Expanding the cross-link coverage of a dihydrazide-based carboxyl-group specific chemical cross-linking strategy - Dataset 1: Model proteins

ABSTRACT: The conditions for chemical protein-protein cross-linking using the reagents pimelic dihydrazide (PDH) and 4-(4,6-Dimethoxy-1,3,5-triazin-2-yl)-4-methylmorpholinium (DMTMM) chloride were optimized using a set of five model proteins and two large complexes, the 20S proteasome and the 70S ribosome. This dataset contains data from the model proteins only.

Multivalent Coiled-Coil Interactions as a Conserved Design Principle for Centrosome Assembly

Project description:Purified SPD-5 (in Storage Buffer; 25 mM HEPES, pH 7.4, 500 mM KCl, 0.1% CHAPS, 1% glycerol) was diluted in Assembly Buffer (25 mM HEPES, pH 7.4, 150 mM KCl) and incubated for 2 hr at 23 C. Final conditions for mass spectrometry analysis of multimeric species included 1.7 mM protein, 200 mM KCl and 2 hr incubation at 23 C. For DMTMM cross-linking, 8 mM 4-(4,6-Dimethoxy-1,3,5-triazin-2-yl)-4-methylmorpholinium chloride (Sigma-Aldrich) was added to the protein samples and incubated at 23 C with shaking for 45 min. Reactions were quenched with 50 mM ammonium bicarbonate and incubated at 23 C for 15 min.

Nuclear pore protein complex-crosslink

Project description:The nuclei were isolated from HeLa cells with nuclear extraction reagents (Thermo, NE-PER™) and suspended in 1 X PBS buffer (pH 7.4). The suspension of intact nuclei was crosslinked by adding 5 mM BSP (chemical structure shown in Figure S1, with the maximum Cα-Cα distance restraints of 28 Å ) every 20 min for 3 times at room temperature and quenched with 50 mM ammonium bicarbonate. To further improve the identification coverage of NRPC, the cross-linker of 4-(4,6-Dimethoxy-1,3,5-triazin-2-yl)-4-methyl morpholinium chloride (DMTMM) was used, combining with the amino-reactive BSP for the crosslinking of nuclear envelopes (NEs) isolated from HeLa cells with commercial kit (invent, NE-013™), respectively.

MDTETD and THADD both are degradation products of bile salts, which are steroid compounds from the digestive tracts of vertebrates, which enter the environment upon excretion, e.g. in manure.
