Project description:A quantitative proteome analysis of four developmental stages of pericarp tissues of the açaí berry (Euterpe oleracea Mart.) was performed by the isobaric labeling of peptides with iTRAQ® 4-plex, HILIC pre-fractionation of labeled peptides and high-performance mass spectrometry analysis. This analysis resulted in the identification of 4286 proteins, of which 476 presented differential abundance between the stages. The differential abundance of these proteins was seen to be coordinated with the metabolic demands during cell division, lignification, and cell expansion at developmental stages 1 and 2, as well phenolic acids accumulation and metabolic changes in the fruit maturation, at developmental stages 3 and 4. The distinct accumulation of anthocyanins observed in the pericarp at developmental stage 4 was correlated with the increase in abundance of some key biosynthetic enzymes, such as leucoanthocyanidin dioxygenase, anthocyanidin O-3-glycosyltransferase and UDP-glycosyltransferase. Here evidence is also provided for the presence in the açaí berry of secondary metabolites not previously described in açaí, such as pterostilbene, matairesinol and furaneol. Together, these results will pave the way for studies aimed at the genetic improvement of the nutritional properties of this important fruit crop.

Project description:Leishmaniasis are a group of diseases caused by parasitic protozoa of the genus Leishmania. Current treatments are limited by difficult administration, high cost, poor efficacy, toxicity, and growing resistance. New agents, with new mechanisms of action, are urgently needed to treat the disease. Although extensively studied in other organisms, serine proteases (SPs) have not been widely explored as antileishmanial drug targets. Herein we report for the first time an activity-based protein profiling (ABPP) strategy to investigate new therapeutic targets within the SPs of the Leishmania parasites. Active site directed fluorophosphonate probes (rhodamine and biotin‐conjugated) were used for the detection and identification of active Leishmania serine hydrolases (SHs). Significant differences were observed in the SHs expression levels throughout the Leishmania life cycle and between different Leishmania species. Using iTRAQ-labelling-based quantitative proteomic mass spectrometry, we identified two targetable SPs in Leishmania mexicana: carboxypeptidase LmxM.18.0450 and prolyl oligopeptidase LmxM.36.6750. Druggability was ascertained by selective inhibition using the commercial serine protease inhibitors chymostatin, lactocystin and ZPP, which represent templates for future anti-leishmanial drug discovery programs. Collectively, the use of ABPP method complements existing genetic methods for target identification and validation in Leishmania.

Project description:The demand for novel three-dimensional (3D) cell culture models of adipose tissue has been increasing, and proteomic investigations are important for determining the underlying causes of obesity, type II diabetes, and metabolic disorders. In this study, we performed global quantitative proteomic profiling of three 3D-cultured 3T3-L1 cells (preadipocytes, adipocytes and co-cultured adipocytes with macrophages) and their 2D-cultured counterparts using 2D-nanoLC-ESI-MS/MS with iTRAQ labelling. A total of 2,885 shared proteins from six types of adipose cells were identified and quantified in four replicates. Using iTRAQ-based quantitative assessments, we found that the primary proteins involved in carbohydrate and fatty acid metabolism, adipogenesis and the electron transport chain were highly expressed in 3D cell culture system when compared to those of 2D-cultured cells. Furthermore, it was also shown that the expression levels of proteins associated with metabolic pathways, carbon metabolism and glycolysis/gluconeogenesis were up-regulated, whereas proteins implicated in both DNA replication and the cell cycle were expressed at lower levels compared to those of the 2D mono-cultured cells. Based on these results, the 3D adipocyte model can help elucidate the mechanisms underpinning metabolic syndromes and aid the development of new medical treatments for metabolic disorders.

Project description:Activity-dependent bulk endocytosis (ADBE) is the dominant mode of synaptic vesicle (SV) endocytosis during high frequency stimulation, suggesting it should play key roles in neurotransmission during periods of intense neuronal activity. However efforts in elucidating the physiological role of ADBE have been hampered by the lack of identified molecules which are unique to this endocytosis mode. To address this, we performed proteomic analysis on purified bulk endosomes, which are a key intermediate in ADBE. Bulk endosomes were enriched via two independent approaches, a classical subcellular fractionation method and isolation via magnetic nanoparticles. There was a 79 % overlap in proteins identified via the two protocols and these molecules formed the ADBE proteome. Bioinformatic analysis revealed a strong enrichment in cell adhesion, cytoskeletal and signalling molecules, in addition to expected SV and trafficking proteins. Network analysis identified rab GTPases as a central hub within the ADBE proteome. Subsequent investigation of a subset of these rabs revealed that constitutively active rab11 both facilitated ADBE and accelerated clathrin-mediated endocytosis. This first result suggests that the ADBE proteome will provide a rich resource for the future study of presynaptic function.

Project description:A maturation, sex and lunar phase locked Platynereis head proteome was generated by sampling six heads per biological replicate from male and female Platynereis at defined stages of sexual maturation (immature, premature and mature) at two different moon phases; New moon and Free-running Full moon, meaning the animals would expect a nocturnal light stimulus, Full moon, which was not given. From these heads RNA and protein were extracted simultaneously and used for both transcriptomics (ENA accession no. PRJEB27496) and quantitative proteomics. In total 2290 proteins were identified with two unique peptides as requirement; of these, 1064 proteins were found to be quantifiable (identification in two out of three biological replicates and three out of five technical replicates). Relative quantification revealed that the majority of quantifiable proteins changed during maturation (693 out of 1064 proteins), sexual differences accounted for only 17 differentially expressed proteins, whereas lunar phase differences showed 261 differentially expressed proteins. This finding is in contrast to what was found on the transcriptome levels where differences in between the lunar phases only accounted for only 64 out of 52059 transcripts. To confirm this high degree of lunar regulated proteins a second proteome from immature animals at New moon and Free-running Full moon was undertaken. In this second set, we identified 2095 proteins of which 1671 were considered quantifiable. Of these 173 proteins showed significant differences between the New moon and the Free running full moon phase, thus confirming the previous results of a higher regulation on the protein compared to the transcript levels.

Project description:We analyzed non-atherosclerotic repair arteries gathered at coronary by-pass operations from 30 patients with type 2 diabetes, as well as from 30 age- and gender-matched non-diabetic individuals. Quantitative proteome analysis was done by iTRAQ-labelling and LC-MS/MS analysis on individual arterial samples. The amounts of the basement membrane (BM) components, alpha-1- and alpha-2- type IV collagen, gamma-1- and beta-2-laminin were significantly increased in patients with diabetes. Moreover, the expressions of basement membrane components and other vascular proteins were significantly lower among metformin users, as compared to non-users. Patients treated with or without metformin had similar levels of HbA1c, cholesterol and blood pressure. In addition, quantitative histomorphometry showed increased area fractions of collagen-stainable material in tunica intima and media among patients with diabetes.
