Adaptive Laboratory Evolution of microbial co-cultures for improved metabolite secretion

ABSTRACT: Small microbial mutualistic communities consisting of lactic acid bateria and S. cerevisiae evolved together for increased vitamin secretion from the lactic acid bacteria. Proteomics analysis of the parental and evolved bacteria to identify differences that occured during the prolonged co-evolution.

The horizontally acquired gut bacteria in Drosophila are a perfect example of nutritional mutualists. Here, we study the Lactobacillus plantarum (Lp WJL) infection effect in the Drosophila Genetic Reference Panel (DGRP) collection in context of larvae raised in chronic undernutrtion.

Adaptive laboratory evolution of microbial co-cultures for improved metabolite secretion

Project description:<p>Adaptive laboratory evolution has proven highly effective for obtaining microorganisms with enhanced capabilities. Yet, this method is inherently restricted to the traits that are positively linked to cell fitness, such as nutrient utilization. Here, we introduce coevolution of obligatory mutualistic communities for improving secretion of fitness-costly metabolites through natural selection. In this strategy, metabolic cross-feeding connects secretion of the target metabolite, despite its cost to the secretor, to the survival and proliferation of the entire community. We thus co-evolved wild-type lactic acid bacteria and engineered auxotrophic <em>Saccharomyces cerevisiae</em> in a synthetic growth medium leading to bacterial isolates with enhanced secretion of two B-group vitamins, viz., riboflavin and folate. The increased production was specific to the targeted vitamin, and evident also in milk, a more complex nutrient environment that naturally contains vitamins. Genomic, proteomic and metabolomic analyses of the evolved lactic acid bacteria, in combination with flux balance analysis, showed altered metabolic regulation towards increased supply of the vitamin precursors. Together, our findings demonstrate how microbial metabolism adapts to mutualistic lifestyle through enhanced metabolite exchange.</p>

Phosphate-mediated adaptations in L. paraplantarum CRL 1905

Project description:Lactic acid bacteria (LAB) belong to an economically important group of Gram-positive microorganisms, whose main characteristic is the production of lactic acid by carbohydrates fermentation. Lactobacillus paraplantarum CRL 1905 is a LAB isolated from quinoa sourdoughs with biotechnological potential as a starter or probiotic. Inorganic phosphate (Pi) is an essential nutrient for most bacteria cell functions and it is involved in many regulatory processes. The aim of the project was to evaluate the influence of environmental Pi concentration in different physiological and molecular aspects of the CRL 1905 strain. Phenotypic and proteomic data provide new insights to understand the adaptations in several metabolic pathways that CRL 1905 experiments in response to differential Pi conditions.

A mitochondrial sirtuin shapes the intestinal microbiota by controlling lysozyme expression

Project description:Sirtuins are sensors that orchestrate cellular responses to adapt to changing situations. Here, we show that a protein-restricted diet induces strongly induces increased intestinal expression of the sole Drosophila mitochondrial sirtuin, dSirt4. To elucidate the effects of deregulated dSirt4 expression in the intestine, we analyzed dSirt4-deficient animals. These dSirt4-deficient flies show substantial changes in their intestine's intestinal proteome and their physiological properties. One of the most striking effects was the strong induction of lysozyme gene expression in the intestine, which was also matched by increased lysozyme activity. This effect was organ-autonomous, as it was also observed in flies in which dSirt4 was knocked down only in the intestinal enterocytes. This significantly increased lysozyme expression in response to dSirt4 downregulation did not reduce the total number of bacteria in the gut, but rather shifted the composition of the microbiota by reducing the number of gram-positive bacteria. This effect on microbiota composition can be attributed to dSirt4-dependent lysozyme expression, as it is absent in a lysozyme-deficient background. dSirt4 deficiency in the enterocytes shortened the lifespan of the flies, which was also observed in flies with ectopic lysozyme overexpression in the enterocytes. We assume that high lysozyme expression leads to a dysbiotic state of the microbiota associated with a shortened lifespan.

Donkey milk fermentation by Lactococcus lactis subsp. cremoris and Lactobacillus rhamnosus affects the antiviral and antibacterial milk properties

Project description:Background: milk is considered an important source of bioactive peptides, which can be produced by endogenous or starter bacteria, such as lactic acid bacteria, that are considered effective and safe producers of food-grade bioactive peptides. Among the various types of milk, donkey milk has been gaining more and more attention for its nutraceutical properties. Methods: Lactobacillus rhamnosus 17D10 and Lactococcus lactis subsp. cremoris 40FEL3 were selected for their ability to produce peptides from donkey milk. The endogenous peptides and those obtained after bacterial fermentation were assayed for their antioxidant, antibacterial and antiviral activities. The peptide mixtures were characterized by means of LC-MS/MS, and then analyzed in silico using the Milk Bioactive Peptide DataBase. Results: the peptides produced by the two selected bacteria enhanced the antioxidant activity and reduced E. coli growth. Only the peptides produced by L. rhamnosus 17D10 were able to reduce S. aureus growth. All the peptide mixtures were able to inhibit the replication of HSV-1 by more than 50%. Seventeen peptides were found to have 60% sequence similarity with already known bioactive peptides. Conclusion: a lactic acid bacterium fermentation process is able to enhance the value of donkey milk through bioactivities that are important for human health.

An animal-free medium enhances Lactobacillus johnsonii LJO02 supernatant selective efficacy against the methicillin (oxacillin)-resistant Staphylococcus aureus virulence through key-metabolites

Project description:The spread of multidrug-resistant (MDR) bacteria, such as the skin commensal Staphylococcus aureus, is a worldwide heath challenge; therefore, new methods to counteract the over-colonization and virulence of opportunistic pathogenic biotypes are highly urgent. We characterized and compared the activity of Lacticaseibacillus rhamnosus LR06 (DSM 21981) and Lactobacillus johnsonii LJO02 (DSM 33828) cell-free supernatants (CFSs), produced in a conventional animal-based MRS medium and in an innovative vegetal TIL, versus the MDR Staphylococcus aureus (ATCC 43300). CFSs were analysed via high-resolution mass spectrometry and gas-chromatography for short chain fatty acids (SCFAs), lactic acid and protein composition, while their activity was assessed towards i) the viability and metabolic activity of the MRSA strain through optical density and alamarBlue assay, and ii) the capability to inhibit/disaggregate the pathogenic biofilm, via crystal violet staining. All the CFSs reduce viable and metabolically active S. aureus, with the TIL medium more efficient, respect to MRS, in stimulating lactic acid bacteria metabolism and reducing the virulent biofilm. CFSs from LJO02 produced in TIL are the best, thanks to specific SCFAs and proteic metabolites. In conclusion, antagonistic non-pathogenic CFSs represent a promising and strategic approach, with potential applications as bacteriotherapy, and bioremediation of hospital equipments surfaces.
