Southern ocean mesocosm metaproteomics

ABSTRACT: Mesocosms (600 L) were deployed at the Southern Ocean Time Series (SOTS) in Austral late summer during a high nutrient, low chlorophyll period. One mesocosm represented control, present-day conditions (high nutrients/low temperature/low pCO2/low Fe/low irradiance), while the other was amended to represent a projected 2100 scenario (low nutrients/high temperature/high pCO2/high Fe/high irradiance). Approximately 2 L were filtered from the mesocosms onto 5 µm filters at Days 0, 2, 4, and 7 of the incubation.

Transcription profiling of Arabidopsis red 35S:PAP1 plants to investigate environmental regulation of leaf colour

Project description:Examine global gene expression patterns in control and 35S:PAP1 Arabidopsis plants upon environmental perturbation (light and temperature) over the course of the experiments. Experiment Overall Design: Red coloured 35S:PAP1, and empty vector control, plants of Arabidopsis thaliana Columbia were grown under room temperature, high light (RTHL, 22Â°C, 440 Âµmol m-2 s-1 irradiance) conditions to promote red leaf colouration. The growth conditions were then changed to a high day temperature, low light (HTLL: 30Â°C day, 150 Âµmol m-2 s-1 irradiance) stress treatment for six days, during which time the 35S:PAP1 leaves lost much of their red colouration, turning green. The growth conditions were then returned to a low temperature high light (LTHL, 15Â°C, 62% RH, 440 Âµmol m-2 s-1 irradiance) regime to restore the red colouration.

Acute effects of high pCO2 and hypoxia on gene expression in blue rockfish (Sebastes mystinus)

Project description:We sequenced complementary DNA created from white muscle messenger RNA in juvenile blue rockfish and performed a differential gene expression analysis to describe the fishes' responses to the global change-related stressors of high pCO2 (low pH) and hypoxia (low dissolved oxygen, DO). To examine gene expression over ecologically realistic timescales that emulate the duration of spring upwelling events in the California Current ecosystem, we collected and sequenced samples after 12 h, 24 h and two weeks of exposure to four treatments: control (pH≈8.0, pCO2≈400μatm, DO≈8 mg/L), high pCO2 (pH≈7.6, pCO2≈1200μatm, DO≈8 mg/L), hypoxic (pH≈8.0, pCO2≈400μatm, DO≈4 mg/L), and combined high pCO2/hypoxic (pH≈7.6, pCO2≈1200μatm, DO≈4 mg/L).

Physiological and molecular responses to ocean acidification in a model marine symbiosis

Project description:Pocilloporid corals (Pocillopora acuta) from an upwelling coral reef in Southern Taiwan (Houbihu) were exposed to one of four experimental treatments: ambient temperature (25C)+ambient pCO2 (~430 ppm), ambient temperature+high pCO2 (~850 ppm), high temperature (29C)+ambient pCO2, or high temperature+high pCO2. Proteins were extracted from 2-3 replicates per treatment (n=11 total), digested, and analyzed by iTRAQ followed by nano-liquid chromatography and MS/MS. Since there are only eight iTRAQ labels, 6 and 5 samples were run in each batch ("1" & "2," respectively, in the attached documents), and a normalizer sample was labeled with iTRAQ tag 113 and run in both batches to control for batch-to-batch variation. I am attaching the RAW files, MZML files, MZID files, the P. acuta-Cladocopium transcriptome (conceptually translated to proteins; as a fasta file), a supplemental data (Excel) file, and the associated manuscript, which has not yet been submitted and it subject to change.

Comparative proteome of a marine dinoflagellate under different temperatures

Project description:Batch cultures of P. donghaiense were maintained in 0.22 filtered and autoclaved seawater (30 psu) with K medium, and grown under cool white fluorescent light at an irradiance of 100 μmol quanta m-2 s-1 with a 14:10 h light: dark cycle at 25 ℃. Tripicated experiments at 19, 22, 25 and 28 ℃ were performed in 2 L acid-washed and autoclaved polycarbonate bottles containing 1.6 L medium. To obtain stable metabolic activity of cells, P. donghaiense at each temperature were cultured and semi-continuously diluted daily for approximately 20 days before samplings.

Phosphorus deficiency alleviates cyanobacterial iron-limitation through a direct PhoB_x0002_ mediated gene regulation

Project description:Iron (Fe) and phosphorus (P) are essential nutrients with close geochemical association. They exist at low concentrations in surface waters and may be co-limiting resources for phytoplankton growth. However, the adaptive strategies of photosynthetic organisms to Fe/P co-limitation remain largely unknown. Here, we show that phosphorus deficiency increases the growth of Fe-limited cyanobacteria through a PhoB-mediated regulatory network. In addition to its well-recognized role in controlling phosphate homeostasis, PhoB regulates key metabolic processes crucial for Fe-limited cyanobacteria, including ROS detoxification and Fe uptake. Transcript abundances of PhoB-targeted genes are enriched in samples from the P-deplete ocean, and a conserved PhoB binding site is widely present in the promoters of the targets, suggesting that the strategy we discovered may be highly conserved. Our findings provide important molecular insights into the response of cyanobacteria to simultaneous Fe/P nutrient limitation and help in understanding how nutrient availability affects primary productivity in aquatic environments.
