 formalin-fixed paraffin-embedded (FFPE) endometrial tumor tissue and adjacent myometrial tissue samples were analyzed using LC-MS/MS in SWATH-MS mode. We found that calcyphosin (CAPS) levels were elevated in EN tumors compared to ET tumors. The higher CAPS level in EC tissue invading to myometrium support its relationship to EC aggressiveness. Further, stathmin (STMN1) levels were found significantly elevated in ET vs. EN tumors and significantly associated with patient survival. This finding connects elevated levels of this cell cycle regulating, proliferation-associated protein with tamoxifen exposure. In a summary, using SWATH-MS we show that CAPS and STMN1 should be recognized as clinicopathologically different EC markers of which STMN1 is specifically connected with a previous tamoxifen exposition.

Project description:With the rapidly increasing availability of genomic data and ensuing identification of disease associated mutations, the determination of molecular mechanisms by which such mutations affect biochemical processes and phenotypes remains a major challenge. In this study we developed and applied a multilayered proteomic workflow to explore how genetic lesions modulate the modular proteome to alter functional phenotypes. Using this workflow we determined how expression of a panel of disease-associated mutations in the Dyrk2 protein kinase altered the composition, topology and activity of the multifunctional protein complex assembled around Dyrk2 and the phosphoproteomic state of the respective cells. We found that the selected cancer-related Dyrk2 mutations caused, to a differing extent, disassembly of the catalytic kinase core complex and caused disruption of interactions within the Dyrk2 core or with other cellular modules. This is exemplified by the nuclear pore associated Y-complex which we identified as new interactor of Dyrk2. We further found that the altered protein-protein interactions caused by the mutations are associated with topological changes and with changes in posttranslational modifications in the mutated kinase modules. Finally, we observed that the expression of each tested cancer-related mutation created a specific phosphoproteomic footprint including altered phosphorylation of known cancer-associated proteins, thus linking Dyrk2 mutations with cancer-related biochemical processes. Overall we developed an integrated, multilayered proteomic workflow to study how specific genomic mutations affect the modular proteome. Applying it to mutations in the Dyrk2 kinase we discover multiple mutation-specific, significant, pleiotropic and functionally relevant changes, highlighting the large plasticity of molecular responses to genomic lesions. The established workflow is generically applicable and will contribute to a better understanding of the molecular mechanisms that translate genomic alterations into (disease) phenotypes.

Human serum samples were collected from patients at the start of their therapy and later categorized into responders and non-responders based on clinical outcome. Project description:Ruminant livestock are one of the major contributors to carbon emission contributing the global warming issue. Methane (CH4) produced from enteric microbial fermentation of feed in the reticulo-rumen are known to differ between sheep with different digestive function and fermentation products such as metabolites. However, the molecular mechanism underpinning differences in methane emission remains to be fully elucidated. We extracted a membrane and cytosolic protein fraction of rumen epithelium proteins from both high (H) and low (L) CH4 emitting sheep. Protein abundance differences between the phenotypes were quantified using SWATH-mass spectrometry. We identified 92 proteins annotated as cell surface transporters, of which only solute carrier family (SLC) 40A1 had a greater fold change of protein expression in the high methane emission phenotype. The main difference in protein abundance we found were related to the metabolism of glucose, lactate and processes of cell defence against microbes in the epithelium of sheep in each group. To best of our knowledge, this represents one of the most comprehensive proteomes of ovine rumen epithelium to date.

Project description:Devil facial tumour disease 1 and 2 (DFT1 and DFT2) are two genetically distinct transmissible cancers endangering the survival of the Tasmanian devil (Sarcophilus harrisii). DFT1 first arose from a cell of the Schwann cell lineage, however, the tissue-of-origin of the recently discovered DFT2 cancer remains unknown. Here we have performed mRNA and protein expression analyses to show that variation in expression patterns between DFT1 and DFT2 tumours is low. Furthermore, DFT2 cells express a range of markers associated with Schwann cell differentiation, suggesting a similar tissue-of-origin to DFT1 tumours. These findings suggest that devils may be predisposed to transmissible cancers of Schwann cell origin. The emergence of these two unique cancers presents an unprecedented opportunity to gain insight into cancer development in animal species.
