Y box binding protein 1 (YB-1) is a multifunctional protein associated with tumor progression and the emergence of treatment resistance (TR). Here, we report an azopodophyllotoxin small molecule, SU056, that potently inhibits tumor growth and progression via YB-1 inhibition. This YB-1 inhibitor inhibits cell proliferation, resistance to apoptosis in ovarian cancer (OC) cells, and arrests in the G1 phase. Project description:Heat shock proteins are responsible for protein folding in cells. HSP90 is one of the most important chaperones in human cells, and inhibiting HSP90 is a potential strategy for cancer therapy. Multiple HSP90 inhibitors have been in clinical trials. However, none of them has been approved for disease treatment due to unexpected cellular toxicity. Hence, a more comprehensive investigation of cellular responses to HSP90 inhibitors can aid in a better understanding of the molecular mechanisms of the cytotoxicity and side effects of these inhibitors. Protein thermal stability shift, which represents protein structure and interaction alterations, can provide another level of information complementary to commonly used abundance-based proteomics analysis. In this work, we systematically investigated cell responses to different HSP90 inhibitors through global quantification of protein thermal stability changes using thermal proteome profiling, together with quantification of protein abundance changes. Besides the targets and potential off-targets of the drugs, proteins with significant thermal stability changes under the HSP90 inhibition are found to be related to cell stress responses and the translation process. Moreover, proteins with thermal stability shifts under the inhibition are upstream of those with altered expressions. Importantly, the current results indicate that the inhibition of HSP90 results in a strong perturbance of cell transcription and translation processes. This study provides a different perspective to achieve a better understanding of cellular response to chaperone inhibition.

Project description:In this study, we developed a model system for the assessment of small molecule-protein interactions using intact cells treated with a commercially available highly specific mitogen-activated protein kinase (MEK) 1/2 inhibitor to prepare a set of unfractionated test samples labeled with tandem mass tags. Our objective was to improve qualitative and quantitative aspects of MS-TSA as well as its efficiency and accuracy. We evaluated individually and for the first time in combination ΦSDM, FAIMS, and SIILCC as an improved MS-based acquisition approach for thermal stability assays (iMAATSA). PSM-level filtering was preliminarily investigated as an approach to reduce melting curve variation and improve the accuracy of Tm measurements.

Project description:Early identification of a compound’s mode of action can greatly benefit the discovery process. Thermal proteomics profiling (TPP) is a powerful, unbiased tool that can be used to identify potential ligands of protein targets. TPP takes advantage of the fact that a ligand binding to its target protein can significantly stabilise that protein, increasing its melting temperature (Tm). We previously optimised this technique for use in drug target deconvolution in the kinetoplastid parasite, Leishmania donovani1 and here report the optimisation and validation of TPP in the malaria-causing parasite P. falciparum.

Project description:Mass spectrometry (MS)-based thermal stability assays have recently emerged as one of the most promising solutions for the identification of protein-ligand interactions. Here, we have investigated eight combinations of several recently introduced MS-based advancements, including the Phase-Constrained Spectral Deconvolution Method, Field Asymmetric Ion Mobility Spectrometry, and the implementation of a carrier sample as improved MS-based acquisition approaches for thermal stability assays (iMAATSA). We used intact Jurkat cells treated with a commercially available MEK inhibitor, followed by heat treatment, to prepare a set of unfractionated isobarically-labeled proof-of-concept samples to compare the performance of eight different iMAATSAs. Finally, the best-performing iMAATSA was compared to a conventional approach and evaluated in a fractionation experiment. Improvements of up to 82% and 86% were demonstrated in protein identifications and high-quality melting curves, respectively, over the conventional approach in the proof-of-concept study, while an approximately 12% improvement in melting curve comparisons was achieved in the fractionation experiment.

Project description:Cysteine thiols of many cancer-associated proteins are attractive targets of anti-cancer agents. Herein, we unequivocally demonstrate a distinct thiol-targeting property of gold(III) mesoporphyrin IX dimethyl ester (AuMesoIX) and its anti-cancer activities. While the binding of cysteine thiols with metal complexes usually occurs via M–S bond formation, AuMesoIX is unique in that the meso-carbon atom of the porphyrin ring is activated by the gold(III) ion to undergo nucleophilic aromatic substitution with thiols. AuMesoIX was shown to modify reactive cysteine residues and inhibit the activities of anti-cancer protein targets including thioredoxin, peroxiredoxin, and deubiquitinases. Treatment of cancer cells with AuMesoIX resulted in the formation of gold-bound sulfur-rich protein aggregates, oxidative stress-mediated cytotoxicity, and accumulation of ubiquitinated proteins. Importantly, AuMesoIX exhibited effective anti-tumor activity in mice. Our study has uncovered a gold(III)-induced ligand scaffold reactivity for thiol targeting that can be exploited for anti-cancer applications.

Project description:Parasitic diseases of humans and other animals represent a major socioeconomic burden worldwide. In humans, parasitic worms (helminths) that cause neglected tropical diseases (NTDs) affect ~ billion people, equating to a burden of >12 million disability-adjusted life years (DALYs) (Hotez et al., 2014). In other animals, although challenging to quantitate, the disease impact of such helminths is major (Pedersen, et al., 2015; Charlier et al., 2020; Selzer and Epe, 2021), and some of these parasites are also transmissible to humans (i.e. zoonotic) (McCarthy et al., 2000; Gordon et al., 2016). The control of these diseases relies on diagnosis, treatment and management strategies, and anthelmintic treatment is usually a central component of a control campaign, as vaccines are not available for the vast majority of them. These treatments are not always highly efficacious/effective, and the reliance on them, particularly if they are used excessively in an uncontrolled (suppressive) manner, has led to the emergence and spread of anthelmintic resistances in parasitic worms (within 4-X generations; REF), particularly those of animals. Although the resistance status of worms of humans to available compounds is somewhat unclear (Prichard, 2005; Keiser and Utzinger, 2008; Vercruysse et al., 2011), this is not the case for worms of important production animals (e.g., sheep, goats and pigs), where such resistance(s) is/are widespread and essentially worldwide. In recent work, we established a high-throughput whole-organism, phenotypic assay for the screening of relatively large libraries of tens to hundreds of thousands of compounds, the subsequent evaluation of active compounds and structure-activity relationship (SAR) studies to strive toward the optimisation of the activity and potency of analogs, and the minimisation of side effects and toxicity (Taki et al., 2021b; Taki et al., 2021c; Shanley et al., 2022). However, our early discovery work has been hampered by not knowing the target(s) to which compounds might bind and how they might work. In recent years, there have been major advances in the development of methods for identifying drug-target interactions (reviewed by Mateus et al., 2021), which include affinity purification, activity-based protein profiling, kinobeads (for kinases), stability of proteins from rates of oxidation, protein painting, limited proteolysis/drug affinity responsive target stability and thermal proteome profiling (TPP). Published evidence (Savitski et al., 2014; Perrin et al., 2020; Selkrig et al., 2020) demonstrates clearly the exquisite capacity of TPP to define or infer target molecules in projects with a biomedical focus (e.g., cancer, autophagy or infectious disease), but this method has not yet been utilised to define an anthelmintic target. This context provides the very exciting prospect of being able to rapidly provide evidence of drug-target interactions. For these reasons, in the present study, we undertook a high-throughput whole-organism, phenotypic screen of a well-curated compound library, identified ‘hit’ compounds for evaluation, identified one candidate with lead-like characteristics and inferred the target of this promising small molecule in H. contortus.

Project description:We have developed a mass spectrometry-based approach that allowed us to quantitatively monitor protein stability across a broad range of temperatures at the proteome scale (meltome). We profiled the meltomes of several microorganisms and eukaryotic species including human, allowing to investigate the determinants of protein thermostability and survival in various environmental niches. Moreover, we will make Meltome Atlas a valuable, publicly available resource for the biological community to investigate their proteins of interest in the context of protein thermostbility.

Project description:The cytotoxic and antifungal peptolides vioprolide A-D were discovered in 1996, however their mode-of-action has so far been unsolved. Anti-cancer effect of the most potent cytotoxic derivative vioprolide A (VioA) were evaluated, showing a prominent potency against human acute lymphoblastic leukemia (ALL) cells. In order to decipher the molecular mode-of-action, a VioA-derived photoprobe (VioA-P) was synthesized and utilized for MS-based AfBPP experiments. In addition thermal protein profiling (TPP) experiments with unmodified VioA were conducted for target discovery. TPP experiments revealed a strong thermal stabilization of two proteins after filtering. NOP14, the protein showing the strongest stabilization effect could further be verified as target with continuative biochemical experiments. As various protein-protein interactions with NOP14 are essential in ribosome biogenesis, e.g. with NOC4L and EMG1 for proper maturation of 18S rRNA and 40S assembly and export, the interactome of NOP14 was revealed by MS-based co-Immunoprecipitation. Our findings indicate, that VioA treatment leads to a loss of interaction between NOP14 and EMG1, whereas the NOP14-NOC4L interface remained unperturbed. These findings could be verified independently by western blot, also showing that overall protein expression of NOP14, EMG1 and NOC4L remained unaltered upon VioA treatment. Delocalization of EMG1 from the nucleus into the cytoplasm as consequence of missing interaction with NOP14 could be verified by immunostaining.
