Understanding and eliciting protective immune responses to severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) is an urgent priority. To facilitate these objectives, we profile the repertoire of human leukocyte antigen class II (HLA-II)-bound peptides presented by HLA-DR diverse monocyte-derived dendritic cells pulsed with SARS-CoV-2 spike (S) protein. LC-MSMS of the MHC-I immunopeptidome of human iPSCs

Project description:The development of cancer immunotherapeutics is limited by the discovery of actionable tumor-specific antigens (TSAs), which need to be presented at high levels on cancer cells, but not presented by normal tissues or presented at levels below the threshold for T-cell recognition to prevent autoimmunity. Accumulating evidence indicates that pluripotent stem cells (PSCs), namely embryonic stem cells (ESCs) and induced PSCs (iPSCs), express a class of pluripotency-associated MHC-I-associated peptides (paMAPs) that can be recognized by tumor-specific T cells. Hence, being strictly confined to the embryonic stage of development and absent from healthy adult tissues, paMAPs shared by iPSCs and tumors would represent ideal targets for the development of TSA-based vaccines against a wide range of cancers. We performed immunopeptidomic analyses of human iPSCs and we identified a set of paMAPs that could serve for the design of TSA-based vaccines against many cancers.

Identification of naturally-presented influenza A virus CD8+ T cell epitopes

Project description:Influenza viruses (IV) infection is a public health concern worldwide. Currently, all available vaccines as well as antiviral drugs that target the virus itself are prone to resistance. Lessons learned from previous pandemic outbreaks is that people with a preexisting cellular immune response are either protected or developed less severe disease against the infection. Understanding CD8+ T cell immunity to IV across prominent HLA types is pivotal to rationally designing a universal influenza vaccine and generating protective immunity, especially for high-risk populations. Using mass spectroscopy, an immunopeptidomics analysis was carried out to characterize the entire landscape of peptides presented by MHC-I molecules post IV infection at different time points. We were able to identify sixteen naturally-presented MHC-I ligands restricted to different HLA allotypes including HLA-A*68, HLA-A*24, HLA-B*51, and HLA-B*07. Of these, nine peptides were immunogenic with multifunctional memory CD8 T cell response in different donors. These results highlight novel broadly protective IAV-derived CD8+ epitopes that reflect physiological peptide processing and presentation mechanisms that can work cooperatively with other distinct epitopes to provide optimal protection in particular against the newly-emerging variants.

Mapping naturally presented T-cell antigens in medulloblastoma based on integrative multi-omics

Project description:Medulloblastoma is the most frequent malignant primary brain tumor in children. Despite recent advances in integrated genomics, the prognosis in children with high-risk medulloblastoma remains devastating, and new tumor-specific therapeutic approaches are needed. Here, we present an atlas of naturally presented T-cell antigens in medulloblastoma. We mapped the human leukocyte antigen (HLA)-presented peptidomes of 28 tumors and performed comparative immunopeptidome profiling against an in-house benign database. Medulloblastoma proved to be a rich source of novel tumor-associated antigens, naturally presented on HLA class I and II molecules. Remarkably, most tumor-associated peptides and proteins were subgroup-specific, whereas shared presentation among all subgroups of medulloblastoma (WNT, SHH, Group 3 and Group 4) was rare. Functional testing of top-ranking novel candidate antigens demonstrated the induction of peptide-specific T-cell responses, supporting their potential for T-cell immunotherapy. This study is an in-depth mapping of naturally presented T-cell antigens in medulloblastoma. Integration of immunopeptidomics, transcriptomics, and epigenetic data led to the identification of a large set of actionable targets that can be further used for the translation into the clinical setting by facilitating the informed design of immunotherapeutic approaches to children with medulloblastoma.

The HLA-Ligand-Atlas. A resource of natural HLA ligands presented on benign tissues

Project description:A use case of the benign HLA-Ligand-Atlas is the prioritization of tumor-associated targets for e.g. peptide vaccination. Based on three glioblastoma samples, we illustrated how many of these peptides are covered in the benign dataset. The experimental and computational workflow for the isolation and identification of the glioblastoma immunopeptidomes is the same, as for all samples included in the HLA Ligand Atlas. As the three glioblastoma samples are not included in the HLA Ligand Atlas dataset, they have been deposited under a separate submission.

The HLA-Ligand-Atlas. A resource of natural HLA ligands presented on benign tissues

Project description:The human leukocyte antigen (HLA) complex regulates the adaptive immune response by showcasing the intracellular and extracellular protein content to the immune system. T cells recognize these HLA-presented peptides as self or foreign and can elicit an immune response. In this work, we describe the HLA-Ligand-Atlas, a comprehensive map of HLA-I and HLA-II-presented peptides from 30 benign tissues, 51 HLA-I alleles, and 86 HLA-II alleles. Nearly 50% of HLA ligands have not been previously described. Due to the scarcity of benign human samples, the tissue was extracted from different organs at autopsy from human subjects without any diagnosed malignancy. Furthermore, we were able to identify non-canonical HLA-I peptides on benign tissues, showing that their processing is not unique to cancer. This dataset holds great promise in answering both basic and translational questions in fields such as autoimmunity, organ/tissue transplantation, and cancer immunotherapy.

Immune surveillance of acute myeloid leukemia is mediated by HLA-presented antigens on leukemia progenitor cells

Project description:Persistent therapy-resistant leukemic progenitor cells (LPC) are a main cause of disease relapse and recurrence in acute myeloid leukemia (AML). Specific LPC-targeting therapies may thus improve treatment outcome of AML patients. We demonstrate that LPCs present human leukocyte antigen (HLA)-restricted cancer antigens that induce T cell responses allowing for immune surveillance of AML. Using a mass spectrometry-based immunopeptidomics approach we characterized the antigenic landscape of patient LPCs and identify AML/LPC-associated HLA-presented antigens as well as mutation-derived and cryptic neoepitopes as prime targets for development of T cell-based immunotherapeutic approaches. We observed frequent spontaneous memory T cells targeting these AML/LPC-associated antigens in AML patients and showed that antigen-specific T cell recognition and HLA class II immunopeptidome diversity impacts clinical outcome. Our results pave the way for implementation of AML/LPC-associated antigens for T cell-based immunotherapeutic approaches to specifically target and eliminate residual LPCs in AML patients.

Immunopeptidomics-based identification of naturally presented non-canonical circRNA-derived peptides

Project description:Circular RNAs (circRNAs) are covalently closed non-coding RNAs lacking the 5’ cap and the poly-A tail. Nevertheless, it has been demonstrated that certain circRNAs can undergo active translation. Therefore, aberrantly expressed circRNAs in human cancers could be an unexplored source of tumor-specific antigens, potentially mediating anti-tumor T cell responses. This study presents an immunopeptidomics workflow with a specific focus on generating a circRNA-specific protein fasta reference. The main goal of this workflow is to streamline the process of identifying and validating human leukocyte antigen (HLA) bound peptides potentially originating from circRNAs. We increased the analytical stringency of our workflow by retaining peptides identified independently by two mass spectrometry search engines and/or by applying a group-specific FDR for canonical-derived and circRNA-derived peptides. A subset of circRNA-derived peptides specifically encoded by the region spanning the back-splice junction (BSJ) were validated with targeted MS, and with direct Sanger sequencing of the respective source transcripts. Our workflow identified 54 unique BSJ-spanning circRNA-derived peptides in the immunopeptidome of melanoma and lung cancer samples. Our novel approach enlarges the catalog of source proteins that can be explored for immunotherapy.

Upstream open reading frames regulate proto-oncogene translation and encode HLA-presented immunogenic tumor antigens

Project description:Upstream open reading frames (uORFs) represent translational control elements within eukaryotic transcript leader sequences. Recent data showed that uORFs can encode for biologically active proteins and human leucocyte antigen (HLA)-presented peptides and suggest their potential role in cancer cell development and survival. However, it is so far unclear if uORF-encoded peptides could serve as tumor-associated antigen targets and thus also play a role in cancer immune surveillance. Combining mass spectrometry-based immunopeptidome analysis in primary tumor and healthy tissues and evaluation of proto-oncogene-associated uORF-mediated translational control we here identified a panel of HLA-presented tumor-associated uORF-derived antigens. These uORF-derived tumor antigens were further shown to induce multifunctional antigen-specific T cells, validating their suitability as antigen targets for T cell-based cancer immunotherapy. Our data further unravel the role of uORF-encoded peptides in malignant disease, suggesting uORF-derived tumor-associated antigens as targets for anti-cancer immune surveillance and immunotherapy development.
