Interactome of Irgm2 in mouse macrophages

ABSTRACT: This dataset corresponds to several experiments performed in order to identify proteins interacting with Immunity-related GTPase family M member 2 (Irgm2) in murine macrophages. To that aim, a version of the protein fused with the GFP (Egfp-Irgm2) was transduced in immortalized murine Bone Marrow-Derived Macrophages (iBMDMs), and Irgm2 complexes were subsequently purified using anti-GFP Trap technology. Different experiments were performed using either cells initially primed by treatment with interferon gamme (IFNg) or without any priming (NP), and in each case, cells were either infected with Salmonella (STm) or non infected (mock), leading to 4 different conditions. Corresponding control samples were prepared in the same way using macrophages transduced with GFP only (Egfp), leading to 8 different types of samples. Three independent biological experiments were performed for each condition, and each sample was analysed in triplicate by mass spectrometry, resulting in 72 LC-MS runs contained in the dataset.

PALB2 interactome in asynchronous human cells

Project description:Identification of interacting partners of the Partner and Localizer of BRCA2 (PALB2), essential regulator of DNA repair by homologous recombination. Interacting partners of PALB2 were purified by GFP pull down from asynchronous HEK293 Flp-In T-REx cells, exogenously expressing Flag-EGFP tagged PALB2 at a similar level than the endogenous PALB2 level. Before GFP pull down, whole cell protein extracts were pre-cleared on IgG agarose beads to decrease binding of non-specific proteins during GFP pull down. GFP pull down were performed using GFP-Trap agarose beads (Chromotek) and washed at low salt concentration (150mM NaCl), to maintain interactions of low affinity binding protein partners. As a negative control, Flag-EGFP interacting proteins were purified, following the same protocol as described for the purification of Flag-EGFP PALB2 interacting proteins. Experiments were performed in triplicate.

Identification of the interaction proteins of PRSS37 by GFP-IP/MS using testis proteins from PRSS37-EGFP knock-in mice and pAcr-EGFP transgenic mice

Project description:To identify the potential interaction partners of PRSS37, three testis lysates of Prss37E/+ mice (PRSS37-EGFP knock-in heterozygous mice) and three testis lysates of pAcr-EGFP transgenic mice were immunoprecipitated using anti-GFP mAb magnetic beads. The GFP-IP products of six samples from two groups were subsequently analyzed by mass spectrometry (MS) to identify differentially immmunoprecipitated proteins (DIPs) in the PRSS37-EGFP group. Proteins detected in pAcr-EGFP group were used as negative controls to exclude the endogenous proteins and polypeptides that interact nonspecifically with the anti-GFP mAb magnetic beads.

PTPRR interactome detection using PUP-IT (pupylation-based interaction tagging) Mass Spectrometry

Project description:To further stably express PTPRR (WT)-PafA or PTPRR (DA)-PafA in iPUP OVCAR5 cell, we subcloned PTPRR-WT or DA, respectively, into the PafA-IRES-EGFP plasmid. Each plasmid was packed into a lentivirus and then transduced into iPUP OVACR5 cells for 48 h. GFP-positive cells were sorted by flow cytometry. The expression of PTPRR (WT)-PafA and PTPRR (DA)-PafA was confirmed by western blotting analysis. PTPRR (WT)-PafA or PTPRR (DA)-PafA expressed iPUP OVCAR5 cells were grown to a cell density of about 75% on 10 cm dishes. We followed the protocol established previous. To prepare PUP-IT samples for mass spectrometry analysis, including doxycycline induction, biotin labeling, cell lysis, streptavidin magnetic beads pull-down, trypsin digestion, and peptide cleaning.

Single-cell transcriptome analysis of gata5GFP labelled WT and Gata5/6 deficient cells from early gastrulation to early somitogenesis in zebrafish

Project description:TgBAC(gata5:EGFP) transgenic line was used to isolate mesendoderm cells enriched for cardiac lineage. Wild type embryos at 6, 8, 10, 13 hours post fertilization (hpf) and morpholinos injected Gata5/6 know-down (KD) embryos at 13 hpf were pre-screened for GFP signal and dissociated into single-cell suspension in separate wells. GFP+ cells at each condition were isolated through fluorescent activated cell sorting (FACS). Single-cell cDNA libraries were constructed through the 10x Chromium Single Cell Gene Expression platform. Final sequencing was performed on an Illumina HiSeq 2500 platform (Rapid Run Model). Note that the 10h single-cell library was sequenced twice (Named as cDNA10h_1* and cDNA10h_2* separately).

Gene profiles were differentially compared for each population combination. Control (untreated), transfected (GFP positive), and untransfected (GFP negative) RNA samples were purified from HEK293T cells after FACS isolation. Treated experiments were repeated on triplicate days to run 3 microarrays for each cell population. Controls were run on duplicate to give 2 microarrays for each population.

Molecular data integration reveals Growth Hormone Receptor as an alternative candidate oncogenic signaling pathway in glioblastoma

Project description:Our laboratory has identified the Growth Hormone Receptor (GHR) as a candidate oncogenic pathway involved in GBM oncogenicity. In order to study further the role of GHR in GBM, we have generated GHR overexpressing patient-derived cell lines (PDCL) from PDCL established by GlioTEx team (Institut du Cerveau et de la Moelle, Paris, France). An analysis of the global proteome of each variant was then undertaken. The wild-type (GHR WT) and constitutively activated (GHR CA) GHR expression vectors were generous gifts from Mike Waters and Peter Brooks (University of Queensland, Australia). The constitutively activated GHR vector was generated by fusing the transmembrane and cytoplasmic domains of rabbit GHR (to ensure the absence of human GH stimulation) to Jun zippers in order to achieve GH-independent forced dimerization in absence of the extracellular domain. The control GFP vector was obtained from Addgene . These vectors were then inserted in lentiviral vectors. Cells were transduced with multiplicity of infection of 20 and transduced cells were selected with puromycin.

Identification of the miRNA targetome in hippocampal neurons using RIP-seq

Project description:We established a neuron-specific Argonaute2:GFP-RNA immunoprecipitation followed by high throughput sequencing (AGO2-RIP-seq) to analyse the regulatory role of miRNAs in mouse hippocampal neurons. Using this technique, we identified more than two thousand miRNA target genes in hippocampal neurons, regulating essential neuronal features such as axon guidance and transcription. Furthermore, we found that stable inhibition of the highly expressed miR-124 in hippocampal neurons led to significant changes in the AGO2 binding of target mRNAs, resulting in subsequent upregulation of numerous miRNA target genes. Our data suggest that target redundancies are common among microRNA families. Together, these findings greatly enhance our understanding of the mechanisms and dynamics through which miRNAs regulate their target genes in neurons. Analysis of the miRNA targetome in hippocampal neurons after inhibition of 2 different miRNAs. AAV5 injections into the hippocampus of adult C57BL/6 mice producing either of the following under a synapsin promoter: GFP only (Samples beginning with 'GFP124…' or 'GFP125…'), GFP-miR124sp (Samples beginning with 'miR124…'), GFP-miR125sp (Samples beginning with 'miR125…'), GFP-AGO2-miR292sponge (samples ending with '…292'), GFP-AGO2-miR124sponge (samples ending with '…124'), GFP-AGO2-miR125sponge (samples ending with '…125'). All other samples were sham-injected.
