R-protein composition of budding yeast PTC deficient 80S ribosomes

Project description:Ribosomal RNA modifications are introduced during ribosome assembly by snoRNA and stand-alone modification enzyme based mechanisms in budding yeast. Lack of individual modifications in rRNA has a minor effect on yeast growth, ribosome biogenesis, and translation, which has complicated the definition of the biological function of rRNA modifications. We have constructed a S.cerevisiae strain lacking 7 25S rRNA modifications (Ψ2826, Um2921, Gm2619, m5C2870, Ψ2880, Um2724 and Gm2922)in peptidyl-transferase center. This strain exhibits severely compromised growth at 30°C, reduced level of global translation and actively translating ribosomes and cold sensitivity. Ribosomal protein composition of the mature 80S ribosomes was analyzed by SILAC based qMS approach. We have found that absence of PTC modifications around PTC does not affect significantly r-protein content of 80S ribosomes.

The Proteome of Mouse Vestibular Hair Bundles Over Development

Project description:Development of the vertebrate hair bundle is a precisely orchestrated event that culminates in production of a tightly ordered arrangement of actin-rich stereocilia and a single axonemal kinocilium. To understand how the protein composition of the bundle changes during development, we isolated bundles from young (postnatal days P4-P6) and mature (P21-P25) mouse utricles using the twist-off method, then characterized their constituent proteins using liquid-chromatography tandem mass spectrometry with data-dependent acquisition. Using label-free quantitation, we measured relative abundances of proteins in both bundles and in the whole utricular epithelium; comparison of protein abundance between the two fractions allows calculation of enrichment in bundles. These data will be useful for examining the proteins present in mammalian vestibular bundles and how they change over development.

miRNA expression data from rhesus macaque testes: time course

Project description:Small RNA including microRNA (miRNA) and Piwi-interacting RNA (piRNA) play important roles in germline maintenance and maturation in wide variety of species. Relatively little however is known about role played by miRNA in male germline maturation in humans and closely related primate species. Here we focused on rhesus macaques as a model species closely related to humans to study small RNA expression in testis samples throughout postnatal development and maturation. We observe clear transition in miRNA and piRNA expression resulting in the overall increase of piRNA expression levels and corresponding decrease in miRNA expression. Unexpectedly, this transition takes place at approximately one year of age – far earlier then rhesus macaque sexual maturation occurring at 4-5 years of age. Notably, contradictory to the overall trend of expression decline, a group of 29 miRNA showed marked expression increase in macaque testis at approximately five years of age – the time interval associated with sexual maturation. Keywords: miRNA piRNA Age Series Rhesus macaque post-mortem testicle samples were collected. The age ranges of the indibiual in rhesus macaque covered the whole life span fom newborn to death.

Expression data from P7 mouse cerebral cortex and hippocampus -CTCF Nex-Cre mediated conditional knockout

Project description:The CCCTC-binding factor (CTCF) is key to chromatin conformational changes that promote cellular diversity, but nothing is known about its role in neurons. Here we produced mice with a conditional knockout (cKO) of CTCF in postmitotic projection neurons, mostly in the dorsal telencephalon. 390 transcripts were expressed at significantly different levels between CTCF-deficient and control cortex and hippocampus. 14 Total samples were analyzed. Statistical analysis was performed by ANOVA, using the core probe sets defined by Affymetrix with the revision of the clustered Pcdhs. A list of genes showing a significant difference by Ctcf deletion was generated using a false discovery rate (FDR) <0.05 with a fold difference of < -1.2 or > 1.2 as a cutoff value.

Libraries were generated and used for RNA sequencing.

Astrocyte-encoded positional cues maintain sensorimotor circuit integrity

Project description:Astrocytes, the most abundant cells in the central nervous system, promote synapse formation and help refine neural connectivity. Although they are allocated to spatially distinct regional domains during development, it is unknown whether region-restricted astrocytes are functionally heterogeneous. Here we show that postnatal spinal cord astrocytes express several region-specific genes, and that ventral astrocyte-encoded Semaphorin3a (Sema3a) is required for proper motor neuron and sensory neuron circuit organization. Loss of astrocyte-encoded Sema3a led to dysregulated α−motor neuron axon initial segment orientation, markedly abnormal synaptic inputs, and selective death of α−but not of adjacent γ−motor neurons. Additionally, a subset of TrkA+ sensory afferents projected to ectopic ventral positions. These findings demonstrate that stable maintenance of a positional cue by developing astrocytes influences multiple aspects of sensorimotor circuit formation. More generally, they suggest that regional astrocyte heterogeneity may help to coordinate postnatal neural circuit refinement. 12 total samples consisting of three biological replicates each of flow sorted postnatal day 7 dorsal spinal cord astrocytes, ventral spinal cord astrocytes, dorsal SC non astrocytes, and ventral SC non astrocytes
