Quantitative LC-MS/MS Proteomics of microsomal fractions from adult human livers

ABSTRACT: We report label-free and targeted quantification of xenobiotic metabolizing enzymes (XME) and transporters in 39 human liver microsomal samples. More than 2800 proteins were identified and quantified. These data can be used in physiologically based pharmacokinetic models for dosage regimen design and precision dosing.

Project description:The objective was to determine the expression of a wide range proteins pertinent to metabolism and disposition of chemicals and nutrients in the intestinal epithelium. Ileum and jejunum biopsy specimens were obtained from 16 patients undergoing gastrointestinal elective surgery. Mucosal fractions were prepared and analysed using targeted and global proteomic approaches. A total of 29 enzymes, 32 transporters, 6 tight junction proteins, 2 adhesion proteins, alkaline phosphatase, thioredoxin, 5 markers and 1 regulatory protein were quantified; 60 for the first time.

Project description:The aim of this study was to quantify enzymes and transporters in 20 human kidney cortex fractions. Using targeted accurate mass retention time (AMRT) and global proteomic approaches, 6 UGTs, 3 CYPs, 22 transporters, 1 adhesion and 1 plasma membrane marker were quantified; Eight of these proteins were identified for the first time in the kidney. The global proteomic method identified >4000 proteins. Kidney CYP2B6, CYP3A5 and CYP4F2 showed generally low expression.

Project description:We report for the first time label-free quantification of xenobiotic metabolizing enzymes (XME), transporters, redox enzymes, proteases and nucleases in six human skin explants and a 3D living skin equivalent model from LabSkin. More than 2000 proteins were identified and quantified from total cellular protein. This systematic determination of functional equivalence between human skin and LabSkin is a key step towards the construction of a representative human in vitro skin model, which can be used as an alternative to current animal-based tests for chemical safety and for predicting dosage of topically administered drugs.

Single cell RNA-sequencing of E8.5 stage embryonic neural tissue from mouse

Project description:We describe a so far uncharacterized, embryonic and self-renewing Neural Plate Border Stem Cell (NBSC) population with the capacity to differentiate into central nervous and neural crest lineages. NBSCs can be obtained by neural transcription factor-mediated reprogramming (BRN2, SOX2, KLF4, and ZIC3) of human adult dermal fibroblasts and peripheral blood cells (induced Neural Plate Border Stem Cells, iNBSCs) or by directed differentiation from human induced pluripotent stem cells (NBSCs). Moreover, human (i)NBSCs share molecular and functional features with primary Neural Plate Border Stem Cells (pNBSCs) isolated from neural folds of E8.5 mouse embryos. Here we provide single cell RNA-sequencing data of neural tissue derived from two E8.5 mouse embryos. After manual isolation and enzymatic separation E8.5 neural tissue was single cell sorted and RNA sequencing was performed following the Smart-seq2 protocol. In sum, cultured pNBSCs and E8.5 neural tube cells share a similar regional identity and expression signature suggesting that pNBSCs might correspond to an endogenous progenitor in this area of the developing brain.
