Large-scale discovery proteomics - Nitrospira moscoviensis

ABSTRACT: A large-scale discovery proteomics experiment was performed on biomass of Nitrospira moscoviensis (Lab head, Dr. Sebastian Lücker, RU, NL). The soluble protein fraction was analysed following high pH reverse-phase peptide fractionation. The insoluble membrane fraction was solubilised by an optimised protocol and analysed following cleavage using different proteolytic enzymes to maximise proteome coverage.

Project description:Pitcher fluids from 3 species of Nepenthes, namely N. ampullaria, N. rafflesiana and their hybrid H. x hookeriana were collected within 24h of opening, filtered, concentrated, processed and trypsin-digested for mass spectrometry analysis using Thermo Easy-nLC Orbitrap Fusion Tribid MS. Analysis was performed in 2 biological replicates of pools of 9 pitchers for each species and analysed in 3 technical replicates each.

Putative methylomirabilis lanthanidiphila surface layer protein

Project description:Gambelli et al., 2021, investigate methylomirabilis bacteria, which perform anaerobic methane oxidation coupled to nitrite reduction via an intra-aerobic pathway to produce carbon dioxide and dinitrogen gas. These bacteria possess an unusual polygonal cell shape with sharp ridges that run along the cell body. Previously, a putative surface protein layer (S-layer) was observed as the outermost cell layer of these bacteria which has been further investigated in this study. Integrative MHC-I peptidome quantitation with isobaric tagging mass spectrometry

Project description:Despite the appreciation of CD8+ T cell anti-tumor immune responses towards improvement patient outcomes, the MHC-I peptides that facilitate the response are poorly described. Alternatively, whether cancer therapies alter the MHC-I peptide repertoire has not been fully assessed due to the lack of quantitative strategies. In this regard, anthracyclines and ionizing radiation both increase the infiltration of CD8+ T cells into tumors but whether they do so by altering the MHC-I peptidome repertoire is not known. To investigate this, we developed a platform for screening therapy-induced MHC-I peptides by quantitative, multiplexed measurement of MHC-I peptides with tandem mass tags (TMT). We show that both ionizing radiation and the anthracycline doxorubicin induce MHC-I peptides that are largely derived from mitotic progression and cell cycle proteins. Our approach enables further strategies to understand how small molecules and other therapies alter MHC-I peptide presentation that may be harnessed for CD8+ T cell-based immunotherapies.
