Project description:Cdh1p is one of the two substrate adaptor proteins of the anaphase promoting complex/cyclosome (APC/C), an ubiquitin ligase that regulates proteolysis during cell cycle. In this work, using a proteomic approach, we found 135 mitochondrial proteins whose abundance was significantly altered in the cdh1Δ mutant, with 43 up-regulated proteins and 92 down-regulated proteins. When considering the group of significantly up-regulated proteins, these included subunits of the mitochondrial respiratory chain, enzymes from the TCA cycle and regulators of mitochondrial organization, suggesting a metabolic remodelling towards an increase in mitochondrial respiration. In accordance, mitochondrial oxygen consumption and COX activity increased in the absence of Cdh1p. These effects seem to be mediated by the transcriptional activator Yap1p, a major regulator of the yeast oxidative stress response. YAP1 deletion suppressed the increased Cyc1p levels and mitochondrial respiration in cdh1Δ cells. In agreement, Yap1p is transcriptionally more active in cdh1Δ cells, and responsible for the cdh1Δ mutant higher oxidative stress tolerance. Overall, our results unveil a new role for APC/C-Cdh1p in the regulation of the mitochondrial metabolic remodelling trough Yap1p activity.

Project description:Gastric cancer is a dominating cause of cancer-associated mortality with limited therapeutic options. Here, we show that syndecan-4 (SDC4), a plasma membrane proteoglycan, is highly expressed in intestinal subtype gastric tumours and that this signature associates with patients’ poor survival. Further, we mechanistically demonstrate that SDC4 is a master regulator of gastric cancer motility and invasion. We also find that SDC4 conjugated with heparan sulfate chains is efficiently sorted in extracellular vesicles (EVs). Interestingly, SDC4 in EVs regulates gastric cancer cell-derived EV organ distribution, uptake and functional effects in recipient cells. Specifically, we show that SDC4 knockout disrupts the tropism of EVs for the common gastric cancer metastatic sites. Our findings set the basis of the molecular implications of SDC4 expression in gastric cancer cells and open new perspectives on the development of therapeutic strategies targeting the glycan-EV axis to limit tumour progression.

Project description:Cyanobacterial blooms associated with the benthic mat have been rising. Besides the ongoing concern about toxins production, cyanobacteria are actively involved in marine biofilms, representing several economic and environmental impacts. Proteomic studies on cyanobacterial biofilms could be an effective approach to establish metabolic pathways that affect these fouling organisms and, consequently, obtain novel control strategies against them. Currently, there are few studies in this field on filamentous cyanobacteria. Thus, standard methodologies for following cyanobacterial biofilm development for a long-term assay and a quantitative proteomics analysis were performed in this work. Biofilm development from unidentified filamentous Synechococcales LEGE 06021 was evaluated on different surfaces, glass and perspex, and at two significant shear rates for marine environments (4 s-1 and 40 s-1). Higher biofilm development was observed at 4 s-1, and these biofilms showed a lower roughness coefficient value than those formed at higher shear. Overall, about 1,877 proteins were identified, and differences in proteome were more noticeable between the two hydrodynamic conditions than those found between the two surfaces. 20 Differentially Expressed Proteins (DEPs) were found between 4 s-1 vs. 40 s-1, of which 15 DEPs were found on glass, whereas five DEPs were found on perspex. On the glass, some of these DEPs include phage tail proteins, orange carotenoid protein, enzymes like cyanophynase, glutathione-dependent formaldehyde dehydrogenase, and MoaD/ThiS family protein, while on perspex, the DEPs include enzymes such as transketolase, dihydroxy-acid dehydratase, iron ABC transporter substrate-binding protein or transcription termination/antitermination protein NusG. In summary, the biofilm structure, chlorophyll a content, total biomass, and proteomic profile are more affected by the hydrodynamic conditions than by the surfaces employed. These findings suggest that most of the metabolic changes could be produced to counterbalance the different shear rates. However, the differential expression of some proteins could be associated with the surfaces used. This study helps to consolidate the knowledge of the main factors affecting biofilm development, and sheds new lights on putative targets to address new antimicrobial strategies.

Project description:Background: monogastric feeding is dependent on conventional feedstuffs such as corn and soybean meal. However, these are increasingly expensive and environmentally unsustainable. Therefore, there is an increasing interest in high quality and sustainable alternative feedstuffs, namely microalgae. Chlorella vulgaris is one of such alternatives, with a high level of crude protein and bioactive compounds. However, its recalcitrant cell wall hinders the digestive process. CAZyme supplementation is a possible solution to overcome such a problem. The objective of this work was to evaluate the effect of a 5% dietary C. vulgaris (CV) and enzymatic supplementation (CV+R – Rovabio® Excel AP; CV+M – four CAZyme mix) on muscle transcriptome and proteome of finishing pigs in an integrated approach. Results: there were no differences concerning the live pig production performance. Pigs that were fed with the microalga had increased deposition of n-3 PUFA, including C20:5n-3 (EPA) in the muscle. Control pigs increased the abundance of contractile apparatus (e.g. MYH1, MYH2, MYH4) and energy metabolism (e.g. CKMT1, NDUFS3) proteins, demonstrating increased nutrient availability. Moreover, they had increased abundance of SCD, characteristic of increased glucose availability via the activation of SREBP-1c and ChREBP. CV and CV+R pigs upregulated proteolytic and apoptotic genes (e.g. BAX, DDA1), whilst increasing the abundance of glucose (UQCRFS1) and fatty acid catabolism (ACADS) proteins. CV+R pigs upregulated ACOT8 and SIRT3 genes as a response to reduced nutrient availability, to maintain energy homeostasis and oxidative status. The CV+M pigs showed the least number of significant differences in both omics platforms. Conclusions: the four-CAZyme mix designed to degrade the microalgal cell wall was efficient in re-establishing the muscle metabolism, mitigating the otherwise negative effects of microalga incorporation in the diet.

Project description:Proteomics is a powerful approach to study the molecular mechanisms of cancer. In this study, we aim to characterize the proteomic profile of gastric cancer (GC) in patients with diabetes mellitus (DM) type 2. Forty GC tissue samples including 19 cases from diabetic patients and 21 cases from individuals without diabetes (control group) were selected for the proteomics analysis. Gastric tissues were processed following the single-pot, solid-phase-enhanced sample preparation approach—SP3 and enzymatic digestion with trypsin. The resulting peptides were analyzed by LC-MS Liquid Chromatography—Mass Spectrometry (LC-MS). The comparison of protein expression levels between GC samples from diabetic and non-diabetic patients was performed by label-free quantification (LFQ). A total of 6599 protein groups were identified in the 40 samples. Thirty-seven proteins were differentially expressed among the two groups, with 16 upregulated and 21 downregulated in the diabetic cohort. Statistical overresentation tests were considered for different annotation sets including the Gene Ontology(GO), Kyoto Encyclopedia of Genes and Genomes (KEGG), Reactome, and Disease functional databases. Upregulated proteins in the GC samples from diabetic patients were particularly enriched in respiratory electron transport and alcohol metabolic biological processes, while downregulated proteins were associated with epithelial cancers, intestinal diseases, and cell–cell junction cellular components. Taken together, these results support the data already obtained by previous studies that associate diabetes with metabolic disorders and diabetes-associated diseases, such as Alzheimer’s and Parkinson’s, and also provide valuable insights into seven GC-associated protein targets, claudin-3, polymeric immunoglobulin receptor protein, cadherin-17, villin-1, transglutaminase-2, desmoglein-2, and mucin-13, which warrant further investigation.

Project description:Outer membrane vesicles (OMVs) are small vesicles constitutively shed by all Gram-negative bacterium, which have been proposed to play a role in Helicobacter pylori persistence and pathogenesis. The methods currently available for the isolation of H. pylori OMVs are diverse and time-consuming, raising the need for a protocol standardization, which was the main aim of this study. Here, we showed that the chemically defined F12 medium, supplemented with cholesterol, nutritionally supports bacterial growth and maintains H. pylori viability for at least 72 h. Additionally, we developed an abridged protocol for isolation of OMVs from these bacterial cultures, which comprises a low-speed centrifugation, supernatant filtration through a 0.45 µm pore, and two ultracentrifugations for OMVs’ recovery and washing. Using this approach, a good yield of highly pure bona fide OMVs was recovered from cultures of different H. pylori strains and in different periods of bacterial growth. Analysis of the proteome of OMVs isolated from H. pylori F12-cholesterol cultures validated the efficacy of our isolation protocol in attaining a higher sample purity with low representation of flagella proteins. The comparison with the proteomes of H. pylori OMVs available in the literature demonstrated that OMVs carry a selective protein cargo, suggesting their importance for H. pylori survival and pathogenesis. In conclusion, this work proposes a time- and cost-efficient protocol for the isolation of H. pylori OMVs from a chemically defined culture medium that is suitable for implementation in research and in the biopharmaceutical field.

Project description:Mussels are a group of sessile and filter-feeding invertebrates, and are key structural elements of many marine and freshwater ecosystems. The mussel haemolymph is the first defense line to pathogen infection and inflammation with an innate immune response. Despite the importance of this body fluid in determining the physiological condition of the animal, little is known about the molecular mechanisms underlying the cellular and humoral responses. Proteomic characterization of this body fluid has been hampered by the scarce Mytilus sp genomic data available. To systematic characterize the marine mussel Mytilus edulis hemolymph proteome, we have applied a mass spectrometry (nanoLC-MS/MS) strategy integrating genomics and transcriptomics data for proteins identification. After sample analysis and first identification based on MS/MS data comparison, proteins with unknown functions were annotated with blast using public database (nrNCBI) information. Overall 654 haemolymph proteins were identified with high confidence. The gene ontology analysis revealed that the majority of haemolymph proteins participate in primary cellular metabolic processes: energy production and metabolism of biomolecules. Nevertheless it also revealed a protein complement whose functions could be related to oxidative stress defense, xenobiotic detoxification, drug metabolism and immune response.

Project description:The contribution of radiotherapy, per se, in late cardiotoxicity remains controversial. An experimental model was developed, in which rat hearts were exposed to a range of ionizing radiation doses, to clarify its impact on the development of early cardiac dysfunction. Rat’s hearts were exposed to daily doses of 0.04, 0.3 and 1.2 Gy, for 23 days, achieving cumulative doses of 0.92, 6.9 and 27.6 Gy, respectively. Myocardial deformation, assessed by global longitudinal strain, was impaired (a relative percentage reduction of > 15% from baseline) in a dose-dependent manner. Moreover, by scanning electron microscopy, the microvascular density in the cardiac apex was significantly decreased exclusively at 27.6 Gy dosage. Prior to GLS impairment detection, several tools (qRT-PCR, mass spectrometry and western blot) were used to assess cardiac tissue remodeling. The number/expression of several genes, proteins and KEGG pathways, related to inflammation, fibrosis and cardiac muscle contraction, were found to be differently expressed in the cardiac tissue, according to the cumulative dose. Subclinical cardiac dysfunction occurred in a dose-dependent manner as detected by cardiac tissue remodeling, a predictor of the severity of global longitudinal strain impairment. Moreover, there is no dose threshold below which no myocardial deformation impairment was detected. These findings may contribute to i) develop new markers and explore non-invasive magnetic resonance imaging to assess cardiac tissue remodeling as an early predictor of cardiac dysfunction; ii) improve radiation-based diagnostic and therapeutic cardiac procedures; iii) highlight the need for personalized clinical approaches.

Project description:During mitotic exit, thousands of nuclear pore complexes (NPCs) assemble concomitant with the nuclear envelope to build a transport-competent nucleus. Here, we show that Nup50 plays a crucial role in NPC assembly independent of its well-established function in nuclear transport. RNAi-mediated downregulation in cells or immunodepletion of Nup50 protein in Xenopus egg extracts interferes with NPC assembly. We define a conserved central region of 46 residues in Nup50 that is crucial for Nup153 and MEL28/ELYS binding, and for NPC interaction. Surprisingly, neither NPC interaction nor binding of Nup50 to importin /, the GTPase Ran, or chromatin is crucial for its function in the assembly process. Instead, an N-terminal fragment of Nup50 can stimulate the Ran GTPase guanyl-nucleotide exchange factor RCC1 and NPC assembly, indicating that Nup50 acts via the Ran system in NPC reformation at the end of mitosis. In support of this conclusion, Nup50 mutants defective in RCC1 binding and stimulation cannot replace the wild-type protein in in vitro NPC assembly assays, while excess RCC1 can compensate the loss of Nup50.
