Project description:The Human Induced Pluripotent Stem Cells Initiative (HipSci) is generating a large, high-quality reference panel of human IPSC lines. This is a pilot submission of mass-spectrometry analyses from 18 induced pluripotent stem cell lines generated by the HipSci project. This submission includes also data for two embryonic stem cell lines, and one reference sample comprising a mixture of 42 IPSC lines. Project description:Our main objectives wereto investigate the molecular mechanisms involved in metal toxicity and detoxification in the field using juvenile yellow perch subjected to differents levels of this metal exposure. Recent local adaptation to pollution has been evidenced in several organisms inhabiting environments heavily contaminated by metals. Nevertheless, the molecular mechanisms underlying adaptation to high metal concentrations are poorly understood, especially in fishes. Yellow perch (Perca flavescens) populations from lakes in the mining area of Rouyn-Noranda (QC, Canada) have been faced with metal contamination for about 90 years. Here, we examine gene transcription patterns of fish reciprocally transplanted between a reference and a metal-contaminated lake and also fish caged in their native lake. After four weeks, 111 genes were differentially transcribed in metal-naïve fish transferred to the metal-contaminated lake, revealing a plastic response to metal exposure. Genes involved in the citric cycle and beta-oxidation pathways were under-transcribed, suggesting a potential strategy to mitigate the effects of metal stress by reducing energy turnover. However, metal-contaminated fish transplanted to the reference lake did not show any transcriptomic response, indicating a reduced plastic response capability to sudden reduction in metal concentrations. Moreover, the transcription of other genes, especially ones involved in energy metabolism, was affected by caging. Overall, our results highlight environmental stress response mechanisms in yellow perch at the transcriptomic level and support a rapid adaptive response to metal exposure through genetic assimilation. Project description:Our main objectives were: 1) to identify transcriptional signatures specific to the exposure to two metals: Ni and Cd; 2) to investigate the mechanisms of toxicity for these two metals; and 3) to develop a predictive tool to identify the sublethal effects of Ni and Cd contaminants in fish sampled from natural environments. The molecular mechanisms underlying nickel (Ni) and cadmium (Cd) toxicity and their specific effects on fish are poorly understood. Documenting gene transcription profiles offers a powerful approach towards identifying the molecular mechanisms affected by these metals and to discover biomarkers of their toxicity. However, confounding environmental factors can complicate the interpretation of the results and the detection of biomarkers for fish captured in their natural environment. In the present study, a 1000 candidate-gene microarray, developed from a previous RNA-seq study on a subset of individual fish from contrasting level of metal contamination, was used to investigate the transcriptional response to metal (Ni and Cd) and non metal (temperature, oxygen, and diet) stressors in yellow perch (Perca flavescens). Specifically, we aimed at 1) identifying transcriptional signatures specific to Ni and Cd exposure, 2) investigating the mechanisms of their toxicity, and 3) developing a predictive tool to identify the sublethal effects of Ni and Cd contaminants in fish sampled from natural environments. A total of 479 genes displayed significantly different transcription levels when temperature varied while 287 and 177 genes were differentially transcribed at different concentrations of Ni and Cd, respectively. These metals were found to mainly affect the transcription level of genes involved in iron metabolism, transcriptional and translational processes, vitamin metabolism, blood coagulation, and calcium transport. In addition, a linear discriminant analysis (LDA) made using gene transcription levels yielded 94% correctly reassigned samples regarding their level of metal contamination, which indicates the potential of the microarray to detect perch response to Cd or Ni effects. Project description:Stringent control of centrosome duplication and separation is important for preventing chromosome instability. Structural and numerical alterations in centrosomes are hallmarks of neoplastic cells and contribute to tumorigenesis. We show that a Centrosome Amplification 20 (CA20) gene signature is associated with high expression of the Tripartite Motif (TRIM) family member E3 ubiquitin ligase, TRIM69. TRIM69-ablation in cancer cells leads to centrosome scattering and chromosome segregation defects. To identify potential effectors of TRIM69 in regulating centrosome dynamics, we performed mass-spectrometry analysis of immunopurified TRIM69 complexes and defined the TRIM69 protein-interaction network. We discovered Serine/threonine-protein kinase 3 (MST2) as a new direct binding partner of TRIM69 and TRIM69 redistributes MST2 to the perinuclear cytoskeleton. Additionally, we performed IP mass- spectrometry analysis to define the MST2 interactome in the presence and absence of co-expressed TRIM69A. We found that WT TRIM69A (but not the E3 ligase mutant) promoted complex formation between MST2 and PLK1 in the detergent-insoluble CSK compartment. PLK1-mediated phosphorylation of MST2 at S15, S18 and S316 is crucial for centrosome disjunction. Analysis of MST2 phospho-peptides from the LC-MS/MS experiment revealed increased phosphorylation of S15, S316 and several other residues in the detergent-insoluble fraction of TRIM69A-overexpressing cells. Our findings suggest that TRIM69 is a new proximal regulator of distinct signaling pathways that regulate centrosome dynamics and promote bipolar mitosis. Further studies are necessary to identify the putative TRIM69A substrate(s) whose ubiquitination is necessary for regulating and interacting MST2 and centrosome dynamics. To address this issue, we have performed an unbiased mass spectrometry screen for TRIM69A-induced ubiquitination events.

Project description:These assays represent antibody-binding assays to analyze seroprevalence of antigens and epitopes at the individual level and also to perform fine epitope mapping characterizations. In this screening 392,299 peptides derived from reactive (antigenic) regions of Trypanosoma cruzi proteins were displayed in the form of short peptides (tiling array, overlapped) and assayed with individual serum samples (antibodies) from Chagas Disease patients across the Americas. Sectorized peptide arrays (QX12-plex slides, Roche Nimblegen) were incubated with serum samples (primary antibodies), washed, and then incubated with a fluorescently-labeled anti-human IgG commercial antibody (secondary antibodies). Raw readouts of fluoresence (signal), as well as normalized signal values are provided in this submission for all samples analyzed. All samples were analyzed in duplicate (r1 = replicate 1; r2 = replicate 2).

Project description:Enteroviruses cause a number of medically relevant and widespread human diseases with no approved antiviral therapies currently available. We have previously identified the actin histidine methyltransferase SETD3 as critically important for enterovirus infection through a protein-protein interaction with the viral protease 2A. Here, we report the cryo-EM structure of SETD3 in complex with coxsackievirus B3 2A at 3.5 Å resolution. 2A interacts with two distinct interfaces on SETD3, one in the SET domain that overlaps with the actin binding interface, and one in the RSB domain. Structure-function analysis revealed that mutations of key residues in the SET interaction interface resulted in severely reduced binding to 2A and a complete protection from enteroviral infection. Altogether, our findings provide key structural insights into the interaction between SETD3 and 2A and provide a framework for the rational design of host targeted therapeutics against this class of viruses.
